fix(docker): add 'make prod-logs' entry point and hint when dev logs are empty (#5538)
* fix(docker): add 'make prod-logs' entry point and hint when dev logs are empty

`make up` starts the production stack (deploy.sh: project `deer-flow`,
docker/docker-compose.yaml) while `make docker-logs` tails the dev stack
(project `deer-flow-dev`, docker-compose-dev.yaml), so after `make up`
it printed nothing (#5529), and no make entry point showed production
logs at all.

- scripts/docker.sh logs gains `--prod`: targets the stack deploy.sh
  started, passes --env-file ../.env when present, and exports the same
  interpolation defaults deploy.sh exports before every compose call —
  without them the production volume specs fail to parse on checkouts
  without .env.
- dev-only `logs` with no running containers now prints a hint pointing
  at `make prod-logs` instead of staying silent.
- Makefile gains `prod-logs`, listed under Docker Production Commands.

New tests cover production targeting and the empty-state hint; they are
red on unfixed main and green here. Verified live: with a deer-flow
redis running, `logs --prod --redis` streams its logs.

Fixes #5529

* fix(docker): append --env-file after compose detection rebuilds COMPOSE_CMD

compose_preflight() probes the Compose binary and rebuilds COMPOSE_CMD,
so an --env-file appended before it was silently dropped. Append it
after preflight instead, and drive the regression test through the real
detection path (stub Docker Compose version v5.3.1, not require_compose_version)
so the append cannot regress silently.

Add @pytest.mark.skipif on Path('/var/run/docker.sock').is_socket() to prevent false test failures on daemon-live hosts.

fix(scripts): invoke repo shell scripts through an explicit interpreter (#5031)
Recipes and scripts ran sibling shell scripts bare (./scripts/x.sh), so
any checkout that lost the executable bit -- zip/tarball download,
core.fileMode=false, non-POSIX filesystem -- failed with:

    make: ./scripts/docker.sh: Permission denied
    make: *** [Makefile:181: docker-start] Error 127

The tracked modes are already 100755, so chmod cannot fix it. Name the
interpreter instead: the POSIX branch of RUN_SHELL_SCRIPT (renamed from
RUN_WITH_GIT_BASH) now expands to $(BASH) rather than nothing, and the
five script-to-script call sites are prefixed with bash.

[P1] prepare_compose_env aborted before the mocked COMPOSE_CMD in
test_compose_commands_set_deer_flow_root_before_compose, because the
temp root had no compose file or .env examples. Seed them in the
fixture so the preflight reaches the mock.

[P2] .env is gitignored, so a fresh clone has none and a direct
`docker compose -f docker/docker-compose-dev.yaml up --build` aborts on
Windows before scripts/docker.sh can help. Mark the dev env_file entries
`required: false` so a missing .env is not fatal, and document that
direct Compose must be run from the repository root.

- Expand tests for version boundaries, hyphenated fallback, env-file

The version probe could accept a standalone docker-compose install while
COMPOSE_CMD stayed hardcoded to `docker compose`, so preflight passed and
start/logs/stop/restart then failed. Keep the selected executable in
COMPOSE_BIN (array), refresh COMPOSE_CMD from it in the current shell, and
extend the fallback test through an actual stop invocation.

Redis was imported eagerly through deerflow.runtime and declared as a hard dependency, which made memory-only installs load redis.asyncio at startup and left the lazy factory import ineffective. Move redis behind an optional extra, remove the public eager re-export, and keep make_stream_bridge as the only runtime import path with an actionable install hint when the extra is missing.

Because Docker deployments now default the stream bridge to Redis via DEER_FLOW_STREAM_BRIDGE_REDIS_URL, install the redis extra explicitly in Docker/dev container flows and teach the local uv-extra detector to infer redis from both stream_bridge.type and the Redis URL env var. This keeps Docker working while preserving slim non-Docker installs.

Harden the Redis bridge by batching XREAD replay, replacing brittle ResponseError string matching with a single fallback to 0-0 for malformed Last-Event-ID values, documenting connection/retention/fail-hard behavior, and adding fake plus opt-in real Redis coverage for XADD/XREAD, replay, invalid IDs, and MAXLEN trimming.

The uv.lock file was missing a closing bracket for the redis extras
section, redis.py had a formatting issue caught by ruff, and the

* fix(security): mount host Docker socket only in aio (DooD) sandbox mode

The default Compose stack mounted /var/run/docker.sock read-write into the
root gateway container in every sandbox mode, including the default `local`
mode that never uses it -- an unnecessary host-escape surface (DooD =
root-equivalent host control). deploy.sh already gated the socket *check* on
sandbox_mode != local, but the Compose files mounted it unconditionally.

Move the socket mount to an opt-in docker/docker-compose.dood.yaml overlay
that deploy.sh / docker.sh append only when detect_sandbox_mode() returns
`aio`. Default (local) and provisioner/Kubernetes modes no longer expose the
host daemon. Tighten the socket existence check from != local to == aio.
Document the DooD threat model in SECURITY.md.

Reported by @greatmengqi.

* fix(web_fetch): support proxy for Jina reader in restricted networks

The web_fetch tool built a bare httpx.AsyncClient() with no proxy
awareness, so users behind a corporate proxy / in Docker / WSL could
not reach https://r.jina.ai and web_fetch timed out.

- Add optional `proxy` / `trust_env` params to JinaClient.crawl and
  wire them from the `web_fetch` tool config (with type coercion for
  YAML string values).
- Pass internal service hostnames through NO_PROXY in both compose
  files so proxy env inherited via env_file does not break in-cluster
  calls (gateway/provisioner/etc).
- Load proxy vars from .env into the shell in scripts/docker.sh so the
  NO_PROXY interpolation can merge user-provided values on `make` path.
- Document proxy/trust_env options in config.example.yaml.

- Adjusted frontend configurations to utilize Gateway's API.
- Removed LangGraph service from Docker Compose files, consolidating services under Gateway.
- Added regression tests to ensure Gateway integration works as expected.

The make docker-init command was failing on Linux environments when users
could not access the private Volces container registry. This commonly
occurs in corporate intranet environments with proxies or for users
without registry credentials.

Changes:
- Detect sandbox mode from config.yaml before attempting image pull
- Skip image pull entirely for local sandbox mode (default)
- Gracefully handle pull failures with informative messages
- Update setup-sandbox Makefile target with same error handling

Move _validate_skill_frontmatter to src/skills/validation.py and
CONVERTIBLE_EXTENSIONS + convert_file_to_markdown to src/utils/file_conversion.py.
This eliminates the two reverse dependencies from client.py (harness layer)
into gateway/routers/ (app layer), preparing for the harness/app package split.

- **Harness** (`packages/harness/deerflow/`): publishable agent framework

- **App** (`app/`): unpublished application code with import prefix `app.*`.
  Contains gateway (FastAPI REST API) and channels (IM integrations).

- Move gateway + channels to app/ via git mv
- Rename all imports: src.* → deerflow.* (harness) / app.* (app layer)
- Set up uv workspace with deerflow-harness as workspace member
- Update langgraph.json, config.example.yaml, all scripts, Docker files
- Add build-system (hatchling) to harness pyproject.toml
- Add PYTHONPATH=. to gateway startup commands for app.* resolution
- Update ruff.toml with known-first-party for import sorting
- Update all documentation to reflect new directory structure

Boundary rule enforced: harness code never imports from app.
All 429 tests pass. Lint clean.
