refactor(schedule): delete the superseded pre-hexagonal implementation
Remove the legacy stack the hexagonal slice replaced, now that nothing assembles it: app/scheduler/service.py (the old orchestration), app/gateway/routers/scheduled_tasks.py (the old dict-returning router, no longer mounted), the deerflow/scheduler package (its cron/timezone rules live in ScheduleSpec), the dict-returning repositories in persistence/scheduled_task*/sql.py, and the deps.py providers and app.state wiring that served them. The ORM rows and the uq_scheduled_task_run_active partial unique index stay -- the table definitions live with the shared engine/alembic infrastructure and the schedule adapters are their only readers and writers. The legacy test suites go with the code they pinned; every scenario has a counterpart in the new suites. The one suite that guarded semantics rather than the old implementation -- the real-database dispatch-race TOCTOU tests -- is migrated to the new stack as test_schedule_dispatch_race.py, driving ScheduleService over the real SQL adapters with the same barrier, natural-timing, and index-semantics cases. Docs and comments that named the old classes as the current wiring (backend/AGENTS.md, reload_boundary.py, channel/service comments) now name the composition-root wiring instead. |

refactor(schedule): move the secondary adapters to app/adapters
Adopts the layout feedback landed in cb49dd67: secondary adapters live under `app/adapters/<context>/`, one file per port, the file named after the port in snake_case with the technology carried by the class name. `app/infra/` is now gone entirely. The rename also separates two meanings of "run" that shared one filename space: `run_sql.py` held `ScheduledRun` (an execution record), while the `run_launcher.py` still to come deals in Gateway runs. task_sql.py -> scheduled_task_repository.py run_sql.py -> scheduled_run_repository.py spec_mapping.py -> spec_mapping.py (implements no port, so no rename) Both SQL adapters now carry the `Secondary adapter (owned persistence)` docstring marker -- this context owns both tables and writes its own queries. `spec_mapping` says instead that it is a boundary mapping and names its two callers. The package `__init__.py` is empty, so imports go through the full path and a class's home file stays unambiguous. Pure move: every top-level symbol was compared against its pre-move original by AST dump (docstrings excluded), plus a separate per-class method-name comparison, since a whole-class dump reports a docstring edit and a renamed method the same way. Also repoints three docstrings and one diagram that still named the deleted `app/infra/` path. |

Conflicts resolved: - Five head-pin tests take main's version with the pin bumped to 0010_feedback_tags. - test_thread_messages_page.py keeps this branch's feedback_service wiring over main's feedback_repo wiring, but stubs both service methods so the thread-grouped path main added coverage for stays stubbed (latest_per_run_in_thread alongside latest_for_runs). - test_thread_messages_feedback.py keeps both sides' imports; each is used (Feedback for the fixture, EditReplayVisibility for the run manager stub). * feat(agents): database-backed storage for custom agent definitions Add an agent_storage.backend switch (default file, behaviour-unchanged) with a db backend that stores each custom agent as a row in the shared SQL persistence layer, so a multi-instance deployment sees the same agents on every node (#4331, #4357). Introduces an AgentStore interface routing all read/write surfaces, an agents table + migration 0006, startup validation, and a file->db importer. Follows the thread_meta store / run_events backend-switch / 0003_scheduled_tasks migration patterns; no new dependency. * fix(agents): make db storage path production-ready (review round 1) Addresses review feedback on the db/sync agent-storage path: - sql.py: mirror the async engine's per-connection SQLite PRAGMAs on the sync engine (busy_timeout=30000, synchronous=NORMAL, foreign_keys=ON, WAL) so both engines behave identically against the shared DB; guard the engine cache with a lock (double-checked) so concurrent first-touch cannot build duplicate engines or register the connect listener twice. - routers/agents.py + routers/assistants_compat.py: offload the sync-store reads that ran on the event loop (list/get/check, update's pre-read + legacy guard + refresh, and assistants_compat's four list routes) via asyncio.to_thread — on db+postgres each was a network round trip stalling the loop. Writes were already offloaded. - file.py: translate the create() mkdir(exist_ok=False) race FileExistsError into AgentExistsError (router 409, matching SqlAgentStore's IntegrityError path); correct the _write docstring — per-file atomic replace, two commits sequential not transactional. Tests: sync-engine PRAGMA + engine-cache reuse assertions; file create-race -> AgentExistsError; strict Blockbuster anchor over the read endpoints so a regression back onto the loop fails CI. * fix(agents): address round-2 review on the db store path - update_agent tool: align the docstring/inline comment with FileAgentStore._write. Cross-field write atomicity is db-only; the file backend commits config then soul via two sequential os.replace (a crash between them can leave a fresh config.yaml beside a stale SOUL.md). SQLAlchemy's Table.create(checkfirst=True) skips the table AND all its Index objects when the table already exists, so an index added to the ORM model after the table was first provisioned (e.g. the partial unique index uq_channel_connection_active_identity on channel_connections) is never created, and stamping 0001_baseline skips alembic's own create_index call too. Fix: after create_all, explicitly create every Index on every baseline table with Index.create(checkfirst=True), which checks for the specific index independently of the table. * fix(runs): cancel degrades to lease takeover for multi-worker Work item 4 of the multi-worker ownership epic (https://github.com/bytedance/deer-flow/issues/3948). Problem: POST /runs/{run_id}/cancel landing on a non-owning worker returns 409 — the cancel button silently fails under GATEWAY_WORKERS>1 with no sticky routing. cancel() required the current worker to hold the in-memory task/abort_event, which any non-owner pod cannot satisfy. Changes: - RunManager.cancel() returns CancelOutcome enum (cancelled / taken_over / lease_valid_elsewhere / not_active_locally / not_cancellable / unknown) instead of bool, so the router can map each outcome to the right HTTP response. - New store primitive claim_for_takeover(): a single atomic conditional UPDATE that marks a run as error only when status IN (pending, running) AND (lease IS NULL OR lease < now - grace). Closes the stale-read / concurrent-heartbeat race — if the owner renews between our read and write, the UPDATE matches 0 rows and we surface lease_valid_elsewhere. - HTTP cancel + stream-join endpoints route on CancelOutcome: cancelled -> 202 (or 204 with wait=true); taken_over -> 202 immediately (no SSE streaming — the run is terminal on another worker, streaming would hang); lease_valid_elsewhere -> 409 + Retry-After header computed from lease_expires_at + grace_seconds. - RunManager.grace_seconds exposed as a public property; the router no longer reaches into _run_ownership_config. - _is_lease_expired extracted to a module-level function, shared by RunManager.cancel() and MemoryRunStore.claim_for_takeover(). - GATEWAY_WORKERS=1 + heartbeat_enabled=false is zero-regression: the non-local path short-circuits to not_active_locally, preserving the original 409 behaviour the existing tests pin. * feat(runs): cross-process run ownership with lease + reconciliation (#3948) Implements work items 2 and 3 of the multi-worker P0 plan (docs/multi_worker.md). Work item 1 (Postgres startup gate, #3960) already landed; this PR makes run creation race-safe across worker processes and lets Postgres deployments recover orphaned inflight runs from crashed workers without mis-marking live runs as orphans. Work item 2 — cross-process atomic create_or_reject - Alembic revision 0004_run_ownership adds runs.owner_worker_id, runs.lease_expires_at, idx_runs_lease, and a partial unique index uq_runs_thread_active (one pending/running run per thread). The index is declared on RunRow.__table_args__ with sqlite_where + postgresql_where (mirroring uq_channel_connection_active_identity) so the empty-DB bootstrap path — which runs Base.metadata.create_all + alembic stamp head without executing any revision's upgrade() — also lands it on fresh deployments. Migration 0004 additionally creates it idempotently for legacy/versioned upgrades. - RunRepository.create_run_atomic is the new atomic primitive: - reject: INSERT directly; the partial unique index catches duplicate active runs; the manager surfaces the result as ConflictError. - interrupt/rollback: SELECT FOR UPDATE the conflicting rows, skip rows whose lease is still valid AND owned by another live worker (raise ConflictError — the INSERT would have failed on the index anyway, and a retry loop cannot make progress), cancel the rest in the same transaction, then INSERT the new row. Work item 3 — lease heartbeat + Postgres reconciliation - RunOwnershipConfig (lease_seconds=30, grace_seconds=10, heartbeat_enabled=false by default), registered as startup-only in reload_boundary.STARTUP_ONLY_FIELDS because the heartbeat background task is created once in langgraph_runtime() and is not rebuilt on config.yaml edits. - When heartbeat_enabled, each worker renewes leases on its own active runs with interval = lease_seconds / 3. The loop is bounded and stop-event-cancellable so shutdown is prompt. - reconcile_orphaned_inflight_runs now runs on every backend — the sqlite-only gate in app/gateway/deps.py is dropped in the same commit so there is no window where Postgres would mis-mark live Worker A runs as orphans. Reconciliation errors only runs whose lease is NULL (legacy pre-ownership rows) or older than grace_seconds. In single-worker mode (heartbeat off, NULL leases) all inflight rows reclaim immediately, preserving the pre-ownership recovery latency. - Heartbeat starts AFTER startup reconciliation and stops BEFORE the in-flight run drain on shutdown so the two cannot race. GATEWAY_WORKERS=1 with heartbeat_enabled=false keeps current behavior. Verified: 170 related tests + full backend suite (minus Docker-gated live tests) green; ruff check + ruff format clean. * fix(runs): tighten unique-violation handling and document clock-sync budget Three follow-up fixes to the cross-process run ownership work in #3948, surfacing during review. 1. _is_unique_violation: detect by driver-native signal, not message text The previous substring heuristic ("unique" + "violat", or "duplicate") missed SQLite's actual phrasing "UNIQUE constraint failed: <table>.<index>" — SQLite says "failed", not "violates", and never "duplicate". On SQLite the detector returned False, the reject path re-raised the raw IntegrityError, and clients saw HTTP 500 instead of ConflictError 409. The conversion is the load-bearing piece of the "store is source of truth" design but was untested — every atomic test used MemoryRunStore, which raises ConflictError directly and never reached this branch. Now prefers driver-native signals: psycopg pgcode/sqlcode "23505" and sqlite3 sqlite_errorcode SQLITE_CONSTRAINT_UNIQUE (reachable through SQLAlchemy IntegrityError.orig). Message matching stays as a fallback with SQLite's exact "unique constraint failed" phrase added. 2. interrupt/rollback: convert exhausted-retry IntegrityError to ConflictError The reject branch converts unique violations to ConflictError. The interrupt/rollback retry loop did not — on the 3rd attempt it re-raised the raw IntegrityError, leaking HTTP 500 for the same race condition that reject surfaces as 409. Symmetric conversion added after the loop; callers now see a consistent ConflictError regardless of strategy. 3. Document clock-sync requirement for multi-worker lease reconciliation reconcile_orphaned_inflight_runs compares another worker's UTC lease_expires_at against this worker's datetime.now(UTC). The only skew budget is grace_seconds (default 10s) — worst case, with the owning worker's heartbeat just about to fire, a peer whose clock is more than ~grace_seconds ahead can mis-reclaim a still-live run as an orphan. Documented in RunOwnershipConfig's docstring (with the math) and in config.example.yaml (with operational guidance), so operators in NTP-poor environments know to raise grace_seconds. Default unchanged: 10s is reasonable for NTP-synced K8s/cloud, and bumping it would slow recovery of genuinely dead workers (lease_seconds + grace_seconds from last heartbeat to reclaim). for one-time tasks, a timezone selector defaulting to the browser timezone, and a
live human-readable preview. Reuses one ScheduledTaskScheduleInput for create and
edit; backend contract unchanged; zero new deps (pure Intl + DST-safe offset helpers).
* feat(scheduled-tasks): full-page i18n + recipe templates + E2E locale pin
Localize the rest of the scheduled-tasks page (filters, detail pane, actions,
edit form, run list, enum values) via t.scheduledTasks.* in en/zh. Add four
built-in recipe templates (GitHub Trending, news digest, issue triage, weekly
report) exposed as a chip row that pre-fills title + prompt + schedule. Pin
Playwright locale to en-US so E2E selectors stay stable against i18n. No backend
change, no new deps.
* fix(scheduled-tasks): idempotent 0003 migration, update head constants, future-date once test
Merge with main surfaced three CI failures:
- 0003_scheduled_tasks create_table collided with legacy test seeds that
build from full metadata; guard with inspector.has_table so the revision
no-ops when the table already exists (0004/0005 are already idempotent via
_helpers.py).
- persistence bootstrap concurrency/regression tests pinned HEAD to main's
0002_runs_token_usage; bump to the new head 0005_scheduled_task_thread_nullable.
- once-task router test used a fixed past run_at and tripped the
must-be-in-the-future validation; use a future date.
* address review: ok-check, 502 for trigger failure, mock fields, migration filename, doc fences
- fetchThreadScheduledTasks now checks response.ok like the other fetchers.
- trigger endpoint returns 502 (not 409) when dispatch fails outright, so
clients can distinguish a real conflict from a server-side failure.
- E2E mock normalizes scheduled-task objects with context_mode/last_thread_id
and nullable thread_id, matching the backend contract the UI renders against.
- Rename 0002_scheduled_tasks.py -> 0003_scheduled_tasks.py to match its
revision id (file was renamed in spirit already; filename now follows).
- CONFIGURATION.md: close the Tool Groups yaml fence and drop the stray fence
after the Scheduler notes so the sections render correctly.

Adds a hybrid bootstrap in FastAPI lifespan (replaces bare `create_all`): - empty DB → create_all + stamp head - legacy DB → stamp 0001_baseline + upgrade head - versioned DB → upgrade head Concurrency: Postgres `pg_advisory_lock` (cross-process); SQLite per-engine `asyncio.Lock` + 30s `PRAGMA busy_timeout` on both prod and alembic engines. Column revisions use `safe_add_column` / `safe_drop_column` idempotent helpers as fallback. init_engine runs on the FastAPI lifespan event loop, but created the SQLite data directory with a synchronous os.makedirs (a stat + mkdir syscall), blocking startup. Dispatch it via asyncio.to_thread, mirroring the #1912 fix for the checkpointer's ensure_sqlite_parent_dir. Adds a Blockbuster-gated regression test in tests/blocking_io/ that drives the real init_engine path with a not-yet-existing sqlite_dir; it trips BlockingError if the makedirs regresses onto the event loop. perf(persistence): cache Base.to_dict column reflection per class (#3654)
Base.to_dict() and __repr__() ran sqlalchemy.inspect(type(self)).mapper reflection on every call, but to_dict() is invoked once per row when serializing ORM results (e.g. every event in a messages/events page). Concurrency and event-loop correctness:
- Offload ChannelRuntimeConfigStore construction and writes, channel
service construction, and Slack connection replies to threads; add a
tests/blocking_io/ anchor for the runtime-config handlers.
- Consume binding codes with a conditional UPDATE so a code can only be
used once under concurrent workers; retry upsert_connection as an
update when a concurrent insert wins the unique constraint.
- Serialize ensure_channel_ready per channel so concurrent provider
polls cannot double-start a channel worker.
Config and migration hardening:
- Stop mutating the get_app_config()-cached Telegram provider config;
the runtime store now owns the UI-entered bot username.
- Register channel_connections in STARTUP_ONLY_FIELDS with the
standardized startup-only Field description.
- Match the legacy unsafe-id bucket by recomputing its exact SHA-1 name
so another user's same-prefix bucket can never be migrated.
- Remove the unused Telegram process_webhook_update path and document

resurrect a channel disconnected from the UI.
- Offload the reload's disk IO (config.yaml + runtime store) with
asyncio.to_thread, matching the blocking-IO policy on this branch.

fix(persistence): emit tz-aware timestamps from SQLite-backed stores (#3130)
SQLAlchemy's DateTime(timezone=True) is a no-op on SQLite (the backend has no native tz type), so values round-tripped through the DB come back as naive datetimes. The four SQL _row_to_dict helpers were calling .isoformat() directly on those naive values, shipping timezone-less strings like "2026-05-20T06:10:22.970977" out of the API. The browser's new Date(...) then parses them as local time, shifting recent threads in /threads/search by the local UTC offset (about 8h in Asia/Shanghai). Route the four call sites through coerce_iso() instead — it already normalizes naive values as UTC and emits "+00:00" so the wire format always carries tz. No data migration is needed; existing SQLite rows read back via the corrected serializer. PostgreSQL deployments are unaffected because timestamptz preserves tzinfo end-to-end. Closes #3120 |

fix(scripts): preserve uv extras across make dev restarts (#2754) (#2767)
`make dev` ran `uv sync` unconditionally on every restart, wiping any
optional extras the user had installed manually with
`uv sync --all-packages --extra postgres`. The Docker image-build path
already solved this via the `UV_EXTRAS` build-arg in backend/Dockerfile;
the local serve.sh path and the docker-compose-dev startup command
were the remaining outliers.
`scripts/serve.sh` now resolves extras before `uv sync`:
1. honors `UV_EXTRAS` (parity with backend/Dockerfile and
docker/docker-compose.yaml — no new convention introduced);
2. falls back to parsing config.yaml — `database.backend: postgres`
or legacy `checkpointer.type: postgres` auto-pins
`--extra postgres`, so the common case needs zero extra config.
3. detector stderr is no longer suppressed, so whitelist warnings or
crashes surface to the dev terminal (review feedback).
Detection lives in `scripts/detect_uv_extras.py` (stdlib-only — has to
run before the venv exists). Extra names are validated against
`^[A-Za-z][A-Za-z0-9_-]*$` so a stray shell metacharacter in `.env`
cannot reach `uv sync` downstream (defense in depth).
`docker/docker-compose-dev.yaml`'s startup command is now extracted to
`docker/dev-entrypoint.sh` (review feedback — the inline command had
grown to a ~350-char one-liner). The script:
- parses comma/whitespace-separated UV_EXTRAS, applying the same
`^[A-Za-z][A-Za-z0-9_-]*$` whitelist as the local detector;
- emits one `--extra X` flag per token, so `UV_EXTRAS=postgres,ollama`
works in Docker dev too (harmonized with local — review feedback);
- calls `uv sync --all-packages` (PR #2584) so workspace member
extras (deerflow-harness's postgres extra) are installed;
- keeps the existing self-heal `(uv sync || (recreate venv && retry))`
branch;
- exposes `--print-extras` for dry-run testing.
The compose file mounts the script read-only at runtime, so script
edits take effect on `make docker-restart` without an image rebuild.
The `--no-sync` alternative (a separate suggestion in the issue thread)
was considered but rejected for dev paths because it would drop the
self-heal branch and the auto-pickup of new pyproject deps. `--no-sync`
is already in use for the production CMD (`backend/Dockerfile:101`)
where it's appropriate.
Updates the asyncpg-missing error message to include the
`--all-packages` flag (matching #2584) plus the persistent install flow,
and expands `config.example.yaml` so all three install paths
(local / docker dev / docker image build) are documented with their
multi-extra capabilities.
Tests:
- `tests/test_detect_uv_extras.py` (21 tests) — local-path env parsing,
YAML edge cases, env-vs-config precedence, whitelist rejection of
shell metacharacters.
- `tests/test_dev_entrypoint.py` (15 tests) — docker-path validation
via `--print-extras`, multi-extra parsing, metacharacter abort.
- `tests/test_persistence_scaffold.py` (22 tests, unchanged) — passes
with the merged `--all-packages --extra postgres` error message.

* fix(gateway): return ISO 8601 timestamps from threads endpoints (#2594) ThreadResponse documents created_at / updated_at as ISO timestamps, matching the LangGraph Platform schema (langgraph_sdk.schema.Thread exposes them as datetime, JSON-encoded as ISO 8601). The gateway threads router was instead emitting str(time.time()) — unix-second floats — breaking frontend new Date() parsing and producing a mixed ISO/unix wire format that also corrupted the search sort order. Centralize timestamp generation in deerflow.utils.time: - now_iso() — datetime.now(UTC).isoformat() - coerce_iso(x) — heals legacy unix-timestamp strings on read so the store converges to ISO without a one-shot migration threads.py: replace 6 time.time() call sites with now_iso(); wrap all read paths and Phase-2 checkpoint metadata with coerce_iso(); _store_upsert opportunistically heals legacy created_at on update; drop unused time import. thread_runs.py: reuse now_iso() instead of a private duplicate _now_iso(), preventing future drift between the two timestamp call sites. Tests: 9 unit tests for the helper; 5 integration tests pinning the ISO contract for create/get/patch/search and the legacy-healing path on the internal store upsert. Full suite: 2144 passed, 15 skipped, 0 failed. Closes #2594 * fix(gateway): coerce checkpoint metadata timestamps to ISO on read After the merge with main, three additional read paths in ``threads.py`` were still emitting raw ``str(metadata.get("created_at", ""))`` — ``get_thread_state``, ``update_thread_state``, and ``get_thread_history``. Same root cause as #2594: when the checkpoint metadata's ``created_at`` is a unix-second float (legacy data, or a checkpoint written by an older Gateway version), ``str(float)`` produces ``"1777252410.411327"`` and the frontend's ``new Date(...)`` returns ``Invalid Date``. The fix on the ``/threads/{id}`` GET path was already in place; these three sibling endpoints needed the same treatment. All four call sites now flow through ``coerce_iso``, so: - legacy float metadata heals to ISO on the way out, - ISO metadata passes through unchanged, - ``datetime`` instances (which the new ``coerce_iso`` branch handles explicitly) emit with the ``T`` separator instead of falling through to the space-separated ``str(datetime)`` form. Coverage added for the two endpoints not already pinned by the merge: - ``test_get_thread_state_returns_iso_for_legacy_checkpoint_metadata`` - ``test_get_thread_history_returns_iso_for_legacy_checkpoint_metadata`` Both pre-seed a checkpoint whose metadata carries the literal float from the issue body and assert the wire format is ISO. |
