Branch on that outcome: the warning stays for a real cancel, a late finish is logged at info, and both paths still reap the task before worker exit. * fix(projects): round-4 review — make Empty trash delete what it confirms `POST /api/trash/purge` only ran the retention sweep, and the sweep's candidate selection is age-gated, so a freshly trashed document survived "Empty trash" even though the confirmation promises that every listed document is permanently deleted. With one trashed row the route answered `{"purged": 0}` and left it in place; `GET /api/trash/documents` sweeps expired rows before listing, so the visible rows were normally ineligible for the action by construction. Empty trash now drives `purge_all_trashed`: the caller's trashed rows (`list_all_trashed`, no age filter) each go through the same guarded, row-locked `purge` as the single-document delete — bytes first, then the row, in one transaction — so a row restored mid-flight is skipped instead of force-deleted, and an unlink failure rolls that row back and answers 500 with a retryable message. Retention expiry stays where it was: the sweep's `purge_candidates` is now the only age-gated selection, and the lazy retention sweep still runs on the listing and at startup. Tests: the router suite replaces the retention-gated expectation with the reviewer's repro (fresh row purged, bytes unlinked, shelf and other users' trash untouched, a failing unlink stays retryable and 500); a blocking-I/O anchor drives the new entry point through the offload; the mocked e2e covers the action end to end; a new real-backend spec performs it against the real gateway and re-reads `GET /api/trash/documents`. README, API, ARCHITECTURE and the phase-2 design docs (en+zh) state the age-independent contract. |

Backend:
- projects table model and migration; fail-closed ProjectRepository with
ownership checks, CRUD/archive/restore/delete router, and atomic thread
move between projects
- threads_meta.project_id column exposed as reserved deerflow_project_id
metadata; project-aware thread create/search with pagination bounds and
membership echoed in create responses
- first-run admission assigns the project only at genuine first run, seeded
at write time and dropped when invalid; serialized against project
deletion and thread assignment
- branch creation inherits the source thread's project membership (an
archived/deleted project degrades the branch to unassigned instead of
failing the request)
Frontend:
- projects data layer, thread move API, and sidebar projects section with
flat/grouped modes, archived-project threads, and stable virtual-list
offsets
- project detail page with project-scoped new chat
(/workspace/chats/new?project=) and paginated thread list
- move-to-project thread menu, new-project dialog, archived-project gates
- project-scoped new chats pre-create the thread with membership before the
first submit or /goal set, so runs never proceed outside the project
- goal-set preparation is fenced against conversation switches: a stale
continuation is dropped instead of saving the goal or launching the
abandoned submission on the newly opened conversation
- project thread lists join thread lifecycle invalidations (stop, pin) so
an open project page never keeps stale titles, recency, or pagination
* fix(chats): keep archive undo toast when the sidebar row unmounts
The archive success toast was fired from per-mutate callbacks passed to
mutation.mutate. React Query drops those handlers when the observer
component unmounts before the mutation settles; archiving the open chat
removes its sidebar row mid-flight, so the undo toast never appeared and
the e2e archive-undo test timed out waiting for it.
Move the success/error handlers to the mutation level (useArchiveThread
options, same pattern as useMoveThreadToProject) where callbacks are
delivered even after the originating row unmounts.
* fix(projects): pin project thread listing contract and exclude archived chats
GET /api/projects/{id}/threads returned the thread store row verbatim
(list[dict], no response_model): user_id/assistant_id leaked, any future
ThreadMetaRow column would auto-leak, and the OpenAPI schema was empty.
Return a narrow ProjectThreadResponse (the exact fields ProjectThread
declares) with the same metadata secret redaction the surrounding thread
endpoints get from _MetadataRedactingResponse.
The listing also ran search() without the archived filter, so a retired
chat rendered as a normal row on the project page while the sidebar hid
it. Search archived=False to mirror the sidebar's archived:false lists;
restore stays on the global Archived tab.
Both regressions pinned by new router tests: wire-shape allowlist and
archived-member exclusion.
* docs(migrations): record the 0019/0020 chain against the bootstrap reservation
The tree now chains 0018 -> 0019_projects -> 0020_threads_meta_project_id,
so migrations/AGENTS.md was stale twice over: the revision index stopped at
0018 and the rolling-forward section still claimed the tree 'deliberately
remains at 0018'.
Document the new head and record the intentional numeric-prefix reuse of
0019: 0019_projects is in-chain while 0019_thread_incarnations stays the
reserved, allowlisted out-of-tree rollout id. The owning rollout revision
must re-parent onto this tree's head when it merges so alembic never sees
two heads off 0018; bootstrap.py now cross-references that note next to
_FORWARD_COMPATIBLE_REVISION.
* fix(chats): invalidate project thread lists on archive/restore
useArchiveThread refreshed the infinite sidebar cache, threads/search and
the per-thread metadata cache but not the project-scoped list
([...PROJECTS_QUERY_KEY, 'threads', id]) this PR adds — the one thread
mutation not wired to that key, after usePinThread, useRenameThread,
useDeleteThread, useMoveThreadToProject and invalidateStoppedThreadCaches.
An archive from a sidebar row while a project page is open therefore left
the archived chat rendered as a normal row until remount (and undo left it
missing). Invalidate the prefix in the mutation-level success handler.
Regression test asserts the project-list prefix is invalidated on success.
* fix(projects): fetch project discovery only in grouped sidebar mode
RecentChatList mounted two useProjects queries per sidebar render, but
knownProjectIds is consumed only by the grouped-mode exclusion filter; in
the default flat mode every page load paid two GET /api/projects?status=
round trips for data nothing read. Gate both queries on grouped mode —
GroupedProjectList fetches the same keys when the toggle is on and
TanStack dedupes the observers.
Also set retry: false on useProject: a deleted or foreign project 404s
deterministically, and the page renders a dedicated not-found state for
it, so the default 1s/2s/4s retry backoff kept deep links in 'loading'
for ~7s before that state appeared. Matches useThreadMetadata /
useThreadTokenUsage.
* fix(threads): fail closed on project-scoped create in memory mode
MemoryThreadMetaStore.create accepted project_id and silently ignored it,
making memory mode the one membership path that fails open: POST
/api/threads with a project id returned 200 and the run started
unassigned, violating the invariant that a run never proceeds outside the
selected project (the SQL store raises ProjectNotAssignableError inside
the insert transaction for the same request).
Raise ProjectNotAssignableError whenever project_id is present so the
router's existing 404 mapping applies, the frontend keeps the composer
text for a retry, and memory mode behaves exactly like SQL mode.
set_project already reports rejection; create now matches it.
Store-level test (raises, nothing persisted, project filter stays empty,
unscoped creates still work) plus a router-level test asserting the 404
and that no row is left behind.
* fix(projects): window the project page thread list
ProjectThreadsSection rendered every loaded page as a plain Link row, so a
long-lived project accumulated unbounded DOM on the page's scroll surface:
each load-more appended another 100 rows and every formatTimeAgo tick
re-rendered the whole list.
Reuse VirtualThreadList (now generic over any row shape with a
thread_id), pointing its scroll parent at this page's ScrollArea viewport
via the shared [data-slot="scroll-area-viewport"] selector used by
/workspace/chats; under the 60-row threshold it falls back to the plain
render, so small projects are unchanged.
* fix(projects): restore row dividers and pin them with a render test
The row class template literal concatenated transition-colors directly
with the conditional border-b token, so non-final rows rendered the
invalid class 'transition-colorsborder-b' and lost both the divider and
the transition. Compose the row classes with cn() and a boolean guard
instead.
The section moved out of page.tsx into a testable component so the row
markup finally has coverage: a DOM test asserts every row except the
final data row carries border-b (index-based, not last: — correct under
virtualization where the last mounted row is not the last data row), and
the untitled fallback plus load-more button render for a partial page.

## Why
GET /health only proves the process is up: it returns 200 even when the persistence engine cannot reach the database. Orchestrators already treat it as a readiness gate (docker-compose.yaml marks the gateway service healthy and nginx depends_on service_healthy), so a DB outage or a still-migrating Postgres leaves the stack 'healthy' while every request fails.
## What changed
- New GET /health/ready endpoint: bounded SELECT 1 against the existing persistence engine (deerflow.persistence.engine.get_engine) with a 2s timeout.
- Response is 200 {'status': 'ready', 'database': 'ok'} when reachable, 503 {'status': 'degraded', 'database': 'unreachable'} when the probe fails, and 200 ready with database=not_configured for backend=memory (nothing to probe).
- GET /health is unchanged (pure liveness), and /health/ready is public through the existing /health auth whitelist.
- docker-compose.yaml gateway healthcheck now polls /health/ready so service_healthy reflects database reachability.
- Documented both endpoints in backend/app/gateway/AGENTS.md.

ORM backend selected by `database:`. The legacy `checkpointer:` section takes
precedence for the LangGraph checkpointer and Store, so a split configuration
(a local SQLite/memory `database:` with `checkpointer.type: postgres`) could
report 200 while the PostgreSQL backend agent runs depend on was down.

- GET /health/ready now probes both persistence halves: the ORM engine behind
`database:` (unchanged) and the effective LangGraph checkpointer/Store
backend resolved with the runtime's own rule (legacy `checkpointer:` config,
otherwise derived from `database:`), for memory/sqlite/postgres backends.
- The payload gains a `checkpointer` field with the same
ok / not_configured / unreachable vocabulary as `database`; 503 degraded is
returned when either probe is unreachable.
- Probes are bounded by the existing 2s timeout: sqlite via aiosqlite SELECT 1
on the resolved path, postgres via a bounded psycopg AsyncConnection SELECT 1
on the DSN with the configured search_path. A missing driver for a configured
backend degrades readiness (the runtime could not run either).

## Why
Second round of review on #5166 (zhfeng P1/P2, willem-bd P1/P1/P2). Three
correctness issues remained in the readiness endpoint:
- The database and checkpointer probes ran sequentially, each allowed 2s, so a
healthy response could take almost 4s - past Kubernetes' 1s default
readinessProbe timeout and inside Docker's 3s client timeout. A slow but
healthy backend could make every replica unready.
- The checkpointer probe re-resolved process-wide, hot-reloaded configuration
per request, while app.state.checkpointer/store are built once from the
startup_config snapshot in langgraph_runtime(). After a live config edit the
endpoint could probe a backend the running gateway does not use, and a
resolution failure was swallowed into None -> not_configured -> 200.
- The SQLite probe opened the path with aiosqlite.connect(), which creates the
file when missing: a deleted checkpoint database was silently resurrected as
an empty file and reported ok instead of surfacing the outage.
## What changed
- backend/app/gateway/health.py: the two probes now run concurrently beneath a
single endpoint-wide deadline (_READINESS_DEADLINE_SECONDS=3.0) so a healthy
response completes within one probe window (~2s), never the sum of both.
A probe that overruns the deadline degrades the endpoint instead of hanging.
- langgraph_runtime() now records the checkpointer/Store config resolved from
the same startup_config snapshot its checkpointer/store singletons are built
from (app.state.checkpointer_config); /health/ready probes that snapshot and
never re-resolves hot-reloaded config. resolve_checkpointer_config() returns
None on resolution failure and the endpoint fails closed (503, checkpointer:
unreachable) instead of reporting not_configured.
- The SQLite probe opens disk-backed paths with the non-creating mode=rw URI
flag, so a missing database file stays missing and yields unreachable;
in-memory forms (:memory:, file:...mode=memory) have nothing external to
probe and report not_configured like the memory backend.
- Orchestrator timeouts now sit above the endpoint bound: Helm readinessProbe
gains timeoutSeconds: 5 (Kubernetes default is 1s) and the docker-compose
gateway healthcheck client timeout moves from 3s to 5s.

- New regression tests: concurrent probes keep total elapsed time within one
probe window; a probe ignoring its budget trips the endpoint deadline to 503;
missing SQLite file stays absent and yields unreachable; in-memory SQLite
forms map to not_configured; missing startup snapshot / config resolution
failure fail closed to 503; resolve_checkpointer_config() raising is covered.

## Why
Review on #5166 (willem-bd, P1): every request to /health/ready opened a new
PostgreSQL connection in _probe_postgres_backend, outside both the ORM pool and
the runtime checkpointer pool. The route is public through the /health auth
prefix and nginx proxies /health/*, so concurrent unauthenticated requests
could create an unbounded number of connections (each held for up to two
seconds), exhaust PostgreSQL max_connections, and take down both normal
traffic and the readiness probe itself.
## What changed
- backend/app/gateway/health.py: connection-opening checkpointer probes
(sqlite connect, postgres AsyncConnection.connect) now run inside a strict
per-process gate - an asyncio.Lock cached per running event loop - so at
most one probe connection can be in flight per worker process. Requests
that queue behind the gate are still shed by the existing endpoint-wide
deadline, so a flood cannot pile up new connections or open files.
- Memory and unknown-backend decisions stay outside the gate; payload and
probe semantics are unchanged. The serialization is documented in the
module docstring and backend/app/gateway/AGENTS.md.
## Verification
- New regression test: 8 concurrent readiness_payload() requests against an
instrumented sqlite probe assert the maximum number of in-flight probe
connections is 1 while every request still returns 200.
- cd backend && python -m pytest tests/test_gateway_health.py: 22 passed;
tests/test_gateway_docs_toggle.py and tests/test_gateway_lifespan_shutdown.py
also pass on the merged main head.

* feat(auth): add personal access tokens for programmatic API access (#4849) Backend-first implementation of the PAT contract from #4849: show-once dfp_ tokens bound to their owning user (AUTH_SOURCE_PAT, is_internal=false), digest-only storage (migration 0017), strict credential precedence (invalid Bearer is a 401, never cookie fallback), CSRF double-submit skipped only for Bearer requests while auth-endpoint origin checks still run, scopes intersecting the authz route permissions, session-auth-only PAT management and password changes, and throttled best-effort last_used_at stamps. * fix(auth): harden PAT scope boundary and schema parity from adversarial review Independent review of the initial draft found: (1) scopes only constrained the threads/runs permission axis while admin routes treated a PAT as its (possibly admin) owner — is_admin_user now rejects PAT callers outright since no scope grants admin capability; (2) the model declared a column UNIQUE constraint while migration 0017 created a named unique index, so downgrade failed on create_all-bootstrapped DBs — both now use the named unique index; (3) auth-disabled mode is an operator override and now stays ahead of the Bearer check so a stray Authorization header cannot 401 an E2E sandbox; plus wiring the previously-unused constants, bounding the last_used_at stamp cache, and four new tests (middleware-level expiry, expires_in_days, admin-capability rejection with session control, and the auth-disabled precedence). * docs(api): document personal access tokens for programmatic API access * fix(auth): close PAT security boundaries from review (default-deny routes, extension admin suppression) P1-1: scope intersection only constrains @require_permission routes, so undecorated mutation routes (DELETE /api/memory, POST /api/agents, Lark credential switching, channel config) accepted a PAT holding a single read scope. AuthMiddleware now enforces a default-deny route policy in auth/pat.py: PAT requests are admitted only to the thread/run lifecycle routes the v1 scopes govern; everything else answers 403 regardless of scopes. Session-cookie callers are unaffected. P1-2: the extension principal resolver projected is_admin/roles from the raw system_role, so an admin-owned PAT passed deerflow_extension_api.require_admin on contributed routes despite the documented no-admin guarantee. The projection is now PAT-aware and suppresses every admin signal for PAT callers, mirroring deps.is_admin_user. Both fixes carry regression tests (route outside policy 403 + session control; production resolver admin suppression), and API.md documents the default-deny boundary. * fix(auth): enforce PAT scopes on stateless run entry and harden decorator Follow-up hardening from an independent audit of the P1 fixes: - POST /api/runs/stream and /api/runs/wait were the only allowlisted run entrypoints without @require_permission, so a threads:read-only PAT could still start runs (same bug class as P1-1, now closed): both now carry @require_permission("runs", "create"). POST /api/threads and POST /api/threads/search gain threads:write / threads:read for the same reason. Authorization-disabled deployments see no change (the permission set resolves to all permissions). - require_permission now binds the wrapped signature to locate a positionally-passed request before injecting the test stub, fixing 'got multiple values for argument' on direct positional unit-test calls. - API.md: the intro PAT example used GET /api/models, which the new default-deny policy 403s — replaced with GET /api/threads; the default-deny route list now spells out method sets. Regression test: threads:read-only PAT is 403 on the decorated stateless entry while a runs:create PAT passes. * fix(auth): address review P2s (empty Authorization header, PAT name trimming, API example) - CSRFMiddleware treats an explicitly empty Authorization header as present (is None), so an invalid credential always reaches AuthMiddleware's uniform 401 instead of a CSRF 403 that varies by method/CSRF state. Regression: empty-header request dies at auth. - PATCreateRequest strips the name and rejects whitespace-only values before token generation; created names are stored trimmed. - API.md intro PAT example now uses the implemented POST /api/threads/search endpoint (GET /api/threads does not exist). - AGENTS.md trimmed back under the guidance soft budget after the upstream merge. * fix(auth): tighten PAT route policy to implemented methods only The allowlist admitted GET /api/threads, a method no router implements. Pre-authorizing a dead method weakens the default-deny boundary: a future GET collection route added without a permission decorator would become PAT-reachable without an explicit policy change. Restrict the rule to POST, fix the stale GET description in API.md's PAT constraints, and document the default-deny boundary accurately in the gateway AGENTS.md guidance (only the threads/runs allowlist is PAT-reachable; every other authenticated route 403s PAT callers). Audited every remaining rule against the mounted routers: all other method+path entries map to real routes. Regression: test_pat_policy_does_not_pre_authorize_unimplemented_methods. * test(auth): guarantee the negative digest test mutates the token token[:-1] + "X" is identical to the original whenever the generated token already ends in X (1/62), making the negative digest assertion fail intermittently. Choose the replacement character based on the existing tail so the mutated token always differs. * fix(auth): require runs:cancel for cancel-then-stream requests stream_existing_run is gated at runs:read so action-less stream joins work with read-only credentials, but its ?action=interrupt|rollback branch cancels the run — a separate permission. A runs:read-only PAT passed both the PAT route policy and the route decorator and could interrupt or roll back an active run, bypassing the runs:cancel scope. Decorators cannot express query-parameter-conditional permissions, so the check lives in require_cancel_permission_when_action(), applied at the top of the handler. Regression drives the real helper through the production middleware: runs:read-only PAT + action is 403, the same token joins action-less, runs:read+cancel passes, session control unaffected. * docs(changelog): add the PAT feature entry * docs(readme): add personal access tokens section Repo documentation-update policy requires user-facing features to update README.md in the same changeset; the PAT feature previously touched only backend/docs/API.md and the gateway AGENTS.md. * fix(auth): require runs:cancel for mutating multitask strategies All five run-creation entrypoints were gated only by runs:create, but RunCreateRequest.multitask_strategy accepts interrupt/rollback and start_run forwards it to create_or_reject, which terminates an already-active run. A runs:create-only PAT could therefore kill an existing run through a create request, bypassing runs:cancel. Decorators cannot express body-parameter-conditional permissions, and per-route checks leave the same hole for the next entrypoint, so the gate lives in start_run itself — the single choke point every run-creation path (HTTP routes and internal launchers) flows through. Regenerate launches pass multitask_strategy="reject" and are unaffected; requests without a stamped auth context (internal/test compositions) skip the gate. Regression drives the real middleware stack: runs:create-only PAT + interrupt/rollback is 403 with the exact detail, reject (explicit and default) stays available, runs:create+cancel passes, session control unaffected; a source anchor pins the gate inside start_run. * fix(runs): keep observer joins from applying creator cancel-on-disconnect sse_consumer's finally block applied the record's on_disconnect=cancel policy on ANY consumer's disconnect. The join surfaces (GET /join and the action-less GET/POST stream join) feed it the existing RunRecord, so anyone with thread read access — including a runs:read-only PAT — could cancel a locally-owned running run simply by closing the SSE connection, without runs:cancel. The policy expresses the creator's intent for their own connection; an observer's disconnect must never be read as that intent. sse_consumer gains apply_on_disconnect (default True). The two join surfaces pass False; the creating endpoints (thread-scoped and stateless create-and-stream) keep the creator semantics unchanged. wait_for_run_completion needs no change: its callers are creator-side or post-explicit-cancel paths only. Regression exercises a real generator close — the same machinery Starlette drives on client disconnect — against the production sse_consumer: creator stream disconnect cancels, observer join disconnect does not; a wiring anchor pins both join call sites and the creator defaults. API.md documents the cancel-capability constraint (this fix plus the action/strategy gates) in PAT Constraints. * test(auth): pin the multitask gate behaviorally; state wait invariant Independent adversarial review of the round-5 fixes found the P1-a regression only mirror-pinned: the source anchor could be satisfied by a comment, and deleting the gate from start_run would not fail the suite. This drives the production start_run directly — a create-only auth context gets 403 with the exact detail for interrupt, and a reject request with no cancel permission at all proceeds past the gate (never a permission 403). Also documents wait_for_run_completion's creator-side invariant (every caller is the creating endpoint or post-explicit-cancel) so a future observer wiring thinks twice before reusing it — the one-caller- away variant of the observer-disconnect P1. * docs(changelog): correct the PAT entry's digest and route-policy description The entry said HMAC digests (the implementation stores SHA-256 digests, as documented in API.md and pinned by the repository tests) and claimed the route policy admits 'implemented stateless endpoints' (it admits the thread/run lifecycle routes, narrowing further by scopes). Also notes the cancel-capability gate now covering action and multitask strategies. * fix(auth): enumerate the PAT runs route policy per implemented subroute The runs subtree rule was a GET|POST /runs(/.*)? wildcard — it pre-authorized every current and future subroute under /runs, including methods the router never implemented (e.g. GET /runs/stream), which is the same latent default-deny weakening the threads collection rule was tightened for: a future route added under /runs would become PAT-reachable without an explicit policy change. The wildcard is replaced with six segment-precise rules covering exactly the 14 implemented method+path combinations; the {run_id} slot necessarily matches any single segment, so the POST-only collection names (stream, wait, regenerate, edit-regenerate) are excluded from the GET run-id rule via negative lookahead — no dead method stays pre-authorized. Behavior for implemented routes is unchanged. test_pat_runs_policy_admits_exactly_the_mounted_routes derives the expected set from the mounted thread_runs router instead of a hand-maintained list: every implemented GET/POST route under /runs must be admitted, routes in this router outside the subtree stay denied, and representative unimplemented neighbors are denied — so adding a route under /runs now fails CI until it is explicitly allowlisted, and a removed route leaves a dead rule visible. API.md's PAT constraints list the enumerated routes and drops a feedback mention that belonged to the stateless /api/runs axis. * docs(migration): add the 0017 renumbering coordination note to 0017 The PR's migration-coordination comment states each migration file carries the note; the file did not. Adds it: numbering was generated against main head 0016 alongside #5078 and #4843; whoever merges first keeps the slot, the others renumber on rebase (revision/down_revision plus the bootstrap head assertions). * fix(auth): pad base62 tokens to a fixed 43-char width int.from_bytes discards leading zero bytes, so the unpadded encoder returned a variable-length body — empty for all-zero input, and shorter than 40 characters for any draw below 62**39 (~1 in 14.5M), leaving test_generate_pat_token_format probabilistically flaky and the token body without stable width (review round 6, P3). _base62 now left-pads with "0" to _base62_width(len(data)) — the exact integer digit count (62^43 > 2^256 > 62^42, so 43 for 32 bytes). The format test asserts the exact fixed width instead of a probabilistic floor, and a new unit test pins the all-zero, leading-zero-byte, and max-value edges deterministically. |

* feat(extensions): add gateway services and routers * feat(extensions): add standalone reference extension * fix(extensions): harden contributed gateway routes * docs(extensions): document gateway contribution points * feat(extensions): add operator CLI for packaged extension management Add `deerflow extensions install/list/enable/disable/remove` plus the root `make extension-*` wrappers, backed by an `ExtensionManager` that owns one transaction over backend/pyproject.toml, backend/uv.lock, the managed source snapshot, the uv environment, and the `plugins:` block in config.yaml. Install accepts a package requirement, a public HTTPS Git URL, or a local directory. Local directories are copied to backend/extensions/sources/ as deployable snapshots rather than editable installs, and the root .dockerignore re-includes that tree so snapshots reach the backend builder. Remote sources are HTTPS-only; SSH Git, file:// and local wheels are rejected because the stock Docker builder cannot reproduce them. Because environment configuration can still resolve a plain package name to a local wheel (a UV_FIND_LINKS wheelhouse, say), every uv add/remove is followed by an audit of the new lock: any local reference the stock image build cannot reproduce rolls back the whole transaction. A config carrying duplicate top-level `plugins:` keys is rejected outright rather than managed against one block while the Gateway reads another. Dependency synchronization now has one lock authority. The `extensions` dependency group joins [tool.uv].default-groups, every startup path syncs the same lock with --locked and launches with --no-sync, and the Docker images move to uv 0.11.1 for the --no-workspace boundary the manager needs. Loader gains `enabled`, `name` and `package` fields so a disabled extension is skipped before resolution and import. Co-authored-by: Codex <codex@openai.com> * fix(extensions): stop the managed plugins rewrite from destroying config Two data-safety defects in the managed `plugins:` block writer. The "next top-level key" boundary was a regex matching only `[A-Za-z_][A-Za-z0-9_-]*` or a quoted key. `AppConfig` is `extra="allow"`, so a config may legally carry any top-level key, and a key the pattern cannot recognize did not fail loudly — it read as "no next section", and the rewrite replaced that neighbour and its entire subtree with the managed block. `my.key`, `2fa`, `$schema`, `my key` and non-ASCII keys were all silently deleted by a plain `extension-enable`/`disable`. Both boundaries now come from the YAML parser's node marks, so key shape is irrelevant. The file-final branch never consulted the trailing-comment scan the has-next-key branch used, so any comment below the block was dropped. Since the manager appends `plugins:` at end of file, that is the steady-state shape for most installs: an operator note below the block was destroyed on the next toggle. Separately, every managed install wrote `required: true` while the loader defaults to false. That turned any later load failure — broken wheel, missing native library, deleted snapshot — into a Gateway startup abort recoverable only with shell access. New records are now written `required: false`, with an explicit `install --required` opt-in; adopting an existing hand-written record still preserves the operator's own choice. * fix(extensions): harden the manager transaction and correct its docs Follow-up hardening on the extension package manager. Security posture, which the docs already claimed: - Scrub `UV_PYTHON`, `UV_INSECURE_HOST`, `UV_CONSTRAINT` and `UV_NO_BUILD_ISOLATION` from the controlled uv environment. `UV_PYTHON` swaps the interpreter that the entry-point probe then imports and calls, and every later `uv run --no-sync` startup uses; `UV_INSECURE_HOST` removes the TLS validation the HTTPS-only source rule depends on. Neither is an index, proxy, cache or credential-provider setting, so neither was covered by the carve-out. - Recognize run-together and all-caps secret query parameters (`accesstoken`, `ACCESSTOKEN`, `key`, `pw`, `sas`, `code`). The camel-case splitter only fires on case transitions, so only the separated spellings were caught. Short generic words stay boundary-anchored, so `?keyword=` remains installable. - Validate the config before running any uv command. `uv add`/`uv sync` execute the package's build backend, so a config the manager could never write to must fail before that code runs rather than afterwards through rollback. Transaction integrity: - Run the second dependency-file restore from a `finally`. The recovery sync runs without `--locked` when the checkout had no lock, so uv writes one while resolving; if that sync then failed, the restore was skipped and the operator kept a lock file they never had. A failing recovery sync now also reports the original failure instead of replacing it. - Skip the recovery sync on cancellation. Answering Ctrl-C with a full dependency resolve invites a second interrupt that escapes the handler and strands the checkout mid-transaction; the declarations are already restored and the next locked startup sync reconciles the environment. - Retry a non-blocking lock on Windows instead of using `msvcrt.LK_LOCK`, which gives up after ~10s — far shorter than a real `uv add` plus `uv sync`, so contention surfaced as `Permission denied` rather than serializing. - Locate the entry-point probe's JSON payload instead of parsing stdout's first line, so a `sitecustomize`/`.pth` banner cannot roll back a good install. - Warn when the lock records a loopback source. `127.0.0.1` inside the image builder is a different machine, but unlike an environment-driven wheelhouse resolution this is a source the operator typed deliberately, so it is reported rather than rolled back. Private-network indexes are untouched: a builder on that network can reach them. Docs: the blanket claim that failed operations restore the config file was wrong — the conflict branches deliberately preserve a concurrent external edit and leave `remove` deactivated. Document that, the `required: false` default, the config preflight, the interrupt behaviour, and where the plugins-block boundaries come from. * test(gateway): pin the request-path projection agreement `get_request_route_path()` imports the private `starlette._utils.get_route_path` so the auth and CSRF predicates classify the exact string Starlette's router matches on. Its requirement is not "strip root_path correctly" but "return what the dispatcher is matching", so delegating to the router's own implementation keeps the two in lockstep by construction. Keep the private import rather than vendoring a copy: an import that disappears fails loudly at startup, while a stale copy diverges silently at a security boundary. Cover the property directly instead of the mechanism, so the tests survive a future reimplementation: - projection edge cases, including the segment-boundary guard that keeps root_path="/api" from slicing "/apifoo/models" into a string the router would never match - agreement with the router under nested mounts - the two bypasses these predicates exist to prevent: a protected route mounted under the "/health" public prefix must still 401, and a POST mounted under "/api/webhooks" must still require a CSRF token Both are verified to fail when the projection is reverted to `request.url.path` (9/13 red) and when a plausible vendored copy omits the boundary guard (the 2 boundary cases red). Declare starlette as a bounded direct dependency so a bump — which is security-relevant here — shows up in review rather than arriving silently through FastAPI. * ci: pin uv to the version production ships ExtensionManager is not a consumer of uv the build tool -- it is a program whose whole job is driving `uv` as a subprocess, depending on its CLI behavior (`--no-workspace`, `--no-sync`, what `uv add` writes into `[dependency-groups] extensions`) and on the `uv.lock` serialization format. uv is closer to a runtime dependency with a contract than to incidental tooling. backend/Dockerfile pins that binary to 0.11.1, but all eight astral-sh/setup-uv steps installed whatever was latest at run time, so CI exercised the manager against a uv that is not the uv production runs. The sharpest failure that allows: a newer uv bumps uv.lock's `revision`, CI stays green because the same uv reads back what it wrote, and the pinned uv in the production image cannot read the committed lock. `uv lock --check` is version-sensitive for the same reason -- it verifies the lock is what *this* uv would produce, and two versions can emit equivalent but non-identical output. Pin every step to 0.11.1 and lift the one lingering setup-uv@v3 to v7 so the steps share input and caching behavior. Pinning alone drifts apart again on the next bump, so add a constraint test in the style of test_compose_default_bind_host.py: the Dockerfile's UV_IMAGE tag is the single source of truth, and both compose defaults plus every setup-uv step must match it. Verified to fail when a pin drifts, when a step omits `version`, and -- the real scenario -- when the Dockerfile is bumped alone, which lights up the workflows and both compose files at once. * fix(gateway): state the extension route auth limit and abort a failed dev sync Two scoped review follow-ups. README: contributed routers cannot enter the host's reserved public prefixes, which makes every extension endpoint session-authenticated -- there is no way to expose an unauthenticated route. The rejection rule was documented but its consequence was not, so inbound provider webhooks and public status endpoints read as merely undocumented rather than out of scope for this release. docker/dev-entrypoint.sh: the self-heal retry reuses `--locked`, so it repairs a corrupt .venv but never a lock that disagrees with pyproject.toml. `set -e` already stopped the script there -- uvicorn was not being started against a stale environment -- but it exited on a bare uv exit code with no indication of what to do. Abort explicitly with the cause and the fix. Tests slice the sync block out of the real script and run it against a stub uv, so they exercise the shipped code rather than a copy of it (/app/backend only exists inside the container). They cover the success path, the retry that recovers, the abort, and the guidance. Verified against the pre-fix script: only the guidance case goes red, confirming the abort itself was already correct. * fix(extensions): point Git SSH shorthand at the HTTPS correction Git's SCP-like shorthand carries no URL scheme, so `git+git@host:org/repo.git` reached the scheme rules looking like a bare path and was rejected with "local path references are not deployable; pass a local directory so DeerFlow can snapshot it". The operator asked for a remote source, so that guidance points at the wrong fix. Detect the shorthand ahead of the scheme rules and report the public-HTTPS correction instead. The bare `git@host:org/repo.git` spelling took a different wrong turn: packaging parses it as a direct reference named `git`, leaving `host:org/repo.git`, whose `host` reads as a URL scheme and produced the generic HTTPS message. Both spellings now share one message, as does the PEP 508 named form. * docs: keep the root extension summary within its new budget #4799 split the depth out of the module guides and added a size gate; the root file's job is now orientation, and this branch had pushed it 192 bytes past the soft limit. * feat(extensions): observe task lifecycle and system model calls PR 1 (#4636) gave extensions a middleware chain, and a middleware only sees what passes through the agent graph. Two runtime surfaces stay invisible to it: when a lead run or a subagent begins and ends, and the DeerFlow-owned model calls made outside the graph. This slice adds both, with no new Gateway surface -- routers, services, and the reference extension stay in PR 3. Contract (deerflow-extension-api 0.1.1) --------------------------------------- Two contribution kinds join `middlewares` on the registry: `task_lifecycle` (`on_task_start` / `on_task_stop`, receiving a `TaskInfo` and a conservative `TaskOutcome` of completed / aborted / failed) and `system_model_observer` (`on_system_model_call`, receiving a `SystemOperationKind`, a `SystemModelRequest` snapshot, and a `SystemModelResult` carrying either the response or the provider exception plus a duration). `SystemModelRequest.messages` normalizes to a tuple at construction. Goal evaluation and memory extraction pass a message list while title generation and summarization pass one prompt string, and a bare `str` already satisfies `Sequence` -- without normalization an observer iterating `request.messages` would silently walk characters. Copying also makes the frozen snapshot immutable in fact rather than only by declaration, since observations may run after the call site returns and keeps mutating its own list. Registry marks and rollbacks become per-bucket and positional, so an `install()` that fails after registering two different kinds cannot leave one of them behind. `needs_task_store` now covers all three kinds: a deployment that registers only lifecycle hooks still gets a task store. Task lifecycle -------------- The lead worker notifies start after the run has started and stop after completion persistence and the completion hook, but before clearing the finalizing barrier and publishing the stream end -- holding the barrier across stop is what keeps a same-thread replacement run from overlapping this task's lifecycle. Cancellation raised out of the stop notification is deferred, not propagated in place, so a cancelled run still clears the barrier and emits its end frame. A subagent with a parent `run_id` wraps its execution in the same pair inside `finally`, reporting `parent_task_id` so a delegation tree is reconstructable; a subagent without a `run_id` (embedded client, standalone LangGraph Server) logs and skips rather than inventing a parent. Contributors run in registration order inside one shared 3s budget and every failure is logged and failed open. System model calls ------------------ Four kinds cover the model calls the middleware chain cannot see: goal evaluation, memory extraction, title generation, and summarization. Each site reports both terminal paths without changing the provider exception the host observes, short-circuits on `has_system_model_observers`, and passes the live task store when the runtime has one (detached work gets an isolated store). The sync summarization half stays unobserved on purpose -- it and its only host caller are the sync side of an async-only runtime, so notifying there would block a thread on a call site the host never reaches; the reason is recorded at the call site. The DeerMem backend must stay vendorable and cannot import the extension API, so it reports through a new `MemoryCallbacks.on_memory_llm_result` host hook that the DeerFlow-side callbacks translate into an observation. Notification loop ----------------- Extension resources must be touched on the loop that created them, but subagents can execute on isolated loops and DeerMem runs on a worker thread. The Gateway registers its serving loop before any runtime dependency starts and resets it last through the exit stack, so every startup-failure and cancellation path is covered. Awaited hooks raised on another loop are dispatched across with `run_coroutine_threadsafe` and awaited under the same budget; synchronous sites submit fire-and-forget work. Shutdown stops accepting detached observations before the memory flush -- that flush runs on a worker thread and can emit memory observations -- while keeping the loop alive for awaited task hooks until run and subagent drain completes. Tests ----- `test_extension_task_lifecycle.py`, `test_extension_subagent_lifecycle.py`, and `test_extension_system_model_calls.py` cover ordering, fail-open, budget exhaustion, snapshot binding under a concurrent singleton replacement, the loop-dispatch and shutdown-suspension paths, and both terminal paths at every call site. `test_gateway_run_drain_shutdown.py` pins the stop-before-barrier and drain ordering. * fix(extensions): decide notification fail-open by origin, observe cancellation `_notify_each` only guarded `Exception`, so a contributor letting a `CancelledError` escape — an extension implementing an internal timeout with cancellation, say — skipped its successors and reached the worker's deferred-interrupt path, ending an otherwise successful run as cancelled. Fail-open is about where a failure came from, not its base class: only a genuine cancellation of the host task increments `Task.cancelling()`, so propagate on that and contain everything else. `KeyboardInterrupt` / `SystemExit` still propagate. `observe_system_model_call` skipped observers on cancellation for the same base-class reason, leaving goal / title / summarization silent on a terminal path that is routine — interrupt/rollback admission and shutdown both cancel the run task, with the provider tokens already spent. Awaiting observers there is unreliable (a repeated cancel interrupts that await before any of them runs), so report through the same non-blocking submission the synchronous memory bridge uses, then propagate the cancellation untouched. DeerMem keeps `BaseException` around its provider call, now with the reason recorded: that path runs on a worker thread, where cancelling the awaiting side never interrupts the running thread, so `CancelledError` cannot arrive at all. Its host-hook wrapper narrows to `Exception` — only the hook's own failures are non-fatal, and an observability path must not swallow a process teardown signal. * fix(extensions): warn on budget exhaustion, scope observer logs by task, propagate teardown Review response on #4684: - The memory observation bridge caught BaseException, which would swallow a teardown signal raised while dispatching; it now catches Exception, matching the boundary the DeerMem-side call site documents and tests. - A notification-budget timeout raised mid-hook fell into the generic hook-failure path and logged an asyncio-internal traceback; it now logs a warning like the pre-hook budget skip, while a TimeoutError a contributor raises on its own stays classified as a hook failure. - System model observer logs passed the operation kind as the task id, so log lines said "task goal/title/..."; they now carry the task scope id alongside the kind. |

* feat(extensions): add middleware plugin foundation * fix(extensions): stop config resolution from masking extension loading `create_app()` resolved the configured plugin list inside the fail-open guard around `load_extensions()`. CI has no `config.yaml` (gitignored and never generated by the workflow), so `get_app_config()` raised `FileNotFoundError` there and was swallowed as an extension failure -- `load_extensions()` never ran at all, and the four `create_app()` tests in `test_extension_app_loading.py` passed locally but failed on every runner. Resolve the plugin list before the guard. Only an absent `config.yaml` is tolerated, mirroring `_resolve_trace_enabled_for_app_construction()`: `create_app()` runs at import time, and lifespan still performs strict config loading before serving. A `config.yaml` that exists but fails to parse or validate now propagates instead of being reported as an extension failure -- reporting it as the latter silently dropped a `required: true` extension rather than failing the boot. Make the tests config-independent with an autouse `stub_app_config` fixture, following the existing pattern in `test_gateway_lifespan_shutdown.py`, and cover both new branches of the config-resolution boundary. * fix(extensions): bind the run's extension snapshot through subagent delegation The lead-agent path resolves one immutable loaded-extension snapshot per run and binds it through task-store allocation and graph construction, but the subagent path re-read the process-wide singleton at execution time. In production both are the same object, yet a `set_loaded_extensions()` between the lead run's start and a subagent's execution (test teardown, a future hot-reload path) would let one run mix two extension generations — exactly what the documented invariant exists to prevent. The graph-build binding is a ContextVar scoped to synchronous construction, so it has already exited by the time a tool delegates; the snapshot has to travel through runtime context instead. The run worker publishes it under the host-internal `EXTENSION_SNAPSHOT_CONTEXT_KEY` (written after the caller merge, popped when the run has none, so a caller-supplied value is never authoritative), `task_tool` reads it back through the type-checking `resolve_run_extensions()`, and `SubagentExecutor` binds it at construction. Callers outside the Gateway run path — embedded `DeerFlowClient`, standalone LangGraph Server — install no snapshot and keep the existing `get_loaded_extensions()` fallback. * refactor(extensions): defer the ordering table by call, not by a lying tuple `CORE_ORDERING_CONSTRAINTS` was a `tuple` subclass that overrode only `__iter__` and resolved into a class-level `_resolved` side channel. A tuple cannot populate its own storage after construction, so the instance stayed the empty tuple it was built as: `len()` was 0, `bool()` was False, `in` was always False, indexing raised, slicing and `reversed()` came back empty, and it compared unequal to the plain tuples tests substitute for it — all while iteration yielded the real constraints. Only `assert_ordering` consumed it, and only by iterating, so the split went unnoticed. The sibling `_AnchorTable(dict)` uses the same idea soundly because dict is mutable: `self.update()` fills the real storage, making every inherited operation correct. That trick does not survive the port to an immutable type. Replace it with `core_ordering_constraints()`, matching how `stack.py` defers the same kind of table via `_anchors()`. The deferral is kept — it is about dependency direction, not just cycles: `extensions/` is the layer the middleware layer calls into, so a module-scope `agents.middlewares` import here points the dependency backwards and closes a cycle as soon as any middleware imports something under `extensions/` at module level. Resolution stays at `assert_ordering` time, which already runs inside the middleware builder. Tests pin both halves: the returned value is a plain tuple whose len/bool/ membership/indexing/reversal/equality agree with iteration, and a subprocess probe asserts importing `extensions.ordering` does not load the middleware layer while calling the function does. |

Introduces an AgentStore interface routing all read/write surfaces, an agents table + migration 0006, startup validation, and a file->db importer. Add a restart-required database.checkpoint_channel_mode ("full" default,
"delta") that stores the messages channel via LangGraph 1.2 DeltaChannel,
cutting checkpoint storage from O(n^2) to O(n) for append-only history.
Existing full checkpoints seed delta state transparently; no data migration.
- config: mode schema + freeze-on-first-use with
CheckpointModeReconfigurationError; mode marker persisted in checkpoint
metadata; unsafe delta->full downgrade rejected fail-closed with
CheckpointModeMismatchError (run-level error, failed state read)
- state: delta message state schema; CheckpointStateAccessor centralizes
materialized reads for all consumers (threads API, branches,
regeneration, compaction, state updates, memory, goal workers)
- runtime: raw writers (run durations, interrupted title, thread goal)
parent their checkpoints to the checkpoint they derive from, preserving
delta ancestry; rollback forks the pre-run lineage through a state
mutation graph with Overwrite restores; InMemorySaver delta-history

migration replay, stable message IDs, storage shape and writer
preservation; conftest fixture isolates the frozen mode between tests;

- Route goal-continuation message reads through CheckpointStateAccessor:
raw channel_values reads see the delta sentinel in delta mode, which
disabled goal continuation (stand_down=no_durable_end_of_turn) after
durable assistant turns. Raw tuples remain for tuple-only metadata
(checkpoint id, pending_writes).
- Reject checkpoint_channel_mode='delta' + checkpointer in
create_deerflow_agent at construction: factory-built persisted graphs
bypass mode-marker injection and the fail-closed gate, reproducing
silent mixed-mode state loss. Delta without persistence stays allowed.
- Import the postgres saver lazily (pytest.importorskip in the fixture)
so the documented default install collects the suite; add a CI job
running pytest --collect-only on uv sync --group dev without extras.
- Fix test_checkpointer fallback test to patch get_app_config at its
use site (provider module), making it deterministic when a local
config.yaml selects a persistent backend.
* fix(gateway): preserve extension-owned channels in state mutations, bump config version
- build_state_mutation_graph / build_checkpoint_state_mutation_accessor
accept an explicit state_schema; branch and POST /state now compile the
mutation graph from the thread's effective schema
(graph_state_schema on the assistant graph). The base-ThreadState
fallback silently discarded channels contributed by custom
AgentMiddleware.state_schema on branch (data loss) and returned a
false-success 200 on POST /state.
- POST /state validates values keys against the mutation graph's
channels and rejects unknown fields with 422 instead of ignoring
them; reducer detection covers extension channels
(BinaryOperatorAggregate or DeltaChannel) so Overwrite replace
semantics work for middleware reducers in both modes.
- Endpoint regression: custom AgentMiddleware.state_schema value
survives branch, updates through POST /state, and an unknown field
receives 422.
- config_version 26 -> 27 for the new database.checkpoint_channel_mode
(example, Helm chart values + README, support-bundle fixture), so
existing installs get the outdated-config warning and
make config-upgrade merges the field; covered by a test driving the
real example file and the real config-upgrade script.
* fix(gateway): resolve assistant schema via one boundary, copy branch reducer values with Overwrite
GET /threads/{id}/state now resolves the thread's assistant_id through a
single reusable boundary (thread metadata -> assistant_id -> effective
graph), so channels contributed by a custom AgentMiddleware.state_schema
are materialized instead of dropped by the default lead schema. POST
/state uses the same boundary instead of resolving the schema ad hoc.
Branch writes wrap every copied reducer channel in Overwrite (derived
from the effective mutation graph: BinaryOperatorAggregate + DeltaChannel),
not just messages, so already-aggregated values are never re-merged.
Regression tests use a real AgentMiddleware.state_schema with a
non-identity reducer in both full and delta modes: GET /state returns the
extension value, POST /state replaces it, branch preserves it
byte-for-byte; the unknown-field 422 is a separate assertion.
* refactor(checkpoint): collapse read-path round-trips and ship dual-mode parity tests
Address review round 4 on PR #4292:
- Push ahistory/history limit through Pregel into checkpointer.alist
(SQL LIMIT) instead of materializing all rows and breaking in Python
- Fold the read-side mode-compat gate onto the returned snapshot's
metadata; only writes keep the pre-write tuple fetch (fail-closed)
- Cache factory-built accessor graphs per (assistant_id, mode) with
factory-identity revalidation; state reads no longer build a lead
agent per request
- get_thread: one snapshot fetch + one raw pending_writes fetch on the
resolved checkpoint (post-checkpoint __error__ writes never surface
in snapshot.tasks; verified empirically)
- DeerFlowClient.get_thread: single checkpointer.list walk collects
pending_writes per checkpoint instead of N get_tuple calls
- InMemorySaver delta-history patch: stand-down when the upstream
override disappears, try/except guard, validated-version warning,
guard tests
- make_lead_agent mode precedence: first freeze is owned by app_config
(client-supplied configurable key ignored); once frozen, injected
key/app_config must match or fail closed
- Rollback: lock in non-message channel restoration via fork
inheritance with a dedicated reducer-channel test
- Add tests/test_threads_checkpoint_mode.py and
tests/test_gateway_checkpoint_mode.py referenced by AGENTS.md and

Counted-saver tests pin checkpoint round-trips for aget/ahistory so
these regressions cannot silently return.

- deps: override websockets==16.0 (langgraph-sdk 0.4.2's <16 pin silently
downgraded 16.0 -> 15.0.1; pin is not grounded in any API incompatibility)
and bump the langchain lower bound to what the lockfile actually resolves

Why: Manual browser control felt laggy — a physical click ran the remote
Playwright click three times and each non-move input synchronously awaited a
JPEG screenshot, so events queued behind capture (queue wait up to ~237ms).
The first async attempt used a trailing-edge debounce, which froze the visible
page until a wheel/keyboard gesture stopped ("scroll finishes, then it jumps").
What:
- Frontend forwards one `click` per physical click instead of also emitting
`down`/`up`, so the remote page is not clicked twice per gesture.
- Backend detaches live-frame capture from input dispatch: non-move actions
start a rate-limited background refresh loop (leading frame + bounded cadence)
that keeps emitting frames while input continues and never blocks dispatch.
- Add regression tests: input dispatch no longer awaits the screenshot, rapid
inputs coalesce, and continuous input keeps refreshing before it stops.
Scenarios: Verified in the live Browser panel — a single click completes in
~57ms (was blocked behind a 171ms capture), and a 1.14s sustained wheel gesture
renders ~7 frames throughout the scroll instead of one frame after it ends.

* feat(runs): cross-process run ownership with lease + reconciliation (#3948) Implements work items 2 and 3 of the multi-worker P0 plan (docs/multi_worker.md). Work item 1 (Postgres startup gate, #3960) already landed; this PR makes run creation race-safe across worker processes and lets Postgres deployments recover orphaned inflight runs from crashed workers without mis-marking live runs as orphans. Work item 2 — cross-process atomic create_or_reject - Alembic revision 0004_run_ownership adds runs.owner_worker_id, runs.lease_expires_at, idx_runs_lease, and a partial unique index uq_runs_thread_active (one pending/running run per thread). The index is declared on RunRow.__table_args__ with sqlite_where + postgresql_where (mirroring uq_channel_connection_active_identity) so the empty-DB bootstrap path — which runs Base.metadata.create_all + alembic stamp head without executing any revision's upgrade() — also lands it on fresh deployments. Migration 0004 additionally creates it idempotently for legacy/versioned upgrades. - RunRepository.create_run_atomic is the new atomic primitive: - reject: INSERT directly; the partial unique index catches duplicate active runs; the manager surfaces the result as ConflictError. - interrupt/rollback: SELECT FOR UPDATE the conflicting rows, skip rows whose lease is still valid AND owned by another live worker (raise ConflictError — the INSERT would have failed on the index anyway, and a retry loop cannot make progress), cancel the rest in the same transaction, then INSERT the new row. Rows owned by this worker are interruptible regardless of lease state. - RunManager.create_or_reject dispatches to the store under the existing local lock; same-worker in-memory cancellation runs after the store commit succeeds. MemoryRunStore mirrors the same semantics for tests and database.backend=memory. Work item 3 — lease heartbeat + Postgres reconciliation - RunOwnershipConfig (lease_seconds=30, grace_seconds=10, heartbeat_enabled=false by default), registered as startup-only in reload_boundary.STARTUP_ONLY_FIELDS because the heartbeat background task is created once in langgraph_runtime() and is not rebuilt on config.yaml edits. - When heartbeat_enabled, each worker renewes leases on its own active runs with interval = lease_seconds / 3. The loop is bounded and stop-event-cancellable so shutdown is prompt. - reconcile_orphaned_inflight_runs now runs on every backend — the sqlite-only gate in app/gateway/deps.py is dropped in the same commit so there is no window where Postgres would mis-mark live Worker A runs as orphans. Reconciliation errors only runs whose lease is NULL (legacy pre-ownership rows) or older than grace_seconds. In single-worker mode (heartbeat off, NULL leases) all inflight rows reclaim immediately, preserving the pre-ownership recovery latency. - Heartbeat starts AFTER startup reconciliation and stops BEFORE the in-flight run drain on shutdown so the two cannot race. Verified: 170 related tests + full backend suite (minus Docker-gated live tests) green; ruff check + ruff format clean. * fix(runs): tighten unique-violation handling and document clock-sync budget Three follow-up fixes to the cross-process run ownership work in #3948, surfacing during review. 1. _is_unique_violation: detect by driver-native signal, not message text The previous substring heuristic ("unique" + "violat", or "duplicate") missed SQLite's actual phrasing "UNIQUE constraint failed: <table>.<index>" — SQLite says "failed", not "violates", and never "duplicate". On SQLite the detector returned False, the reject path re-raised the raw IntegrityError, and clients saw HTTP 500 instead of ConflictError 409. The conversion is the load-bearing piece of the "store is source of truth" design but was untested — every atomic test used MemoryRunStore, which raises ConflictError directly and never reached this branch. Now prefers driver-native signals: psycopg pgcode/sqlcode "23505" and sqlite3 sqlite_errorcode SQLITE_CONSTRAINT_UNIQUE (reachable through SQLAlchemy IntegrityError.orig). Message matching stays as a fallback with SQLite's exact "unique constraint failed" phrase added. 2. interrupt/rollback: convert exhausted-retry IntegrityError to ConflictError The reject branch converts unique violations to ConflictError. The interrupt/rollback retry loop did not — on the 3rd attempt it re-raised the raw IntegrityError, leaking HTTP 500 for the same race condition that reject surfaces as 409. Symmetric conversion added after the loop; callers now see a consistent ConflictError regardless of strategy. 3. Document clock-sync requirement for multi-worker lease reconciliation reconcile_orphaned_inflight_runs compares another worker's UTC lease_expires_at against this worker's datetime.now(UTC). The only skew budget is grace_seconds (default 10s) — worst case, with the owning worker's heartbeat just about to fire, a peer whose clock is more than ~grace_seconds ahead can mis-reclaim a still-live run as an orphan. Documented in RunOwnershipConfig's docstring (with the math) and in config.example.yaml (with operational guidance), so operators in NTP-poor environments know to raise grace_seconds. Default unchanged: 10s is reasonable for NTP-synced K8s/cloud, and bumping it would slow recovery of genuinely dead workers (lease_seconds + grace_seconds from last heartbeat to reclaim). Non-integer env values fall back to 1 so uvicorn's own validation is unaffected. |

live human-readable preview. Reuses one ScheduledTaskScheduleInput for create and
edit; backend contract unchanged; zero new deps (pure Intl + DST-safe offset helpers).
* feat(scheduled-tasks): full-page i18n + recipe templates + E2E locale pin
Localize the rest of the scheduled-tasks page (filters, detail pane, actions,
edit form, run list, enum values) via t.scheduledTasks.* in en/zh. Add four
built-in recipe templates (GitHub Trending, news digest, issue triage, weekly
report) exposed as a chip row that pre-fills title + prompt + schedule. Pin
Playwright locale to en-US so E2E selectors stay stable against i18n. No backend

- E2E mock normalizes scheduled-task objects with context_mode/last_thread_id
and nullable thread_id, matching the backend contract the UI renders against.

- CONFIGURATION.md: close the Tool Groups yaml fence and drop the stray fence

* fix(config): make the reload boundary discoverable from code, not just docs Closes #3144. The hot-reload contract — per-run fields are resolved through `get_app_config()` on every request, infrastructure fields snapshot at gateway startup — landed in `backend/CLAUDE.md` as part of #3131. A maintainer reading `get_config()` or an `AppConfig` field still had to context-switch to that document to know which fields require a process restart, and there was no enforcement that the prose list stayed in sync with the code. This commit moves the boundary to a machine-readable single source of truth and surfaces it where the code lives: - New `deerflow.config.reload_boundary` module owns the registry of restart-required fields (`STARTUP_ONLY_FIELDS`) and a tiny helper API (`is_startup_only_field`, `iter_startup_only_field_paths`, `format_field_description`). The standardised `"startup-only:"` prefix is exported as `STARTUP_ONLY_PREFIX` so future scanners / lint hooks / doc generators can pivot off it without re-parsing prose. - `AppConfig`'s `database`, `checkpointer`, `run_events`, `stream_bridge`, `sandbox`, and `log_level` fields now build their `Field(description=...)` from `format_field_description(...)`. The same text shows up in IDE hover (Pydantic v2 exposes `description` via `model_fields[...]`). - `channels` is restart-required too but lives outside the AppConfig Pydantic schema (the config section is consumed directly by `start_channel_service`). The registry owns it so the boundary is not split between two places. - `get_config()` docstring points to the registry instead of leaving the reader to find `CLAUDE.md`. The `CLAUDE.md` table collapses to a one-liner pointing back at `reload_boundary.py` so the boundary has one canonical location, not two. It does not: only the `deerflow` / `app` logger levels are set, and root handler thresholds are conditionally lowered so messages from those loggers can propagate. Reword to match the actual behavior so operators reading IDE hover get accurate restart guidance. 2. `format_field_description(field_path)` was the sole `Field(description=)` for every restart-required field, which silently overwrote the original human-facing documentation — most visibly the `log_level` field that used to list debug/info/warning/error and clarify that third-party libraries are not affected. Extend the helper with a keyword-only `field_doc` parameter that composes the startup-only marker with the original prose so IDE hover documents both *why* the field is restart-required and *what* it actually accepts. * fix(gateway): drain in-flight runs before closing checkpointer on shutdown Chat runs execute in fire-and-forget background asyncio tasks that write checkpoints through a shared checkpointer. On shutdown, langgraph_runtime's AsyncExitStack tore down the checkpointer's postgres connection pool while those run tasks were still mid-graph. langgraph's AsyncPregelLoop._checkpointer_put_after_previous then ran its `finally: await checkpointer.aput(...)` against the closed pool, raising psycopg_pool.PoolClosed. Because that put runs in a langgraph-internal task (not on run_agent's call stack), run_agent's try/except cannot catch it and it surfaces as "unhandled exception during asyncio.run() shutdown". Add RunManager.shutdown() to cancel and bounded-await all in-flight runs, and call it from langgraph_runtime BEFORE the AsyncExitStack closes the checkpointer, so the final checkpoint write lands while the pool is still open. The drain is bounded by a timeout so a stuck run cannot hang worker shutdown, and is shielded so a second shutdown signal cannot abandon it mid-drain and reopen the race. Closes #3373 * fix(gateway): address review — preserve completed-run status, bound drain persistence Addresses Copilot review on #3381: - RunManager.shutdown(): decide run status AFTER the drain. Under the lock it now only requests cancellation; after asyncio.wait it marks/persists `interrupted` only for runs still pending or ended cancelled. A run that completes (e.g. `success`) during the drain window keeps its real terminal status instead of being unconditionally overwritten. - Bound the trailing status persistence within the timeout budget (deadline = loop.time()+timeout; gather wrapped in asyncio.wait_for) so a slow store backing off under DB pressure cannot push shutdown past the deadline. - deps: use asyncio.create_task instead of asyncio.ensure_future. - tests: wait deterministically for the run to be in-flight (poll the first checkpoint) instead of a fixed sleep; init shutdown_calls explicitly in the recovery test double; add regression test asserting a run completing during the drain keeps its status (in memory and in the store). * fix(gateway): address maintainer review — surface failed drain persists, clarify timeout constant Addresses @WillemJiang review on #3381: - shutdown(): inspect the gather result of the trailing interrupted-status persistence. _persist_status is best-effort (it catches + logs its own failure with exc_info and returns False, so it never raises out of the gather), but the aggregate result was never checked — a partial failure had no shutdown-level visibility. Now any escaped Exception is logged, and any False (a persist that did not confirm) is logged with the run_id. even though the subagent had completed internally — Ultra mode lost subagent
results and the lead agent fell back to redoing the work.

`Error:` token as a terminal failure. The extracted function is unit-tested
against the legacy prefixes plus the `AsyncCallbackManager` regression
captured in the upstream issue.

`get_config(request)` returned the `app.state.config` snapshot captured at
startup. The worker / lead-agent path then threaded that frozen `AppConfig`

`config.yaml` (notably `max_tokens`) were ignored until the gateway process
was restarted — even though `get_app_config()` already does mtime-based
reload at the bottom layer.
Route the request dependency through `get_app_config()` directly. Runtime
`ContextVar` overrides (`push_current_app_config`) and test-injected
singletons (`set_app_config`) keep working; `app.state.config` is now only
read at startup for one-shot bootstrap (logging level, IM channels,
`langgraph_runtime` engines).
`tests/test_gateway_deps_config.py` encoded the old snapshot contract and is
removed; `tests/test_gateway_config_freshness.py` replaces it with mtime,
ContextVar, and `set_app_config` coverage. `test_skills_custom_router.py` and
`test_uploads_router.py` now inject test configs via FastAPI
`dependency_overrides[get_config]` instead of mutating `app.state.config`.
Document the hot-reload boundary in `backend/CLAUDE.md` so reviewers know
which fields are picked up on the next request vs. which still require a
restart (`database`, `checkpointer`, `run_events`, `stream_bridge`,
`sandbox.use`, `log_level`, `channels.*`).

Address review feedback on the previous commit:
1. Narrow exception catch removed. The old contract returned 503 whenever
`app.state.config is None`. The first cut only mapped
`FileNotFoundError`, leaving `PermissionError`, YAML parse errors, and
pydantic `ValidationError` to bubble up as 500. At the request boundary
we treat any inability to materialise the config as "configuration not
available" (503) and log the original exception so the operator still
has the stack.
2. Removed the unused `request: Request` parameter and the matching
`# noqa: ARG001`. FastAPI's `Depends()` does not require the dependency
to accept `Request`; the only call site uses the no-arg form.
3. `backend/CLAUDE.md` boundary now lists the *reason* each field is
restart-required (engine binding, singleton caching, one-shot
`apply_logging_level`, etc.), not just the field name, so reviewers do
not have to reverse-engineer the boundary themselves.
Tests parametrise four exception classes (`FileNotFoundError`,
`PermissionError`, `ValueError`, `RuntimeError`) and assert 503 for each.

1. Future code touching the gateway lifespan could accidentally start
reading ``app.state.config`` again, silently regressing the request
hot path back to a stale snapshot.
2. ``get_run_context()`` paired a freshly-reloaded ``AppConfig`` with the
startup-bound ``event_store`` and a *live* ``run_events_config``
field — so an operator who edited ``run_events.backend`` mid-flight
would have produced a run context whose ``event_store`` and
``run_events_config`` referred to different backends.
Clean approach (aligned with the direction in PR #3128):
- ``lifespan()`` keeps a local ``startup_config`` variable and passes it
explicitly into ``langgraph_runtime(app, startup_config)`` and into
``start_channel_service``. No ``app.state.config`` attribute is set at
any point.
- ``langgraph_runtime`` now accepts ``startup_config`` as a required
parameter, removing the ``getattr(app.state, "config", None)`` lookup
and the "config not initialised" runtime error.
- The matching ``run_events_config`` is frozen onto ``app.state`` next
to ``run_event_store`` so ``get_run_context`` reads the two from the
same startup-time source. ``app_config`` continues to be resolved
live via ``get_app_config()``.
- ``backend/CLAUDE.md`` boundary explanation updated to spell out the
``startup_config`` / ``get_app_config()`` split.
New regression test ``test_run_context_app_config_reflects_yaml_edit``
exercises the worker-feeding path: it asserts that ``ctx.app_config``
follows a mid-flight ``config.yaml`` edit while
``ctx.run_events_config`` stays frozen to the startup snapshot the
event store was built from.

- inline `<think>…</think>` wrappers stayed in the exported `content`
even with `includeReasoning: false`,
- content-array thinking blocks leaked the `thinking` field,
- `<uploaded_files>…</uploaded_files>` markers leaked the workspace
paths a user uploaded files to.
JSON now goes through the same sanitiser the Markdown path uses
(`extractContentFromMessage` + `stripUploadedFilesTag`). Reasoning and
tool_calls remain gated behind their `ExportOptions` flags. AI / human
rows that sanitise to empty content with no opted-in reasoning or tool
calls are dropped so the JSON matches the Markdown path's `continue`
on empty assistant fragments.
New regression tests cover the three leak shapes the reviewer called
out plus the empty-content-drop case.

Codex round-3 review of c0bc7a06 flagged this: changing
`langgraph_runtime` to require `startup_config` as a second positional
argument broke the one-arg stub `_noop_langgraph_runtime(_app)` in
`test_gateway_lifespan_shutdown.py`, which is patched into
`app.gateway.app.langgraph_runtime` by the lifespan shutdown bounded-timeout
regression. Lifespan would then call the stub with two args and raise
`TypeError` before the bounded-shutdown assertion ran.
Update the stub to match the new signature. The shutdown test itself is
unaffected — it only cares about the channel `stop_channel_service` hang
path.

* fix(frontend): strip every known backend marker in export, not just uploads
Codex round-3 review of 258ca800 and the matching maintainer feedback on
PR #3131 made the same point: the JSON export now ran the
Markdown-side sanitiser, but that sanitiser only stripped
`<uploaded_files>`. The full set of payloads middleware embeds inside
message `content` is larger:
- `<uploaded_files>` — `UploadsMiddleware`
- `<system-reminder>` — `DynamicContextMiddleware`
- `<memory>` — `DynamicContextMiddleware` (nested inside system-reminder)
- `<current_date>` — `DynamicContextMiddleware`
The primary protection is still `isHiddenFromUIMessage`: the
`<system-reminder>` HumanMessage is marked `hide_from_ui: true` and never
reaches the formatter. This commit adds the second line of defence so a
regression that drops the `hide_from_ui` flag — or any future middleware
that injects the same tag vocabulary into a visible HumanMessage —
cannot leak the payload into the export file.
Concrete changes:
- New `INTERNAL_MARKER_TAGS` constant + `stripInternalMarkers(content)`
helper in `core/messages/utils.ts`. The constant doubles as
documentation for the backend↔frontend contract.
- `formatMessageContent` in `export.ts` now calls `stripInternalMarkers`
instead of `stripUploadedFilesTag`. UI render paths
(`message-list-item.tsx`) keep using the narrower function so a user
legitimately typing `<memory>` in a meta-discussion is preserved.
- The "drop empty rows" guard in `buildJSONMessage` switched from
`=== undefined` to truthy `!` checks. Codex spotted the asymmetry: when
`extractReasoningContentFromMessage` returned the empty string (which it
legitimately can), the JSON path emitted `{reasoning: ""}` while the
Markdown path's `!reasoning` `continue` correctly dropped the row.
New regression tests cover the defence-in-depth strip with a
`<system-reminder><memory><current_date>` payload deliberately *not*
marked `hide_from_ui`; tool-message sanitization under
`includeToolMessages: true`; the mixed-content-array case
(`thinking + text + image_url`); and the opted-in empty-reasoning drop.
Live verification on a real Ultra-mode thread that uploaded a PDF
(`曾鑫民-薪资交易流水.pdf`): backend state's first HumanMessage carries the
`<uploaded_files>` block (with `/mnt/user-data/uploads/...` paths) as part
of a content-array. The Markdown and JSON export blobs both come back
free of `<uploaded_files>`, `<system-reminder>`, `<current_date>`,
`tool_calls`, and reasoning — while preserving the user's `这是什么 ?`
prompt and the assistant's visible answer.

Codex round-3 review of 50e2c257 flagged three coverage gaps in the
subtask-status parser:
1. `Task cancelled by user.` and `Task polling timed out` previously had
no whitespace-trim coverage — the original trim test only exercised
the success prefix. Streaming chunks can arrive with leading/trailing
newlines; the regex needed an explicit assertion.
2. The polling-timeout case was tested only at one `N` (15 minutes). The
backend interpolates the live `timeout_seconds // 60` value, so the
matcher must hold for any positive integer. Now we run the case for
1, 5, and 60 minutes.
3. `task_tool.py` also emits three `Error:` strings for pre-execution
failures — unknown subagent type, host-bash disabled, and "task
disappeared from background tasks". They are intentionally handled by
`ERROR_WRAPPER_PATTERN` rather than dedicated prefixes (the wrapper
already produces the right terminal-failed shape) but had no test
coverage proving that wiring. Codex was right that a refactor splitting
one of them off into its own prefix would silently break things.
The JSDoc on the constants block now spells the three pre-execution
errors out so the relationship between `task_tool.py` returns and the
prefix vocabulary is explicit.
No production code change beyond the docstring — this commit is pure
coverage hardening for the contract that already exists.

Likewise the DELETE /threads/{id} endpoint cleaned up the filesystem, Store, and checkpointer but left the threads_meta row orphaned in sqlite, so deleted threads kept appearing in /threads/search. Fix both endpoints by routing through the ThreadMetaStore abstraction which already has the correct sqlite/memory implementations wired up by deps.py. The rename path now calls update_display_name() and the delete path calls delete() — both work uniformly across backends. Verified end-to-end with curl in gateway mode against sqlite backend. CodeQL alerts 272, 283, 284: all resolved. * security(auth): strict JWT validation in middleware (fix junk cookie bypass) AUTH_TEST_PLAN test 7.5.8 expects junk cookies to be rejected with 401. The previous middleware behaviour was "presence-only": check that some access_token cookie exists, then pass through. In combination with my Task-12 decision to skip @require_auth decorators on routes, this created a gap where a request with any cookie-shaped string (e.g. access_token=not-a-jwt) would bypass authentication on routes that do not touch the repository (/api/models, /api/mcp/config, /api/memory, /api/skills, …). Fix: middleware now calls get_current_user_from_request() strictly and catches the resulting HTTPException to render a 401 with the proper fine-grained error code (token_invalid, token_expired, user_not_found, …). On success it stamps request.state.user and the contextvar so repository-layer owner filters work downstream. The 4 old "_with_cookie_passes" tests in test_auth_middleware.py were written for the presence-only behaviour; they asserted that a junk cookie would make the handler return 200. They are renamed to "_with_junk_cookie_rejected" and their assertions flipped to 401. The negative path (no cookie → 401 not_authenticated) is unchanged. Verified: no cookie → 401 not_authenticated junk cookie → 401 token_invalid (the fixed bug) expired cookie → 401 token_expired Tests: 284 passed (auth + persistence + isolation) Lint: clean * security(auth): wire @require_permission(owner_check=True) on isolation routes Apply the require_permission decorator to all 28 routes that take a {thread_id} path parameter. Each is a pre-condition for shipping release/2.0-rc that the previous PRs missed. Backend hardening - routers/auth.py: rate limiter X-Real-IP now requires AUTH_TRUSTED_PROXIES whitelist (CIDR/IP allowlist). Without nginx in front, the previous code honored arbitrary X-Real-IP, letting an attacker rotate the header to fully bypass the per-IP login lockout. - routers/auth.py: 36-entry common-password blocklist via Pydantic field_validator on RegisterRequest + ChangePasswordRequest. The shared _validate_strong_password helper keeps the constraint in one place. - routers/threads.py: ThreadCreateRequest + ThreadPatchRequest strip server-reserved metadata keys (owner_id, user_id) via Pydantic field_validator so a forged value can never round-trip back to other clients reading the same thread. The actual ownership invariant stays on the threads_meta row; this closes the metadata-blob echo gap. - authz.py + thread_meta/sql.py: require_permission gains a require_existing flag plumbed through check_access(require_existing=True). Destructive routes (DELETE/PATCH/state-update/runs/feedback) now treat a missing thread_meta row as 404 instead of "untracked legacy thread, allow", closing the cross-user delete-idempotence gap where any user could successfully DELETE another user's deleted thread. - repositories/sqlite.py + base.py: update_user raises UserNotFoundError on a vanished row instead of silently returning the input. Concurrent delete during password reset can no longer look like a successful update. - runtime/user_context.py: resolve_owner_id() coerces User.id (UUID) to str at the contextvar boundary so SQLAlchemy String(64) columns can bind it. The whole 2.0-rc isolation pipeline was previously broken end-to-end (POST /api/threads → 500 "type 'UUID' is not supported"). - persistence/engine.py: SQLAlchemy listener enables PRAGMA journal_mode=WAL, synchronous=NORMAL, foreign_keys=ON on every new SQLite connection. New _announce_credentials helper absorbs the duplicate log block in the fresh-admin and reset-admin branches. * fix(frontend+nginx): rollout CSRF on every state-changing client path The frontend was 100% broken in gateway-pro mode for any user trying to open a specific chat thread. Three cumulative bugs each silently masked the next. LangGraph SDK CSRF gap (api-client.ts) - The Client constructor took only apiUrl, no defaultHeaders, no fetch interceptor. The SDK's internal fetch never sent X-CSRF-Token, so every state-changing /api/langgraph-compat/* call (runs/stream, threads/search, threads/{tid}/history, ...) hit CSRFMiddleware and got 403 before reaching the auth check. UI symptom: empty thread page with no error message; the SPA's hooks swallowed the rejection. - Fix: pass an onRequest hook that injects X-CSRF-Token from the csrf_token cookie per request. Reading the cookie per call (not at construction time) handles login / logout / password-change cookie rotation transparently. The SDK's prepareFetchOptions calls onRequest for both regular requests AND streaming/SSE/reconnect, so the same hook covers runs.stream and runs.joinStream. Raw fetch CSRF gap (7 files) - Audit: 11 frontend fetch sites, only 2 included CSRF (login/setup + account-settings change-password). The other 7 routed through raw fetch() with no header — suggestions, memory, agents, mcp, skills, uploads, and the local thread cleanup hook all 403'd silently. - Fix: enhance fetcher.ts:fetchWithAuth to auto-inject X-CSRF-Token on POST/PUT/DELETE/PATCH from a single shared readCsrfCookie() helper. Convert all 7 raw fetch() callers to fetchWithAuth so the contract is centrally enforced. api-client.ts and fetcher.ts share readCsrfCookie + STATE_CHANGING_METHODS to avoid drift. nginx routing + buffering (nginx.local.conf) - The auth feature shipped without updating the nginx config: per-API explicit location blocks but no /api/v1/auth/, /api/feedback, /api/runs. The frontend's client-side fetches to /api/v1/auth/login/local 404'd from the Next.js side because nginx routed /api/* to the frontend. - Fix: add catch-all `location /api/` that proxies to the gateway. nginx longest-prefix matching keeps the explicit blocks (/api/models, /api/threads regex, /api/langgraph/, ...) winning for their paths. - Fix: disable proxy_buffering + proxy_request_buffering for the frontend `location /` block. Without it, nginx tries to spool large Next.js chunks into /var/lib/nginx/proxy (root-owned) and fails with Permission denied → ERR_INCOMPLETE_CHUNKED_ENCODING → ChunkLoadError. * test(auth): release-validation test infra and new coverage Test fixtures and unit tests added during the validation pass. Router test helpers (NEW: tests/_router_auth_helpers.py) - make_authed_test_app(): builds a FastAPI test app with a stub middleware that stamps request.state.user + request.state.auth and a permissive thread_meta_repo mock. The grep "Password:" check would have silently failed and given a false sense of coverage. New expectation matches the actual file-based path: 0600 file in DEER_FLOW_HOME, log shows the path (not the secret), reverse-grep asserts no leaked password in container logs. - NEW: docs/AUTH_TEST_DOCKER_GAP.md documents the only un-executed block in the test plan (TC-DOCKER-01..06). Reason: sg_dev validation host has no Docker daemon installed. The render loop in ``message-list.tsx`` walked the AI messages in order, incrementing ``aiMessageIndex`` on each non-human message, and used that ordinal to look up the run_id and feedback. The previous middleware behaviour was "presence-only": check that some access_token cookie exists, then pass through. In combination with my Task-12 decision to skip @require_auth decorators on routes, this created a gap where a request with any cookie-shaped string (e.g. access_token=not-a-jwt) would bypass authentication on routes that do not touch the repository (/api/models, /api/mcp/config, /api/memory, /api/skills, …). Fix: middleware now calls get_current_user_from_request() strictly and catches the resulting HTTPException to render a 401 with the proper fine-grained error code (token_invalid, token_expired, user_not_found, …). On success it stamps request.state.user and the contextvar so repository-layer owner filters work downstream. The 4 old "_with_cookie_passes" tests in test_auth_middleware.py were written for the presence-only behaviour; they asserted that a junk cookie would make the handler return 200. Backend hardening - routers/auth.py: rate limiter X-Real-IP now requires AUTH_TRUSTED_PROXIES whitelist (CIDR/IP allowlist). Without nginx in front, the previous code honored arbitrary X-Real-IP, letting an attacker rotate the header to fully bypass the per-IP login lockout. - routers/auth.py: 36-entry common-password blocklist via Pydantic field_validator on RegisterRequest + ChangePasswordRequest. The shared _validate_strong_password helper keeps the constraint in one place. - routers/threads.py: ThreadCreateRequest + ThreadPatchRequest strip server-reserved metadata keys (owner_id, user_id) via Pydantic field_validator so a forged value can never round-trip back to other clients reading the same thread. The actual ownership invariant stays on the threads_meta row; this closes the metadata-blob echo gap. - authz.py + thread_meta/sql.py: require_permission gains a require_existing flag plumbed through check_access(require_existing=True). New _announce_credentials helper absorbs the duplicate log block in the fresh-admin and reset-admin branches. * fix(frontend+nginx): rollout CSRF on every state-changing client path The frontend was 100% broken in gateway-pro mode for any user trying to open a specific chat thread. Three cumulative bugs each silently masked the next. LangGraph SDK CSRF gap (api-client.ts) - The Client constructor took only apiUrl, no defaultHeaders, no fetch interceptor. The SDK's internal fetch never sent X-CSRF-Token, so every state-changing /api/langgraph-compat/* call (runs/stream, threads/search, threads/{tid}/history, ...) hit CSRFMiddleware and got 403 before reaching the auth check. UI symptom: empty thread page with no error message; the SPA's hooks swallowed the rejection. - Fix: pass an onRequest hook that injects X-CSRF-Token from the csrf_token cookie per request. Reading the cookie per call (not at construction time) handles login / logout / password-change cookie rotation transparently. The SDK's prepareFetchOptions calls onRequest for both regular requests AND streaming/SSE/reconnect, so the same hook covers runs.stream and runs.joinStream. Raw fetch CSRF gap (7 files) - Audit: 11 frontend fetch sites, only 2 included CSRF (login/setup + account-settings change-password). The other 7 routed through raw fetch() with no header — suggestions, memory, agents, mcp, skills, uploads, and the local thread cleanup hook all 403'd silently. - Fix: enhance fetcher.ts:fetchWithAuth to auto-inject X-CSRF-Token on POST/PUT/DELETE/PATCH from a single shared readCsrfCookie() helper. Convert all 7 raw fetch() callers to fetchWithAuth so the contract is centrally enforced. api-client.ts and fetcher.ts share readCsrfCookie + STATE_CHANGING_METHODS to avoid drift. nginx routing + buffering (nginx.local.conf) - The auth feature shipped without updating the nginx config: per-API explicit location blocks but no /api/v1/auth/, /api/feedback, /api/runs. The frontend's client-side fetches to /api/v1/auth/login/local 404'd from the Next.js side because nginx routed /api/* to the frontend. - Fix: add catch-all `location /api/` that proxies to the gateway. nginx longest-prefix matching keeps the explicit blocks (/api/models, /api/threads regex, /api/langgraph/, ...) winning for their paths. - Fix: disable proxy_buffering + proxy_request_buffering for the frontend `location /` block. Without it, nginx tries to spool large Next.js chunks into /var/lib/nginx/proxy (root-owned) and fails with Permission denied → ERR_INCOMPLETE_CHUNKED_ENCODING → ChunkLoadError. * test(auth): release-validation test infra and new coverage Test fixtures and unit tests added during the validation pass. Router test helpers (NEW: tests/_router_auth_helpers.py) - make_authed_test_app(): builds a FastAPI test app with a stub middleware that stamps request.state.user + request.state.auth and a permissive thread_meta_repo mock. TestClient-based router tests (test_artifacts_router, test_threads_router) use it instead of bare FastAPI() so the new @require_permission(owner_check=True) decorators short-circuit cleanly. - call_unwrapped(): walks the __wrapped__ chain to invoke the underlying handler without going through the authz wrappers. Direct-call tests (test_uploads_router) use it. Typed with ParamSpec so the wrapped signature flows through. Backend test additions - test_auth.py: 7 tests for the new _get_client_ip trust model (no proxy / trusted proxy / untrusted peer / XFF rejection / invalid CIDR / no client). 5 tests for the password blocklist (literal, case-insensitive, strong password accepted, change-password binding, short-password length-check still fires before blocklist). test_update_user_raises_when_row_concurrently_deleted: closes a shipped-without-coverage gap on the new UserNotFoundError contract. - test_thread_meta_repo.py: 4 tests for check_access(require_existing=True) — strict missing-row denial, strict owner match, strict owner mismatch, strict null-owner still allowed (shared rows survive the tightening). - test_ensure_admin.py: 3 tests for _migrate_orphaned_threads / _iter_store_items pagination, covering the TC-UPG-02 upgrade story end-to-end via mock store. Closes the gap where the cursor pagination was untested even though the previous PR rewrote it. - test_threads_router.py: 5 tests for _strip_reserved_metadata (owner_id removal, user_id removal, safe-keys passthrough, empty input, both-stripped). - test_auth_type_system.py: replace "password123" fixtures with Tr0ub4dor3a / AnotherStr0ngPwd! so the new password blocklist doesn't reject the test data. * docs(auth): refresh TC-DOCKER-05 + document Docker validation gap - AUTH_TEST_PLAN.md TC-DOCKER-05: the previous expectation ("admin password visible in docker logs") was stale after the simplify pass that moved credentials to a 0600 file. The grep "Password:" check would have silently failed and given a false sense of coverage. New expectation matches the actual file-based path: 0600 file in DEER_FLOW_HOME, log shows the path (not the secret), reverse-grep asserts no leaked password in container logs. - NEW: docs/AUTH_TEST_DOCKER_GAP.md documents the only un-executed block in the test plan (TC-DOCKER-01..06). Reason: sg_dev validation host has no Docker daemon installed. 1. Gateway missing DEER_FLOW_CONFIG_PATH and DEER_FLOW_EXTENSIONS_CONFIG_PATH
environment overrides. Added in fb2d99f (#1836) but accidentally reverted
by ca2fb95 (#1847). Without them, gateway reads host paths from .env via
env_file, causing FileNotFoundError inside the container.
2. Langgraph command fails when LANGGRAPH_ALLOW_BLOCKING is unset (default).
Empty $${allow_blocking} inserts a bare space between flags, causing
' --no-reload' to be parsed as unexpected extra argument. Fix by building
args string first and conditionally appending --allow-blocking.

Restructure the persistence layer from horizontal "models/ + repositories/"
split into vertical entity-aligned directories. Each entity (thread_meta,
run, feedback) now owns its ORM model, abstract interface (where applicable),
and concrete implementations under a single directory with an aggregating
__init__.py for one-line imports.
Layout:
persistence/thread_meta/{base,model,sql,memory}.py
persistence/run/{model,sql}.py
persistence/feedback/{model,sql}.py
models/__init__.py is kept as a facade so Alembic autogenerate continues to
discover all ORM tables via Base.metadata. RunEventRow remains under
models/run_event.py because its storage implementation lives in
runtime/events/store/db.py and has no matching repository directory.
The repositories/ directory is removed entirely. All call sites in
gateway/deps.py and tests are updated to import from the new entity
packages, e.g.:

The POST /threads/{id}/state endpoint previously synced title changes
only to the LangGraph Store via _store_upsert. In sqlite mode the search
endpoint reads from the ThreadMetaRepository SQL table, so renames never
appeared in /threads/search until the next agent run completed (worker.py
syncs title from checkpoint to thread_meta in its finally block).
Likewise the DELETE /threads/{id} endpoint cleaned up the filesystem,
Store, and checkpointer but left the threads_meta row orphaned in sqlite,
so deleted threads kept appearing in /threads/search.
Fix both endpoints by routing through the ThreadMetaStore abstraction
which already has the correct sqlite/memory implementations wired up by
deps.py. The rename path now calls update_display_name() and the delete
path calls delete() — both work uniformly across backends.
Verified end-to-end with curl in gateway mode against sqlite backend.
Existing test suite (1690 passed) and focused router/repo tests pass.

Following the rename/delete bug fix in PR1, migrate the remaining direct
LangGraph Store reads/writes in the threads router and services to the
ThreadMetaStore abstraction so that the sqlite and memory backends behave
identically and the legacy dual-write paths can be removed.
Migrated endpoints (threads.py):
- create_thread: idempotency check + write now use thread_meta_repo.get/create
instead of dual-writing the LangGraph Store and the SQL row.
- get_thread: reads from thread_meta_repo.get; the checkpoint-only fallback
for legacy threads is preserved.
- patch_thread: replaced _store_get/_store_put with thread_meta_repo.update_metadata.
- delete_thread_data: dropped the legacy store.adelete; thread_meta_repo.delete
already covers it.
Removed dead code (services.py):
- _upsert_thread_in_store — redundant with the immediately following
thread_meta_repo.create() call.
- _sync_thread_title_after_run — worker.py's finally block already syncs
the title via thread_meta_repo.update_display_name() after each run.
Removed dead code (threads.py):
- _store_get / _store_put / _store_upsert helpers (no remaining callers).
- THREADS_NS constant.
- get_store import (router no longer touches the LangGraph Store directly).
New abstract method:
- ThreadMetaStore.update_metadata(thread_id, metadata) merges metadata into
the thread's metadata field. Implemented in both ThreadMetaRepository (SQL,
read-modify-write inside one session) and MemoryThreadMetaStore. Three new
unit tests cover merge / empty / nonexistent behaviour.
Net change: -134 lines. Full test suite: 1693 passed, 14 skipped.
Verified end-to-end with curl in gateway mode against sqlite backend
(create / patch / get / rename / search / delete).

allowing it to fully replace the langgraph-cli dev server for local
development. This eliminates a heavyweight dependency and simplifies
the development stack.

- Add threads CRUD and search endpoints
- Add assistants compatibility endpoints (search, get, graph, schemas)
- Add StreamBridge (in-memory pub/sub for SSE) and async provider

- Add worker with interrupt/rollback cancel actions and runtime context injection
- Route /api/langgraph/* to Gateway in nginx config
- Skip langgraph-cli startup by default (SKIP_LANGGRAPH_SERVER=0 to restore)
- Add unit tests for RunManager, SSE format, and StreamBridge
* fix: drain bridge queue on client disconnect to prevent backpressure
When on_disconnect=continue, keep consuming events from the bridge
without yielding, so the worker is not blocked by a full queue.
Only on_disconnect=cancel breaks out immediately.
