feat(frontend): reference conversations from the composer (#5465)
* feat(frontend): reference conversations from the composer
Adds a "Reference a conversation" button next to the attachment button,
shown only while GET /api/features reports read_conversation enabled. It
opens a picker over the recent-conversation list (current thread excluded,
capped at max_references) and shows removable chips in the composer.
On send the thread IDs ride SendMessageOptions.conversationReferences into
run context.conversation_references, which the Gateway consumes at
admission; the LangGraph SDK drops unknown top-level body fields. A
display-only copy ({thread_id, title}) on the visible human message lets
the transcript render read-only chips linking to the source.
References are per message: not persisted with the draft and cleared on
send or thread switch; regenerating or editing a turn runs without them
unless they are attached again.
Related to #5398. Depends on #5463.
* fix(frontend): pin the run-context contract and finish the picker states
Both thread.submit paths now build their run context through one exported
buildRunContext helper, tested directly: attached references travel as a
plain string[] under context.conversation_references only when the caller
passed them, a stray key in local settings is dropped instead of forwarded,
and the regenerate/edit replay path never carries references.
The picker shows a loading row while the conversation list is still in
flight instead of claiming there are no conversations, and the transcript
chip group is labelled with the previously unused referencedConversations
translation.
* fix(frontend): route conversation-reference chips to custom-agent sources
The picker offered custom-agent conversations but kept only the thread ID
and title, so transcript chips always linked to /workspace/chats/{id} and
dropped the source's custom-agent context on navigation.
Preserve the agent identity end to end: the picker now attaches
agentNameOfThread() (context first, then metadata.agent_name, mirroring
pathOfThread) to the selection, the display-only additional_kwargs metadata
round-trips it as agent_name, and the transcript chip passes it to
pathOfThread so custom-agent sources resolve to
/workspace/agents/{agent}/chats/{id}.
Tests: agent_name metadata round-trip and malformed-entry tolerance, picker
toggle carrying the metadata agent with run context winning, and a
picker-to-transcript regression pinning the /workspace/agents/writer/chats/
source-1 href.

feat(projects): Projects MVP Phase 2 — instructions, document shelf, promotion, trash (#5443)
* feat(projects): Projects MVP Phase 2 — instructions, document shelf, promotion, trash Implements docs/superpowers/specs/2026-09-12-projects-mvp-phase2-design.md (issue #5160, tracker #5129) in the slice order of the spec's §16. Slices: - A: ProjectsConfig + write-time 422 UTF-8 byte cap; PROJECT_CONTEXT_KEY admission pinning (both server-owned sets + worker hoist); latest-only request-scoped <project> block via DynamicContextMiddleware wrap_model_call/awrap_model_call (idempotent reassembly, reserved ID prefix + marker + provenance, never persisted); journal audit fingerprints; Instructions tab. - B: ProjectDocumentRow + migration 0023; ProjectDocumentRepository with locked check-and-set; hash-qualified immutable shelf storage with Paths helpers; upload/list/content/delete-to-trash routes; project delete trashes the shelf in-transaction; request-scoped bounded <documents> index with honest count/shown + actionable overflow note; list_project_documents/read_project_document tools registered only on pinned runs; PAT allowlist + drift guards; blocking-IO anchors. - C: shared thread-upload ingestion service (uploads router refactored to parity); POST from-thread with provenance; attach-to-thread with lock-staged copy (archived source allowed); read-only thread-files view with per-group truncation reporting. - D: restore (restored/merged/not_found/no_target/content_missing; no file moves), purge (continuous row lock across unlink/delete/commit, retryable on FS errors), retention sweep (lazy + startup, 24h orphan guard, row-side reconciliation never deletes). - E: Documents tab (shelf + conversation-files browser, provenance, archived banner, content-missing rows), /workspace/trash route, sidebar entry, composer attach handoff, i18n (en-US/zh-CN), e2e mocks + specs. Review hardening folded in (10 rounds, all with tests): - force active shelf content (HTML/XML family) to download; nosniff on artifact + content responses; unified unsandboxed-iframe PDF preview (fixes the pre-existing Chromium sandbox blank in the artifact viewer) - scope document trash to the URL project under the document lock - atomic no-overwrite filename reservation for ALL ingestion (seeded claims + os.link commit with suffix retry; same-name re-upload now unique-names instead of replacing); hidden staging only, no visible placeholders; lease cleanup on setup failure - serialize conversion under the document lock with post-lock active revalidation; drain locked filesystem work on cancellation; preserve bytes when an insert's commit state is uncertain (including trashed rows) - original-integrity checks before serving text or cached conversions; content_missing surfaced in list responses (UI reads the flag, no 409-probe); downloads always serve original bytes - bounded streaming document reads with cached char counts; shelf limits declared in middleware release identity - thread-root confinement for from-thread sources; config fallback rejects fractional/infinite values; composer counts staged attachments; pending attachments persist until submission or removal; in-flight instruction/rename edits survive save refetches; shelf and trash pagination; conversation-file and thread-files pages stay subscribed to refetches Docs: README/README_zh, backend API.md/ARCHITECTURE.md, AGENTS.md contracts, config.example.yaml projects block. Review follow-ups (head b4807477 → this revision): - The trash retention sweep is split so repeated lazy triggers stay bounded: the indexed expiry purge still runs on every trigger (GET /api/trash/documents, POST /api/trash/purge) while the O(all rows + all files) reconciliation is throttled to one run per user per 15 minutes (process-local, per-user window). The startup sweep now runs as a background task instead of blocking gateway readiness, and shutdown awaits it (bounded). - The export scrub (stripInternalMarkers) is fence- and indentation-aware like the render path, so a pasted, fenced <project>/<documents> snippet survives markdown export while real injected blocks (never fenced) are still removed. Fence regexes moved to a dependency-free leaf module to avoid the messages↔streamdown import cycle. - The artifact viewer's PDF iframe no longer carries an added title attribute (the upstream e2e contract locates it via :not([title])), and the upstream artifact-preview spec now pins the new contract: PDFs render unsandboxed, images keep sandbox="". * fix(projects): round-2 review — cancel an overrun trash sweep, restore the PDF frame title - Shutdown cancelled only the shield around the background startup sweep, so an all-users reconciliation that outlived the 5s budget kept walking rows and files while the document repo and DB engine were disposed underneath it. The wait now lives in `_shutdown_startup_trash_sweep`, which cancels the task and drains it before worker exit: the shield keeps the wait bounded, the cancel makes it final (CancelledError lands at the sweep's next await, and `_run_startup_trash_sweep` only catches `Exception`, so nothing swallows it). - The browser-preview iframe lost `title={getFileName(filepath)}` in the previous fix round, leaving the PDF frame without an accessible name while its siblings keep theirs. Restore it (WCAG frame titles), assert it in the DOM test, and anchor the e2e on `iframe[title="report.pdf"]` instead of `iframe:not([title])`. * fix(projects): round-3 review — report the sweep's late finish, not a phantom cancel `Task.cancel()` returns False when the sweep already finished inside the window between the deadline firing and the cancel, so the shutdown log claimed a cancellation that never happened. Branch on that outcome: the warning stays for a real cancel, a late finish is logged at info, and both paths still reap the task before worker exit. * fix(projects): round-4 review — make Empty trash delete what it confirms `POST /api/trash/purge` only ran the retention sweep, and the sweep's candidate selection is age-gated, so a freshly trashed document survived "Empty trash" even though the confirmation promises that every listed document is permanently deleted. With one trashed row the route answered `{"purged": 0}` and left it in place; `GET /api/trash/documents` sweeps expired rows before listing, so the visible rows were normally ineligible for the action by construction. Empty trash now drives `purge_all_trashed`: the caller's trashed rows (`list_all_trashed`, no age filter) each go through the same guarded, row-locked `purge` as the single-document delete — bytes first, then the row, in one transaction — so a row restored mid-flight is skipped instead of force-deleted, and an unlink failure rolls that row back and answers 500 with a retryable message. Retention expiry stays where it was: the sweep's `purge_candidates` is now the only age-gated selection, and the lazy retention sweep still runs on the listing and at startup. Tests: the router suite replaces the retention-gated expectation with the reviewer's repro (fresh row purged, bytes unlinked, shelf and other users' trash untouched, a failing unlink stays retryable and 500); a blocking-I/O anchor drives the new entry point through the offload; the mocked e2e covers the action end to end; a new real-backend spec performs it against the real gateway and re-reads `GET /api/trash/documents`. README, API, ARCHITECTURE and the phase-2 design docs (en+zh) state the age-independent contract. |

fix(frontend): keep human input cards with their turn (#4892)
* fix(frontend): keep human input cards with their turn * fix(frontend): keep human input cards with the correct turn Multi-turn ordering in restoreLocalTurnMessageOrder could place an `ask_clarification` (needYourHelp) card on the wrong side of a newly submitted human message, and after an interrupt/stop it could move the current run's own already-executed steps above the human that started them. - Restore established messages that a live checkpoint tail wove after the new human (displacedBaselineMessages). - Treat cards/messages confirmed only by the REST history page as established-past-turn too (confirmedHistoryIdentities), not as in-flight pending steps (displacedHistoryMessages). - Never displace the CURRENT run's own steps after an interrupt/stop; they belong after the human even once canonical history confirms them (currentTurnRunIds, anchored by the pending human's run_id). Fixes #4889 * fix(frontend): preserve ordering across displaced messages * fix(frontend): close canonical history ordering gaps * fix(frontend): preserve current turn anchor after compaction * fix(frontend): anchor the local turn on the submitted human identity Follow-up to #4892. R2 is reachable through the full hook chain: when the checkpoint baseline covers only the latest turn, the server echo of the submitted human confirms the optimistic copy against the unthrottled SDK state while the ~80ms render snapshot cannot show it yet; the baseline-only anchor scan then promoted an older history-only human into the current turn's anchor and moved established history behind it. - Record a LocalTurnAnchor at dispatch: one client-generated human id is shared by the optimistic display copy and the submitted message, so the server X__user echo confirms the exact identity already on screen. - restoreLocalTurnMessageOrder repairs only when that identity is present in the display; a null anchor (hidden human-input reply, regenerate replay) or a not-yet-rendered identity keeps established history untouched. - Optimistic confirmation now observes the same coalesced render snapshot (identity match first, rendered human-count growth as fallback for runtime-re-keyed first turns) instead of the per-chunk array. - Edit replays adopt the prepare response's replacement identity; the render ledger excludes unconfirmed optimistic copies by identity now that the local input no longer uses an opt- prefix, so a failed send cannot pin a message the server never saw. - Anchor lifecycle matches the previous baseline: kept across finish/stop/error until canonical data takes over, replaced by the next local submit, cleared on send failure, thread switch, and replay gaps. * test(threads): type submit mock calls in local-turn-order dom tests * fix(frontend): bound local turn repair to pre-submit history * fix(frontend): preserve pre-submit bridge ordering --------- Co-authored-by: 肘子香香 <hyh112300@163.com> Co-authored-by: 霍英豪 <huoyinghao250707@credithc.com> Co-authored-by: wangzeren <1004695029@qq.com> |

fix(frontend): preserve trusted message positions through content merge (#5293)
* test(threads): add red R3/R4 merge ordering regressions * fix(threads): preserve trusted seq positions through content merge (R3/R4) Extract the message ordering/identity logic into a pure core/threads/message-order.ts module. Each normalized identity now tracks latest visible content and trusted position separately: content replacement no longer drops deerflow_seq/run_id/turn_duration (R3), and a seq-carrying live message is placed by the ascending seq skeleton instead of the next shared identity anchor (R4: 1,3,2,5 -> 1,2,3,5). buildVisibleHistoryMessages converges repeated identities to the earliest visible feed row (mirroring backend get_message_seqs), and the summarization transient bridge plus rendered ledger share the same position priority: trusted seq outranks anchor weaving, bridge refreshes keep known seqs, and hidden control copies never contribute a visible position. * test(e2e): add long-thread ordering regression with compaction and pagination Add tests/e2e/thread-ordering.spec.ts: a deterministic 68-row, 33-turn fixture with two hidden compaction summaries, a paginated /messages/page mock, and a live compaction during submit (real SSE frame shapes). Asserts DOM group order at stage barriers, outline/scroll navigation across the virtualized list, tool-card association, and order stability across reload. Also close three mock gaps in mockLangGraphAPI (token-usage, mcp-tasks, workspace-changes): unmocked they fell through to the absent gateway and the 401 redirected thread pages to /login, breaking every thread-page spec in a gateway-less Playwright environment. * test(threads): address review on ordering regression coverage - e2e: actually expand the collapsed web_search step and assert the intermediate result payload (realistic JSON array fixture); assert the new turn's DOM relative order via compareDocumentPosition instead of racing viewport coordinates; add a Custom Agent route regression sharing the same paginated fixture. - Add a unit test for the hidden-control-only seq fallback path. - Keep isNonEmptyString in hooks.ts (message-order.ts does not use it). - Document the seq-first position authority contract in frontend/src/AGENTS.md. * test(threads): type run_id fixtures via getMessageRunId accessor * test(e2e): exercise the real collapsed-steps region for the tool payload check The previous toolStep.click() was a no-op: as the last tool call, the web_search step rendered unconditionally. Add a second tool call to the turn-30 fixture so web_search falls into the collapsed moreSteps region, assert the intermediate result payload is hidden while collapsed, then click the "1 more step" button and assert it becomes visible. * docs(frontend): prettier-format AGENTS.md merge contract * fix(frontend): anchor mixed-sequence message segments * test(auth): include project permissions in me contracts * fix(frontend): anchor trailing steps to positioned live results * fix(frontend): preserve prefixes before rescued sequence anchors |

feat(projects): project workspaces with scoped chats and thread membership (#5265)
* feat(projects): project workspaces with scoped chats and thread membership
Backend:
- projects table model and migration; fail-closed ProjectRepository with
ownership checks, CRUD/archive/restore/delete router, and atomic thread
move between projects
- threads_meta.project_id column exposed as reserved deerflow_project_id
metadata; project-aware thread create/search with pagination bounds and
membership echoed in create responses
- first-run admission assigns the project only at genuine first run, seeded
at write time and dropped when invalid; serialized against project
deletion and thread assignment
- branch creation inherits the source thread's project membership (an
archived/deleted project degrades the branch to unassigned instead of
failing the request)
Frontend:
- projects data layer, thread move API, and sidebar projects section with
flat/grouped modes, archived-project threads, and stable virtual-list
offsets
- project detail page with project-scoped new chat
(/workspace/chats/new?project=) and paginated thread list
- move-to-project thread menu, new-project dialog, archived-project gates
- project-scoped new chats pre-create the thread with membership before the
first submit or /goal set, so runs never proceed outside the project
- goal-set preparation is fenced against conversation switches: a stale
continuation is dropped instead of saving the goal or launching the
abandoned submission on the newly opened conversation
- project thread lists join thread lifecycle invalidations (stop, pin) so
an open project page never keeps stale titles, recency, or pagination
* fix(chats): keep archive undo toast when the sidebar row unmounts
The archive success toast was fired from per-mutate callbacks passed to
mutation.mutate. React Query drops those handlers when the observer
component unmounts before the mutation settles; archiving the open chat
removes its sidebar row mid-flight, so the undo toast never appeared and
the e2e archive-undo test timed out waiting for it.
Move the success/error handlers to the mutation level (useArchiveThread
options, same pattern as useMoveThreadToProject) where callbacks are
delivered even after the originating row unmounts.
* fix(projects): pin project thread listing contract and exclude archived chats
GET /api/projects/{id}/threads returned the thread store row verbatim
(list[dict], no response_model): user_id/assistant_id leaked, any future
ThreadMetaRow column would auto-leak, and the OpenAPI schema was empty.
Return a narrow ProjectThreadResponse (the exact fields ProjectThread
declares) with the same metadata secret redaction the surrounding thread
endpoints get from _MetadataRedactingResponse.
The listing also ran search() without the archived filter, so a retired
chat rendered as a normal row on the project page while the sidebar hid
it. Search archived=False to mirror the sidebar's archived:false lists;
restore stays on the global Archived tab.
Both regressions pinned by new router tests: wire-shape allowlist and
archived-member exclusion.
* docs(migrations): record the 0019/0020 chain against the bootstrap reservation
The tree now chains 0018 -> 0019_projects -> 0020_threads_meta_project_id,
so migrations/AGENTS.md was stale twice over: the revision index stopped at
0018 and the rolling-forward section still claimed the tree 'deliberately
remains at 0018'.
Document the new head and record the intentional numeric-prefix reuse of
0019: 0019_projects is in-chain while 0019_thread_incarnations stays the
reserved, allowlisted out-of-tree rollout id. The owning rollout revision
must re-parent onto this tree's head when it merges so alembic never sees
two heads off 0018; bootstrap.py now cross-references that note next to
_FORWARD_COMPATIBLE_REVISION.
* fix(chats): invalidate project thread lists on archive/restore
useArchiveThread refreshed the infinite sidebar cache, threads/search and
the per-thread metadata cache but not the project-scoped list
([...PROJECTS_QUERY_KEY, 'threads', id]) this PR adds — the one thread
mutation not wired to that key, after usePinThread, useRenameThread,
useDeleteThread, useMoveThreadToProject and invalidateStoppedThreadCaches.
An archive from a sidebar row while a project page is open therefore left
the archived chat rendered as a normal row until remount (and undo left it
missing). Invalidate the prefix in the mutation-level success handler.
Regression test asserts the project-list prefix is invalidated on success.
* fix(projects): fetch project discovery only in grouped sidebar mode
RecentChatList mounted two useProjects queries per sidebar render, but
knownProjectIds is consumed only by the grouped-mode exclusion filter; in
the default flat mode every page load paid two GET /api/projects?status=
round trips for data nothing read. Gate both queries on grouped mode —
GroupedProjectList fetches the same keys when the toggle is on and
TanStack dedupes the observers.
Also set retry: false on useProject: a deleted or foreign project 404s
deterministically, and the page renders a dedicated not-found state for
it, so the default 1s/2s/4s retry backoff kept deep links in 'loading'
for ~7s before that state appeared. Matches useThreadMetadata /
useThreadTokenUsage.
* fix(threads): fail closed on project-scoped create in memory mode
MemoryThreadMetaStore.create accepted project_id and silently ignored it,
making memory mode the one membership path that fails open: POST
/api/threads with a project id returned 200 and the run started
unassigned, violating the invariant that a run never proceeds outside the
selected project (the SQL store raises ProjectNotAssignableError inside
the insert transaction for the same request).
Raise ProjectNotAssignableError whenever project_id is present so the
router's existing 404 mapping applies, the frontend keeps the composer
text for a retry, and memory mode behaves exactly like SQL mode.
set_project already reports rejection; create now matches it.
Store-level test (raises, nothing persisted, project filter stays empty,
unscoped creates still work) plus a router-level test asserting the 404
and that no row is left behind.
* fix(projects): window the project page thread list
ProjectThreadsSection rendered every loaded page as a plain Link row, so a
long-lived project accumulated unbounded DOM on the page's scroll surface:
each load-more appended another 100 rows and every formatTimeAgo tick
re-rendered the whole list.
Reuse VirtualThreadList (now generic over any row shape with a
thread_id), pointing its scroll parent at this page's ScrollArea viewport
via the shared [data-slot="scroll-area-viewport"] selector used by
/workspace/chats; under the 60-row threshold it falls back to the plain
render, so small projects are unchanged.
* fix(projects): restore row dividers and pin them with a render test
The row class template literal concatenated transition-colors directly
with the conditional border-b token, so non-final rows rendered the
invalid class 'transition-colorsborder-b' and lost both the divider and
the transition. Compose the row classes with cn() and a boolean guard
instead.
The section moved out of page.tsx into a testable component so the row
markup finally has coverage: a DOM test asserts every row except the
final data row carries border-b (index-based, not last: — correct under
virtualization where the last mounted row is not the last data row), and
the untitled fallback plus load-more button render for a partial page.
* fix(projects): validate forward schemas and fence membership reads

fix(history): early user messages vanish or jump mid-run when pagination and context compaction overlap (#4696)
* fix(history): stop dropping user messages that fall outside the loaded page window Two independent paths made a user's own message disappear from a long thread (#4666, #4508, #4363). Both are reproduced by a real two-round run: once the thread passes the 50-row `/messages/page` window AND context compaction fires, the two sources of truth stop overlapping at the head. 1. Middleware-answered tool results never reached the event store. A middleware that short-circuits a tool call (e.g. ReadBeforeWriteMiddleware's blocked write) returns a user-visible ToolMessage, but LangChain never emits `on_tool_end`, so RunJournal never persisted it — the user saw it during the run and it vanished on reload. RunJournal already reconciles final-output tool messages, but only for an `ask_clarification` allowlist. The allowlist is removed; scope stays bounded by the three conditions that actually matter (visible, this run's lead agent, not already persisted), so subagent results still stay in their own step feed. 2. mergeMessages discarded the checkpoint prefix before the first shared anchor. #4065 correctly established that a summarization-rescued early message must not be appended to the tail, and suppressed it instead. That suppression is what deletes the message when the first history page no longer reaches back to it. It is now woven in before the first shared anchor — the one position both the checkpoint and seq-sorted history agree on — so #4065's invariant (never the tail) still holds. A collapsed unloaded gap is recoverable by paging; a dropped message is not. Verified against real captured payloads from the reproducing run: the first user message returns to the transcript. Its exact position is still approximate — after compaction the live window carries too few anchors to place it precisely, which only seq-based ordering can close. Backend: 10809 passed (baseline 10808; same 15 pre-existing failures in browser/crawler community tools). Frontend: 986 passed, typecheck + eslint clean. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com> * feat(events): look up a persisted message's seq by identity Groundwork for placing checkpoint messages in the seq-ordered thread feed (#4666). A checkpoint carries no seq of its own and loses messages to summarization, so once the feed's 50-row page window no longer reaches back to a surviving old message, a client has nothing to place it by. The seq already exists in run_events keyed by the message id — this exposes it without paging the whole feed. `message_identity` is the backend half of the identity rule the frontend applies in `hooks.ts::messageIdentity`: a ToolMessage is keyed by `tool_call_id`, and DynamicContextMiddleware's `X` / `X__user` human copies collapse to one identity. The two halves must stay in sync — a mismatch is silent, degrading placement rather than raising. `get_message_seqs` is implemented for all three stores. Misses are absent from the result rather than an error, so callers degrade to their own placement rule; the earliest seq wins when one identity resolves to several rows, so a re-persisted message keeps the position it first occupied. The DB store decodes rows in Python because `content` is a TEXT column holding a JSON string, not a JSON column — the identity fields cannot be projected in SQL. Nothing consumes this yet; no behavior change. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com> * feat(runtime): carry each persisted message's feed seq on values frames Attaches `additional_kwargs.deerflow_seq` to messages in a root `values` frame that the thread feed already holds, so a client can place a message the checkpoint kept but its loaded history page window no longer reaches (#4666). Nothing is written back to the checkpoint: the seq is added when the frame is serialized and belongs to that frame only. Cost is bounded to frames introducing identities the run has not resolved yet. Messages this run produces are not in the feed while streaming, so they are looked up once, recorded as misses, and never retried — in a real run the only frame that pays for a query is the one where compaction brings older messages back into view. Measured on a reproducing two-round run: 1 lookup across 25 values frames. The stamper is built once per run rather than per `_stream_once`, or a goal continuation would discard the resolved seqs. Subgraph frames are not stamped: a subagent's snapshot is not part of this thread's feed ordering. A lookup failure logs and leaves the frame unstamped rather than failing it — placement is an enhancement and clients fall back to their own ordering rule. Frontend does not read the field yet; no behavior change. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com> * fix(gateway): strip the server-owned message seq from untrusted input `deerflow_seq` is display metadata the Gateway attaches when it serializes a values frame. A client replaying messages (regenerate / edit-and-rerun) would otherwise write it into the checkpoint, where it becomes wrong the moment the thread is forked — a branch re-seeds its feed and reassigns seq (#4380). Joins the existing server-owned key set, so it follows the same trusted-internal rule as the dynamic-context and view-image markers. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com> * fix(frontend): place a checkpoint message by its feed seq, not its nearest anchor Completes #4666. Weaving a compaction-rescued message before the first shared anchor keeps it in the transcript, but not in the right place: after compaction the live window carries too few anchors, and the nearest one can sit deep inside the loaded page window — measured at row 25 of 50 on a reproducing run, which is why the first user turn rendered mid-transcript instead of at the head. Both sides now carry the backend's thread-global seq. `buildVisibleHistoryMessages` copies each row's `seq` onto the message (same shape as the existing `run_id`), and the Gateway stamps it onto `values` frame messages it has already persisted. A live message whose seq is below the loaded window's lower bound is placed ahead of everything on screen rather than before the nearest anchor. A message with no seq — still streaming, so not in the feed yet — keeps the weaving path, since the tail is already its correct position. Verified against the captured payloads of the reproducing run: the first user message goes from absent, to #13 (behind the second question), to #0. Frontend: 988 passed, typecheck + eslint clean. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com> * fix(frontend): place a pre-window checkpoint message even when no anchor is shared Also #4666. Placing a compaction-rescued message by its feed seq was gated on reaching a shared anchor, because the split ran inside the anchor walk. When the loaded page and the live checkpoint share no identity at all, that walk never runs and the message fell through to `[...canonical, ...live]` — appended after the entire window, the one arrangement #4065 proved wrong, with its seq known the whole time. That is not a corner case. Open an old, already-summarized conversation and send a message: the page on screen is the newest rows from before that turn, while the checkpoint holds the rescued first user turn plus steps of the new run that are not in the feed yet. On a reproducing run the two sides shared zero anchors and the user's own first question rendered at row 50 of 50 — the reported "first message jumps to the bottom". Split `beforeWindow` out of `live` before walking anchors, walk `liveInWindow`, and use it for the no-anchor branch as well, so a message routed ahead of the window is not re-appended at the tail by dedup. Measured on captured payloads of a reproducing run (real gateway, real compaction), first user message position: no shared anchor: row 50 -> row 0, seq order monotonic again shared anchors: row 0 -> row 0 (unchanged) paged to the top: row 0 -> row 0 (unchanged) Regression test verified red-green: reverting the fix fails it with the message rendered after the window. Frontend: 989 passed, eslint + tsc clean. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com> * fix(gateway): stamp the message feed seq on checkpoint reads, not only on stream frames Completes #4666. `_MessageSeqStamper` sits on the streaming publish path, so a client that joins a live run learns where a summarization-rescued turn belongs while a client that merely opens the conversation does not — and opening is the common case. `GET /threads/{id}/state` and `POST /threads/{id}/history` returned the checkpoint with no seq at all, so the merge fell back to the nearest shared anchor, which after summarization sits deep inside the loaded page. Reproduced in a browser against a real gateway, on a thread that had already compacted: the user's first question rendered at row 320 of 389, behind the newest question instead of at the head. Both reads showed 0 of 13 messages carrying a seq. That is the reported symptom, still present after the streaming fix. Add `stamp_messages_with_seq`, the request-scoped counterpart of the stamper: everything a checkpoint still holds is already persisted, so one batched lookup resolves the whole list and there is nothing to retry later. Resolve the store through `_optional_run_event_store` rather than `get_run_event_store`, because seq is placement metadata — a deployment without a feed must still be able to read a thread. After the fix, on the same thread in the same browser: 13 of 13 messages carry a seq and the first question renders at the head, ahead of the newest one. Backend: ruff clean, 326 passed across the touched suites. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com> * refactor(harness): move the injected-user-id suffix helpers to utils.messages to break an import cycle message_identity imported strip_injected_user_message_id_suffix from the dynamic-context middleware, closing a cycle (middleware -> deerflow.runtime -> worker -> events -> middleware) that only stayed hidden while an earlier import happened to break it. Define INJECTED_USER_MESSAGE_ID_SUFFIX and the strip helper in deerflow.utils.messages and re-export them from the middleware so existing importers keep working. Co-Authored-By: Claude Fable 5 <noreply@anthropic.com> * fix(docs): improve formatting and clarity in AGENTS.md and message-merge.test.ts * perf(events): stop the seq scan once every wanted identity is resolved Rows past the last wanted seq can only be re-persisted copies that already lose the earliest-seq-wins tiebreak, so all three stores now break out of the scan (and the db store out of its per-row JSON decoding) once found covers wanted. Matters most for /state and /history reads of long threads, where this lookup runs with no run cache and a typically tiny wanted set. Raised by review on #4696. Co-Authored-By: Claude Fable 5 <noreply@anthropic.com> * refactor(events): share the seq-stamping expression between the two stampers The walrus-plus-merge expression was duplicated verbatim between stamp_messages_with_seq and _MessageSeqStamper.stamp — two counterparts of one rule where silent divergence is the likely failure mode if only one side is edited. Both now call attach_message_seq next to MESSAGE_SEQ_KEY in message_identity.py. The trailing isinstance(message, Mapping) guard was unreachable (a non-Mapping entry already got identity = None) and is gone with the extraction. Raised by review on #4696. Co-Authored-By: Claude Fable 5 <noreply@anthropic.com> * fix(events): seq stamping survives launch paths without user context The db store's get_message_seqs defaults to user_id=AUTO, which raises when no user is in the contextvar — the first strict-AUTO read ever called from the worker context. On a launch path that never inherits the auth context (e.g. a null-owner scheduled task), stamp()'s except clause swallowed that into a per-frame warning and silently disabled seq stamping for exactly the background runs that need it. The stamper now soft-resolves the user id once at build time — the same rule as the worker's write paths beside it (unset -> no filter) — and passes it explicitly. jsonl/memory stores gain the same user_id kwarg the base list_messages contract already carries. Co-Authored-By: Claude Fable 5 <noreply@anthropic.com> * perf(events): SQL-prefilter the message seq lookup's candidate rows get_message_seqs scanned and JSON-decoded every message row of the thread: the early exit never fires when a wanted identity is absent from the feed (a message still streaming, or checkpoint-only), and /state / /history reads want the newest messages, so the ascending scan traversed essentially the whole feed — with the content column carrying full tool outputs, that is heavy I/O plus N JSON parses on exactly the long threads this lookup exists for. A LIKE prefilter now keeps that cost in SQL: only rows containing a wanted raw id as a substring are fetched and decoded. False positives are re-checked by message_identity; LIKE wildcards are escaped; an id json.dumps would escape (breaking the verbatim-substring guarantee) falls the whole set back to the full scan rather than silently missing. Co-Authored-By: Claude Fable 5 <noreply@anthropic.com> * docs(agents): sink runtime mechanism docs below the gateway guidance budget Merging main pushed backend/app/gateway/AGENTS.md past its 40KB soft budget (main had left 81 bytes of headroom). Per the nearest-file rule, move the mechanism detail of the message-seq stamping and run-delivery receipt sections — both owned by runtime/ code — into packages/harness/deerflow/runtime/AGENTS.md, leaving the gateway file the REST-surface summary and a pointer. The seq section also documents the stamper's build-time soft user-id resolution and the db store's SQL prefilter from the review follow-ups. Co-Authored-By: Claude Fable 5 <noreply@anthropic.com> * docs(agents): sink durable-MCP task detail below the backend guidance budget Merging main pushed backend/AGENTS.md past its 24KB module soft budget (main itself is at 24762 after #4848 — this branch adds zero net bytes to the file). Per the nearest-file rule, move the two durable-MCP task runtime bullets' mechanism detail into packages/harness/deerflow/mcp/AGENTS.md, leaving summaries and pointers; this also restores ~2KB of headroom so the next merge does not trip the same wire. Co-Authored-By: Claude Fable 5 <noreply@anthropic.com> * fix(events): re-ask a message-seq miss once the feed advances The run-scoped stamper cached lookup misses for the whole run. A message this run produces reaches a values frame before RunJournal flushes it, so its first lookup legitimately misses — and the journal persists it moments later, giving it a feed seq the stamper never asks for again. A long run that afterwards rolls past the history page and compacts then carries that message unstamped, back to the approximate anchor placement this stamper exists to replace (#4666). A transient store error had the same permanent effect, since the except clause degrades to an empty result. A miss is now provisional while a hit stays final: RunJournal counts its successful event-store writes as `feed_generation`, and the stamper re-asks a missed identity only once that counter moves. Retrying is therefore bounded by feed writes rather than by frames — the per-frame query the run-scoped cache was built to avoid — and a failed lookup costs one generation instead of the run. fix(messages): drop legacy <uploaded_files> tag handling (#4826)
* fix(messages): drop legacy <uploaded_files> tag handling (#4212) PR #4174 unified upload-context injection on <current_uploads> (IM and web both flow through UploadsMiddleware), and #4632 documented the current path. This removes the remaining backward-compat parsing of the pre-#4174 <uploaded_files> tag, the final cleanup item tracked by the issue: - deermem: only <current_uploads> is stripped from human turns before memory persistence, and the upload-sentence scrubber drops the legacy tag alternative. - mem0: the mirrored message filter recognises only <current_uploads>. - InputSanitizationMiddleware: remove the legacy tag from the blocked-tag denylist (it existed only because deermem parsed the old tag). - frontend: stripUploadedFilesTag / stripInternalMarkers / parseUploadedFiles and the message-list fallback parse only <current_uploads>; demo thread fixtures are migrated to the current tag. Scope decision: a <uploaded_files> block in pre-#4174 history is now treated as ordinary user content (pinned by tests in both layers) instead of being silently dropped or stripped. * style: apply prettier formatting to stripUploadedFilesTag * fix(uploads): keep legacy <uploaded_files> stripping for display/export only Addresses review feedback on #4826: removing the legacy tag from the frontend display layer made pre-#4174 threads render raw <uploaded_files> XML (with server-side upload paths) in chat, copy data, and JSON exports. The backend cleanup stands — memory pipelines and the sanitization denylist treat only <current_uploads> as an internal marker. The frontend keeps the legacy spelling in its display/export-only utilities (stripUploadedFilesTag / INTERNAL_MARKER_TAGS / parseUploadedFiles and the message-list fallback) so old history renders cleanly without leaking internal paths, while the memory/sanitization scope-decision tests remain unchanged. Frontend tests now pin both spellings: <current_uploads> and legacy <uploaded_files> are stripped from copy data, markdown leak-stripping, and JSON exports. * docs(ui): record accepted display-spoof tradeoff for legacy upload tag Review note (willem-bd): since <uploaded_files> is off the sanitization denylist, a live user can type the legacy spelling and fabricate file chips / hide their own message text in display. Display-only and self-inflicted with no backend semantics, so it is accepted for now; documented at both the message-list fallback and stripUploadedFilesTag. Age-gating the legacy spelling remains a possible follow-up. --------- Co-authored-by: betterkite <313258397+betterkite@users.noreply.github.com> |

fix(frontend): restore user message above same-run steps after mid-run reload (#4660)
* fix(frontend): restore user message above same-run steps after mid-run reload After a mid-run page reload, replayed messages-tuple steps can reach the merged list before the turn's human message (the retained replay buffer may have dropped it), and the live-only human is woven in before the next shared history anchor. The steps panel then renders above the user message it belongs to and the per-turn token row splits one run in two. restoreLocalTurnMessageOrder only covers the locally submitted turn, so add restoreReconnectedTurnMessageOrder for the reconnected path: a visible AI/tool step above the last visible human is provably misplaced when the same run also appears below the human (canonical history is seq-sorted), or when the step is run_id-less (live-only) and a run_id-less step follows the human. Pagination orphans from older turns (#4399) and resent turns after an interrupted run fail both checks and keep their position. * fix(frontend): never move a completed turn's terminal answer below the next human Branch-seeded threads and mocked feeds can share one run_id across turns, so the same-run sandwich check alone misfired on completed multi-turn history: a previous turn's final answer was pulled below the next user message, stripping the turn of its branchable assistant group (e2e branch-thread.spec.ts). Only steps after the last terminal assistant answer (visible content, no tool calls) in the segment are now candidates for reordering. A still-streaming text step can look like a terminal answer until its tool call arrives (#4304); it then stays above the human until canonical history heals the order — an accepted transient, far safer than moving a completed answer. |

feat: show real-time context window usage (#3125) (#3183)
* feat: show real-time context window usage in chat UI (#3125) Adds a `context_usage` block to `GET /api/threads/{id}/token-usage` (token count from the live checkpoint, the thread model's `context_window`, and a percentage), introduces a new `ModelConfig.context_window` distinct from the per-call `max_tokens` output cap, and surfaces the percentage in the chat header — inside `TokenUsageIndicator` when token-usage tracking is on, or as a standalone badge when it's off so context capacity stays visible independent of cost tracking. Co-Authored-By: Claude Opus 4.7 <noreply@anthropic.com> * feat: per-category breakdown for context window usage Replace the single-number context_usage payload with a Claude-Code-style breakdown — messages, system prompt, skills, system/MCP tools (active + deferred), custom agents, memory injection, autocompact buffer, and free space — and surface it in the chat UI with a segmented progress bar and per-row table. Co-Authored-By: Claude Opus 4.7 <noreply@anthropic.com> * docs(config): document context_window across model examples Add `context_window` to every example model in config.example.yaml so the new chat-UI "% context used" indicator works out of the box for whichever example a user adopts. Each value is the published default at the time of writing; users are pointed at the official model spec to verify. Bumps config_version to 11 so `make config-upgrade` flags outdated user configs. Co-Authored-By: Claude Opus 4.7 <noreply@anthropic.com> * style: ruff format (line-length 240) No behavior change — collapses two multi-line expressions that fit on one line under the project's 240-char limit. Picked up by `make format`. Co-Authored-By: Claude Opus 4.7 <noreply@anthropic.com> * review: address Copilot bot comments on #3183 - token-usage-indicator: switch `{contextPercentage && (...)}` to an explicit `!= null` check. (The string `"0"` is actually truthy in JS so the original code wasn't buggy, but the explicit check is clearer.) - context-usage-breakdown: drop the `useMemo` around segments/totals — the computation is O(n) over a handful of rows and the previous memo deps omitted `t.contextUsage.categories`, so the bar's tooltips/aria-labels could stay in the old language after a locale switch. - context_usage._split_tools: snapshot MCP names from `get_cached_mcp_tools()` directly instead of re-reading `extensions_config.json` after `get_available_tools()` already loaded it. Removes redundant file I/O on every `/token-usage` poll. (`get_available_tools()` still emits its own INFO logs — silencing those is out of scope here.) Co-Authored-By: Claude Opus 4.7 <noreply@anthropic.com> * style(frontend): prettier --write context-usage-breakdown CI's `pnpm format` (prettier --check) caught two lines previously formatted by hand. Collapses one comma to fit on one line; no behavior change. Co-Authored-By: Claude Opus 4.7 <noreply@anthropic.com> * fix(gateway): correct context-usage breakdown + add exact token counting The context-usage indicator shipped two bugs that silently zeroed whole breakdown rows (both caught by try/except, so the feature looked alive but produced wrong numbers): 1. _count_system_prompt passed app_config= to get_deferred_tools_prompt_section, which only accepts deferred_names -> TypeError swallowed -> system_prompt row always 0, and used_tokens/percentage undercounted by the full prompt. Also subtracted the deferred section twice (the rendered prompt already excluded it). Fix: derive deferred names deterministically and pass them to apply_prompt_template; drop the redundant subtraction. 2. _split_tools imported a non-existent get_deferred_registry -> ImportError swallowed -> all four tool-category rows always 0. Fix: classify via the public is_mcp_tool predicate + tool_search.enabled (mirrors build_deferred_tool_setup); the MCP tag is set by get_available_tools. Added token_usage.counting (approximate|exact). 'exact' routes text/schema/ message counting through the model tokenizer (tiktoken cl100k_base) via the existing memory-module machinery (lazy load + cache + cooldown + CJK-aware fallback), so CJK-heavy threads stop being undercounted by chars//4. Regression + e2e tests added; 6621 backend tests pass. * fix(gateway): harden context usage accounting * fix(gateway): count promoted MCP tools as active in context usage Promoted tools (deferred MCP tools the thread has fetched via tool_search) have their full schema bound on every subsequent turn by DeferredToolFilterMiddleware, so they consume context like any active tool. The breakdown previously left them in the reserved *_deferred rows, under- counting the thread's used_tokens. Classification now treats a tool as deferred only when tool_search is enabled, it is MCP-sourced, AND it has not been promoted. The promoted set is read from the checkpoint's channel_values and scoped by catalog hash — matching the runtime middleware, so a stale promotion from MCP-config drift cannot inflate the active count. The static system prompt still lists all deferred tool names (promotions only affect schema binding, not the prompt), so _count_system_prompt's deferred rendering is intentionally left unchanged. 8 new tests cover classification, catalog-hash scoping (match / drift / compute-failure / malformed), and checkpoint extraction. * fix(context): address review feedback * fix(context): count structured message payloads * fix(context): harden usage accounting * fix(config): bump schema for context usage fields * refactor: narrow context usage to core indicator --------- Co-authored-by: Claude Opus 4.7 <noreply@anthropic.com> Co-authored-by: Willem Jiang <willem.jiang@gmail.com> |

fix(gateway): replay edit and rerun from a settled checkpoint (#4534)
Editing the only turn of a thread reran the original prompt: the model
answered the question the edit was replacing while the UI showed the
edited text, and the edit vanished on reload.
The replay-base lookup decided whether a checkpoint predates the target
user message by message id alone. DynamicContextMiddleware re-keys the
first user turn to `{id}__user` mid-run, so every checkpoint written
before it holds the same prompt under an id the lookup cannot match. The
scan walked past those and anchored inside the run that produced the
turn — a checkpoint that still contains the original prompt and owns the
injection node's pending writes, which the replay then re-added after the
edited message.
Require the replay base to be a settled checkpoint (no pending tasks) in
both the lineage walk and the chronological fallback. That rule is
middleware agnostic: the first turn now anchors on the thread's empty
initial checkpoint and later turns on the previous run's tail, which also
drops the existing reliance on LangGraph discarding a stale `__start__`
write.
Edit replay additionally passes `head_checkpoint` so it resolves its base
lineage-first like regenerate does, and a replayed user message is
restored to its pre-swap id: replaying `{id}__user` into a state that has
no reminder yet makes the middleware treat the turn as already injected
and silently drops its date and memory block.
Frontend: a prepared replay masks the turn it supersedes, so the
optimistic-message baseline is taken from the post-mask human count. The
pre-mask count can never be exceeded when the replay puts exactly one
human message back, and on the first turn the runtime re-keys the
replacement message so identity comparison cannot stand in for the count.

perf(frontend): coalesce streaming renders to a frame budget instead of per chunk (#4425)
* perf(frontend): coalesce streaming renders to a frame budget instead of per chunk While a run streams, the merge/group/render pipeline consumed every SSE chunk as its own React update (~60/s), re-rendering the whole thread tree per token. Enable the SDK's same-tick batching (throttle: true) and publish the render-facing messages snapshot at most once per 80 ms with a leading edge and a trailing flush, keyed through a memoized merge so identities stay stable between flushes. Lifecycle consumers (optimistic clearing, summarization capture, usage baselines) keep reading the per-chunk array. * perf(frontend): keep the transient bridge order array identity stable mergeTransientHistoryBridgeOrder cloned unconditionally, so the render-time call handed the coalesced merge memo a fresh array identity on every render while the transient history bridge was open, re-running mergeMessages between flushes. Clone lazily and return the input order when nothing is appended; the merge only ever appends, so an unchanged length means unchanged content. Consumers only read the returned order, so reusing the input is safe. * perf(frontend): drive the render coalescer from a monotonic clock The coalescing interval was measured with Date.now(). A backward wall-clock step (NTP correction, sleep/wake) turns the elapsed term negative, so the scheduled delay becomes interval + jump and the rendered snapshot stalls for the length of the jump. Read performance.now() once per effect invocation instead; the timer callback re-reads it because timers fire late and the next interval must start from the real flush. Seed the last-flush marker with -Infinity so the first update of a stream still takes the leading edge under a page-load-relative clock. * perf(frontend): reset the coalescer flush baseline when a stream ends The leading-edge flush was scoped to the hook instance rather than to each stream: a run starting within one interval of the previous one found a recent flush baseline and deferred its first frame. Drop the baseline when leaving the streaming state so every stream opens on the leading edge. * perf(frontend): disarm the trailing flush when the leading edge wins decideCoalesce checks the elapsed interval before the pending-timer flag, so an update arriving past the interval takes the leading edge while a trailing timer is still armed. Timers fire late under main-thread load -- exactly the regime this coalescer targets -- so that timer then publishes a second time and slips the flush baseline forward, breaking the at-most-one-flush-per- interval property when it matters most. Disarm the pending timer in the flush-now branch, and cover the previously untested elapsed >= interval && hasPendingTimer quadrant. * perf(frontend): stop syncing the render snapshot while idle The snapshot is only read while streaming, so keeping it current on every idle messages change costs one wasted render per history refetch or thread navigation. Dropping that publish outright is not safe either: the leading edge runs in a passive effect, but the render where isStreaming flips true paints first and returns the snapshot, so a stale one would be painted -- after a thread switch, another thread's messages, since the chat page deliberately avoids re-mounting on navigation. Make the snapshot nullable, where null means no snapshot belongs to the current stream, and return the live array while it is null. The idle branch then writes state once per stream end instead of once per idle update, and the stale-frame window does not exist rather than being short. |

feat(frontend):enhance the ask_clarification interaction with visualized card (#3956)
* feat(frontend): add structured human input cards for ask_clarification Implement a reusable Human Input Card flow for ask_clarification while keeping the existing text fallback for older clients and IM channels. Backend: - Add structured ToolMessage.artifact.human_input payloads for clarification requests. - Preserve ToolMessage.content as the readable Markdown/text fallback. - Normalize clarification options from native lists, JSON strings, plain strings, mixed scalar values, None, and missing options. - Derive input_mode as choice_with_other when options exist, otherwise free_text. - Keep disable_clarification non-interactive behavior as a plain ToolMessage with no human_input artifact. - Cover artifact persistence and Gateway message metadata preservation in tests. Frontend: - Add human input protocol types, runtime guards, extractors, response builders, and thread-state helpers. - Add reusable HumanInputCard with option buttons, free-text input, pending, read-only, disabled, and answered states. - Render structured clarification cards from artifact.human_input, with Markdown fallback for malformed or legacy tool messages. - Preserve line breaks in structured question/context/option text. - Hide submitted clarification bridge messages from the chat UI via additional_kwargs.hide_from_ui. - Send structured human_input_response metadata through the fourth sendMessage options argument, preserving run context in the third argument. - Wire submissions for normal chats, custom agent chats, agent bootstrap chats, and sidecar chats. - Derive answered state from raw thread.messages so hidden replies still update the original card. - Clear pending state when the hidden reply arrives, dispatch is dropped, or a later async stream failure appears on thread.error. * perf(frontend): optimize HumanInputCard UI interactions - Support Enter key to submit text input (Shift+Enter for newline) - Render question and context fields as Markdown instead of plain text - Replace deprecated FormEventHandler type with structural typing * test(frontend): add unit test cover optimize HumanInputCard UI interactions * feat(frontend): disabled chatbox when has new human-input-card * fix(style): lint error fix * fix: sanitize hidden human input replies - Preserve IME composition safety for human input card Enter submits - Treat hidden human input responses as genuine user messages for sanitization - Keep hidden card replies in memory filtering while excluding malformed/internal hidden messages - Add regression coverage for card IME handling and hidden reply sanitization * fix: tighten human input response validation - Reject empty hidden human input response values - Remove invalid list ARIA role from human input card options - Add backend coverage for empty response payloads --------- Co-authored-by: Willem Jiang <willem.jiang@gmail.com> |

feat: add branching support for assistant turns (#3950)
* feat: add assistant turn branching * fix(threads): skip workspace clone when branching from historical turn Workspace files are not checkpointed, so cloning them onto a branch rooted at an older assistant turn leaked files created in a later timeline. Restrict the best-effort workspace copy to branches taken from the latest turn; historical-turn branches now report workspace_clone_mode="skipped_historical_turn" and keep only the restored message history. * style(frontend): fix prettier formatting in e2e mock-api Collapse the branch-title normalization chain onto a single line to satisfy the frontend lint (prettier --check) CI gate. --------- Co-authored-by: Willem Jiang <willem.jiang@gmail.com> |

feat(frontend): add side conversations for quoted follow-ups (#3934)
* feat(frontend): add side conversations for quoted follow-ups * style(frontend): apply prettier formatting to sidecar-chat files * fix(frontend): surface sidecar cascade cleanup failures via console.warn Previously deleteSidecarThreadsForParent silently swallowed both lookup errors and per-thread deletion failures, so parent thread deletions could succeed while orphaning sidecar threads with no signal to the caller. Log a warning that includes the parent id and the failed thread ids/reasons so the leak is discoverable in telemetry, matching the existing console.warn/error pattern in this file. * fix(frontend): address all sidecar review feedback Resolve every reviewer comment on PR #3934: - input-box/hooks/sidecar-panel: clear quoted references only via an `onSent` callback that fires after the in-flight guard, so a dropped send no longer silently discards quotes (willem-bd #3550). - message-list: flip the selection toolbar below the selection when it would clip above the viewport (willem-bd #3551). - reference-metadata/thread/input-box: keep referenced ids, roles, and count arrays 1:1 parallel instead of deduping ids (willem-bd #3552). - message-list: widen selection containment to the shared assistant-turn container and hint when a selection crosses messages (willem-bd #3553). - sidecar/api: coalesce concurrent sidecar creates for one parent behind a single in-flight promise to prevent duplicates (willem-bd #3554). - sidecar-trigger/context: force-restore on trigger click so a sidecar deleted elsewhere self-heals instead of opening a dead thread (willem-bd #3555). - threads/hooks: surface sidecar cascade cleanup failures via console.warn for both lookup and per-thread deletes (Copilot). Add unit + e2e coverage for parallel metadata, atomic create, and trigger self-healing. |

feat(subagents): persist and display subagent step history (#3779) (#3845)
* feat(subagents): persist and display subagent step history (#3779) Capture both assistant turns and tool outputs during subagent execution, stream them in task_running events, and persist them as subagent.* run events so the subtask card's step timeline survives a reload. Backend: - step_events.py: pure layer (capture_step_message, build_subagent_step, subagent_run_event) shared by streaming and persistence - executor.py: capture ToolMessage outputs, not just AIMessage turns - worker.py: persist task_* custom events to RunEventStore (category "subagent" keeps them out of the thread feed; list_events backfills) Frontend: - core/tasks/steps.ts + api.ts: SubtaskStep model, messageToStep, eventsToSteps, mergeSteps, fetchSubtaskSteps - subtask card accumulates live steps and backfills on expand - carry run_id onto history content messages for the events endpoint * fix(subagents): show AI turns in subtask card + paginate step backfill (#3779) Two follow-ups to the subagent step-history feature: Problem 1 — reload backfill could silently truncate the step timeline because list_events capped at 500 events (seq-ASC) across the whole run. Add task_id filtering + an after_seq forward cursor to list_events (all three stores + abstract base + the /events route), and make fetchSubtaskSteps page through one task's subagent.step events until a short page. No schema migration: the DB filter rides the existing run-scoped index via event_metadata["task_id"]. Problem 2 — the card only rendered tool steps, so persisted AI turns were never shown. Replace toolStepsForDisplay with stepsForDisplay: interleave AI reasoning turns (with text) and tool steps by message_index, drop blank-text AI turns, and drop the trailing final-answer AI turn when completed (already shown as result). Card renders AI steps as muted clamped markdown with a sparkles icon. Tests: store task_id/after_seq filtering + pagination across memory/db/jsonl, the /events route forwarding, stepsForDisplay rules, and fetchSubtaskSteps pagination. Docs updated in both AGENTS.md. * make format * fix(subagents): capture full multi-tool step tail, batch step persistence, cap tool-call args (#3779) Address PR review findings on the subagent step-history feature: 1. executor.py streamed on stream_mode="values" and captured only messages[-1] per chunk, so a multi-tool-call turn (ToolNode appends one ToolMessage per call in a single super-step) lost all but the last tool output in both the live task_running stream and the persisted history. Replace with capture_new_step_messages, which walks the newly-appended tail (and still re-checks the trailing message on no-growth chunks so id-less in-place replacements survive). 2. worker.py persisted each step with the store's low-frequency put() (a per-thread advisory lock per call); a deep subagent (max_turns=150) emits hundreds of steps on the hot stream loop. Replace with _SubagentEventBuffer, which batches via put_batch (flush on terminal subagent.end, at FLUSH_THRESHOLD, and in the worker finally). 3. build_subagent_step capped only text; tool_calls[].args were copied verbatim, so a large write_file/bash payload produced an unbounded subagent.step row. Cap each call's serialized args at SUBAGENT_STEP_MAX_CHARS, flagged args_truncated. Tests updated/added for all three; AGENTS.md refreshed. * fix(subagents): merge backfill into latest subtask state; reuse message_content_to_text (#3779) Address the remaining two PR review findings: 4. subtask-card's fetchSubtaskSteps().then(updateSubtask) closed over a stale tasks snapshot: a late-resolving backfill wrote setTasks({...stale}), clobbering SSE steps/status and sibling subtasks that arrived during the fetch. useUpdateSubtask now reads/writes through a tasksRef mirroring the latest state (ref-to-latest), and the pure per-subtask transition is extracted to core/tasks/subtask-update.ts::computeNextSubtask (unit-tested). 5. step_events._content_to_text duplicated deerflow.utils.messages. message_content_to_text; call the shared helper instead (guarding None content with 'or ""' so a tool-call-only turn still renders as ""). Tests added for computeNextSubtask and the None-content case; AGENTS.md docs updated. |

fix: generate fallback title for interrupted first-turn runs (#3874)
* fix: generate title for interrupted first turn * test(title): cover partial-exchange + dict-form messages Harden the interrupted-run fallback path added in 19fc34fd: - TitleMiddleware._should_generate_title now accepts a lone first-turn user message when allow_partial_exchange=True, so the worker can still derive a title if cancellation lands before any AI chunk is checkpointed. - runtime/runs/worker._ensure_interrupted_title computes the next checkpoint step defensively (treat missing/non-int step as 0) and renames a shadowed ckpt_config local for readability. - Add four unit tests in tests/test_title_middleware_core_logic.py: partial-exchange allows user-only, partial-exchange still respects an existing title, dict-form messages are recognized, and the sync fallback path derives a title from dict-form messages — matching what channel_values stores in the checkpoint. Refs #3859. * fix: persist interrupted-title via channel_versions bump Address PR #3874 review feedback: ``_ensure_interrupted_title`` previously called ``aput(..., new_versions={})``. LangGraph's DB-backed savers (``PostgresSaver`` and the v4 ``SqliteSaver`` blob layout) strip inline ``channel_values`` from ``put`` and only persist blobs for channels named in ``new_versions`` — so the fallback ``title`` channel was dropped on read-back and ``threads_meta.display_name`` stayed ``"Untitled"`` after refresh on those backends. The original in-memory e2e passed because ``InMemorySaver`` keeps the inline snapshot verbatim. Fix mirrors ``_rollback_to_pre_run_checkpoint`` in the same file: bump ``channel_versions["title"]`` (via ``checkpointer.get_next_version`` when available, else int/string fallbacks), persist the new version on the checkpoint, and declare it in ``new_versions`` so the DB savers actually write the blob. Regression coverage in ``tests/test_run_worker_rollback.py``: - ``test_ensure_interrupted_title_bumps_channel_version_and_declares_it_in_new_versions`` — exact ``aput`` invariants: ``new_versions == {"title": 1}``, the written checkpoint's ``channel_versions["title"]`` is bumped, and the pre-existing ``messages`` version is preserved. - ``test_ensure_interrupted_title_bumps_existing_string_version`` — string-shaped prior version (some savers use UUID-style versions); bumped value must differ from the prior, no overwrite-in-place. - ``test_ensure_interrupted_title_skips_when_title_already_set`` — title short-circuit; no extra ``aput``. - ``test_ensure_interrupted_title_returns_none_when_no_checkpoint`` — no checkpoint yet; returns ``None`` without writing. - ``test_ensure_interrupted_title_round_trip_with_real_sqlite_checkpointer`` — full round-trip against a real ``AsyncSqliteSaver`` on a disk-backed DB, then closes and re-opens the saver to simulate a fresh connection. The fallback title must still be present on the second ``aget_tuple``. This is the exact scenario the review flagged. Validated locally with the full backend suite: 5195 passed, 18 skipped. Refs #3859. Addresses review on #3874. * test(worker, title): harden interrupted-title fallback for every saver Defensive coverage on top of the channel_versions fix (commit 05253957), addressing edge cases surfaced during a second-pass review of #3874. Worker: - Extract version bump into ``_bump_channel_version(checkpointer, current)`` with explicit fallbacks for int / float / numeric-string / UUID-shaped string / None / bool, AND a wrap-around defense when the saver's ``get_next_version`` raises or returns an unchanged value. The invariant is: returned version MUST differ from the prior. Without this, a saver bug (or a custom backend) could leave ``new_versions={"title": v}`` no-op on DB savers — the very class of bug the original review pointed out. Title middleware: - Coerce ``state.get("messages")`` from ``None`` to ``[]`` on both ``_should_generate_title`` and ``_build_title_prompt``. A partially-initialized checkpoint can carry ``messages=None`` on the channel_values channel (the worker reads raw channel_values, not BaseMessages), and the default kwarg only protects against a missing key. Repro: ``TypeError: 'NoneType' object is not iterable`` from the next() generator — confirmed by reverting the fix and watching ``test_*_handles_none_messages_channel`` go red. Tests (TDD-verified red→green for the new asserts): - ``test_run_worker_rollback.py``: * ``_bump_channel_version`` — 8 tests covering every version type (int, float, numeric string, UUID-style string, None, bool) and every saver-side fault mode (no ``get_next_version`` / raising / stuck on identity). * ``test_ensure_interrupted_title_*`` — 5 additional helper boundary tests: title.enabled=false short-circuit; empty messages list; messages=None; aput-error propagation (helper contract: caller swallows, not the helper); idempotency on a real InMemorySaver across two invocations. * ``test_ensure_interrupted_title_preserves_non_title_channel_versions`` — pins that ``new_versions`` only contains ``"title"`` and that other channels' versions are untouched (regression anchor for a sloppier draft that bumped every channel). * ``test_worker_finally_block_swallows_helper_exceptions`` — pins the integration contract: even if the helper raises, the worker's threads_meta status sync still runs and ``publish_end`` is still awaited so the SSE stream closes cleanly. - ``test_title_middleware_core_logic.py``: * 4 additional tests: ``messages=None`` on both ``_should_generate_title`` and ``_build_title_prompt``; the ``role: user`` / ``role: assistant`` (OpenAI-style) dict normalization; partial-exchange path with a dict-form message. Verification: - ``PYTHONPATH=. uv run pytest tests/ -x --ignore=tests/blocking_io -q`` → 5215 passed, 18 skipped. - ``ruff check`` + ``ruff format --check`` clean on every touched file. - Red/green TDD verification: temporarily reverted the ``new_versions={}`` fix → 4 new tests went red as expected; restored and the suite is green again. Same red/green dance for the ``messages=None`` coercion. Refs #3859. Addresses second-pass review on #3874. * fix(title): ignore dict context reminders in fallback * fix(worker): link interrupted-title checkpoint to its parent The title-bump checkpoint written by ``_ensure_interrupted_title`` was landing without a ``parent_checkpoint_id`` — a real orphan in the LangGraph history graph. Reproduction (disk-backed AsyncSqliteSaver): [seed] checkpoint_id = 1f173dbc... [helper] wrote title = "Why is the sky blue?" [issue 1] new checkpoint = 1f173dbc..., parent = None [issue 1] is new checkpoint orphaned? True Root cause: ``_ensure_interrupted_title`` built ``write_config`` as ``{"thread_id": ..., "checkpoint_ns": ...}`` only. ``BaseCheckpointSaver`` implementations read ``configurable.checkpoint_id`` from that config as the *parent* id when inserting (see ``langgraph/checkpoint/sqlite/aio.py`` ``aput``: ``config["configurable"].get("checkpoint_id")`` becomes the ``parent_checkpoint_id`` column). With no value, the saver writes NULL — the new checkpoint is a tree root. Consequences: - Any future LangGraph ``runs.resume_from`` / time-travel feature has no backward edge to walk past the title-bump. - History-visualization UIs built on ``alist()`` render the title-bump as a sibling of the prior checkpoint, not its descendant. Fix: read ``checkpoint_id`` off the tuple's own config and thread it into ``write_config["configurable"]["checkpoint_id"]`` before calling ``aput``, the same pattern every middleware-driven write uses. Three new regression tests against real ``AsyncSqliteSaver`` (disk-backed, fresh connections so we exercise the on-disk read path): - ``test_ensure_interrupted_title_links_new_checkpoint_to_its_parent`` — asserts ``latest.parent_config["configurable"]["checkpoint_id"]`` equals the seeded checkpoint id. TDD red-green verified: reverting the fix flips this test red with ``AssertionError: title-bump checkpoint must have a parent_config``. - ``test_ensure_interrupted_title_appears_in_history_with_audit_marker`` — pins the audit contract: the title-bump entry in ``alist()`` carries ``metadata.source == "update"`` and ``metadata.writes`` contains ``runtime_interrupt_title``. This is a deliberate design choice — we do NOT hide the entry from history (audit trail belongs in the saver), but its source and writes marker MUST be unambiguous so UIs/tools can identify it. - ``test_ensure_interrupted_title_survives_immediate_next_turn`` — cancel → immediate user follow-up scenario. Simulates the agent's next turn appending a (user, ai) pair without touching the title channel, then opens a fresh saver and verifies the title is still present after the next-turn checkpoint write. Pins the channel-version-blob invariant established by commit 05253957 — without the ``new_versions={"title": v}`` declaration there, the title blob would vanish from the DB and this test would read back ``None``. Verification: - ``PYTHONPATH=. uv run pytest tests/ -x --ignore=tests/blocking_io -q`` → 5222 passed, 15 skipped. - ``ruff check`` + ``ruff format --check`` clean on every touched file. - Reproduction script confirms ``parent_checkpoint_id`` is now non-null and the next-turn read-back preserves the fallback title. Refs #3859. * Revert "fix(worker): link interrupted-title checkpoint to its parent" This reverts commit c763ed9334781db1acdce0f5f33d663d8d5f80ff. * test: trim over-engineered test coverage Reduce review surface area on PR #3874 by dropping defensive tests that don't pin a real invariant. After self-review: - ``_bump_channel_version``: 8 tests → 2 (happy path + saver-error fallback). Dropped float / bool / numeric-string / UUID-string / missing-get-next-version / stuck-get-next-version branches — those are speculative scaffolding for savers we don't ship. - ``_ensure_interrupted_title``: dropped ``returns_none_when_title_disabled``, ``returns_none_with_no_user_message``, ``returns_none_when_no_checkpoint`` — boundary guards already exercised by the e2e test and the ``handles_none_messages_channel`` regression anchor. Net: -107 lines of test code. Remaining coverage still pins every red-green-verified invariant (channel_versions bump, string-version bump, idempotency, sqlite round-trip, non-title channel preservation, aput-error contract, worker finally swallowing, partial-exchange). Verification: 5209 passed, 15 skipped. * fix: harden interrupted title finalization * fix: serialize interrupted title finalization * fix: preserve interrupt semantics during title finalization * fix: preserve delayed interrupted title recovery --------- Co-authored-by: Willem Jiang <willem.jiang@gmail.com> |

fix(frontend): preserve messages across context summarization (#3825) (#3826)
After SummarizationMiddleware runs, the merged conversation view could drop already-displayed messages (previous assistant output, current user input), leaving a nearly-empty thread. Root cause: the display merge combines `visibleHistory` (archived history, a React `useState` in useThreadHistory) with `persistedMessages` (live thread, the LangGraph SDK external store via useSyncExternalStore). On summarization the backend removes every live message and onUpdateEvent re-archives them via an async `appendMessages` setState. Those two state systems are scheduled independently, so a render can observe the post-summary (shrunk) thread before the archive setState commits — the rescued messages are then absent from BOTH merge inputs and get dropped. Fix: bridge the async gap with a synchronous `pendingArchivedMessagesRef` buffer written the moment onUpdateEvent computes the moved messages and read by the merge on every render, so correctness no longer depends on how the two channels interleave. The buffer drains once history confirms absorption and only injects messages missing from history (live copies stay authoritative, order preserved). It is tagged with the thread it was captured from and the merge overlays it only when that matches the viewed `threadId` (the same prop visibleHistory is gated on), so it can never leak into another thread or the new-chat screen — a read-only check, no render-phase ref mutation. Extracts the moved-message derivation and the merge overlay into pure, unit-tested helpers (computeSummarizationMovedMessages, resolvePreservedHistory, pruneConfirmedArchivedMessages) with regression coverage for the full rescue pipeline. |

fix(frontend): render full content for multi-part AI messages (#3649)
* fix(frontend): render full content for multi-part AI messages
Gemini streams the first content block as a {type:text} object carrying
the thinking signature, then emits continuation deltas as bare strings.
The content extractors only kept {type:text} objects and dropped the
string parts, truncating each AI message to its first block.
Handle string elements in extractContentFromMessage, extractTextFromMessage,
and textOfMessage so the full message renders.
Fixes #1000
* test(frontend): cover multi-part AI message content extraction
Add a regression test for the #1000 truncation: an AI message whose
content is [{type:text, signature}, "bare string"] (Gemini's shape after
LangChain merge_content). Fails on main, passes with the extractor fix.
Co-Authored-By: Claude Opus 4.8 (1M context) <noreply@anthropic.com>
* test(frontend): cover textOfMessage multi-part content extraction
Add tests for the bare-string continuation case and the null-when-empty
contract, and document why textOfMessage joins flat ("") while the body
extractors join with "\n". Addresses review feedback on #3649.

Frontend connect flow:
- Open the runtime-config dialog only when a provider still needs
credentials; configured providers go straight to the connect flow, so
the binding-code/deep-link path is reachable from the UI again.
- After saving credentials, continue into the connect flow when a user
binding is still required (multi-user mode) instead of stopping at a
"Connected" toast.
- Extract shared provider-state helpers to core/channels/provider-state
and add unit + e2e coverage for the direct-connect and
configure-then-connect paths.
Provider status semantics:
- Report connection_status from the user's newest connection row;
with no binding it is not_connected, except in auth-disabled local
mode where a configured running channel is effectively connected.
Concurrency and event-loop correctness:
- Offload ChannelRuntimeConfigStore construction and writes, channel
service construction, and Slack connection replies to threads; add a
tests/blocking_io/ anchor for the runtime-config handlers.
- Consume binding codes with a conditional UPDATE so a code can only be
used once under concurrent workers; retry upsert_connection as an
update when a concurrent insert wins the unique constraint.
- Serialize ensure_channel_ready per channel so concurrent provider
polls cannot double-start a channel worker.
Config and migration hardening:
- Stop mutating the get_app_config()-cached Telegram provider config;
the runtime store now owns the UI-entered bot username.
- Register channel_connections in STARTUP_ONLY_FIELDS with the
standardized startup-only Field description.
- Match the legacy unsafe-id bucket by recomputing its exact SHA-1 name
so another user's same-prefix bucket can never be migrated.
- Remove the unused Telegram process_webhook_update path and document
src/core/channels in the frontend docs.
Co-Authored-By: Claude Fable 5 <noreply@anthropic.com>
* Address PR review comments on authz scoping and channel runtime
Security (review feedback from ShenAC-SAC):
- Scope internal-token callers to the connection owner carried in
X-DeerFlow-Owner-User-Id instead of bypassing owner checks outright,
in both require_permission(owner_check=True) and the stateless run
endpoints. Internal callers keep access to their own and
shared/legacy threads, and may claim a default-owned channel thread
for its real owner, but a leaked internal token no longer grants
cross-user thread access.
- Require admin privileges for POST/DELETE /api/channels/{provider}/
runtime-config: runtime credentials and channel workers are
instance-wide shared state (same model as the MCP config API).
Read-only provider listing stays available to all users.
Performance (review feedback from willem-bd):
- Skip the redundant thread channel-metadata PATCH after the first
successful backfill per thread.
- Reuse the per-connection Slack WebClient until its token changes
instead of constructing one per outbound message.
- Reconcile channel readiness for all providers concurrently in
GET /api/channels/providers.
Also resolve the code-quality unused-import flag in the blocking-io
anchor by pre-importing the channel service via importlib.
Co-Authored-By: Claude Fable 5 <noreply@anthropic.com>
* Fix prettier formatting in provider-state test
Co-Authored-By: Claude Fable 5 <noreply@anthropic.com>
* Reconcile UI runtime channel config with config reload on restart
Main now reloads a channel's config.yaml entry on restart_channel()
(#3514, issue #3497). Adapt the user-owned connection flow to coexist:
- configure_channel() restarts with reload_config=False — the caller
just supplied the authoritative config (browser-entered credentials
that are never written to config.yaml), so a file reload must not
clobber it with the stale on-disk entry.
- _load_channel_config() re-applies the UI runtime-store overlay used
at startup, so an operator-triggered restart keeps browser-entered
credentials for channels without a config.yaml entry and does not
resurrect a channel disconnected from the UI.
- Offload the reload's disk IO (config.yaml + runtime store) with
asyncio.to_thread, matching the blocking-IO policy on this branch.

fix(frontend): paginate workspace chat list beyond 50 threads (#3482) (#3485)
* fix(frontend): paginate workspace chat list beyond 50 threads (#3482) The sidebar 'Recent chats' and /workspace/chats list were hard-capped at the first 50 threads returned by threads.search. Replace the single-shot useThreads() consumers with useInfiniteThreads() and add an IntersectionObserver sentinel to each list so further pages are fetched on demand. In search mode on the chats page, the sentinel is replaced by an explicit 'Load more' button to prevent the observer from draining the entire backend list while the filtered view stays empty. - Add useInfiniteThreads + page-size constant and pure cache helpers (map/filterInfiniteThreadsCache, getInfiniteThreadsNextPageParam) - Mirror rename / delete / stream-finish updates into the new infinite cache so optimistic UI stays consistent - Extend the e2e mock to honour limit/offset slicing - Unit tests for the cache helpers and pagination boundary - Playwright e2e covering chats page + sidebar load-more, and the search-mode guard against runaway auto-pagination - Add en/zh i18n entries for the search-mode load-more button Fixes #3482 * docs(frontend): clarify infinite-threads offset semantics and test post-delete invariant - Add docstring to getInfiniteThreadsNextPageParam explaining that TanStack Query freezes the returned offset into pageParams once, so optimistic cache mutations that shrink page lengths (filterInfiniteThreadsCache on delete) cannot retroactively move the offset backwards. Delete/rename paths reconcile against the backend via invalidateQueries in onSettled. - Add unit test covering the post-delete invariant. - Fix misleading comment in thread-list-infinite-scroll.spec.ts: the thread-search mock does not sort by updated_at; it returns the array in the order provided. Addresses Copilot CR comments on #3485. * fix(frontend): mirror onCreated upsert into infinite cache; add sidebar Load-older button Address review feedback on #3485: - New upsertThreadInInfiniteCache helper; useThreadStream onCreated now upserts into both the legacy ['threads','search'] cache and the new infinite cache, so a freshly created thread appears in the sidebar immediately during streaming instead of only after the run finishes and onSettled invalidates the query. Restores parity with main. - Sidebar Recent Chats now exposes a visible 'Load older chats' button alongside the IntersectionObserver sentinel, so keyboard-only users and environments where IO is unavailable can still reach older conversations. - Add zh-CN / en-US / types entry for chats.loadOlderChats. - Cover the new helper with 3 unit tests (no-op on uninitialised cache, prepend new thread to first page, merge with existing entry without duplication). |
