* fix(mcp): use threading.Lock for OAuth token refresh to avoid cross-thread deadlock
OAuthTokenManager created one asyncio.Lock per server for the process
lifetime. The embedded/TUI sync tool-call path (DeerFlowClient.stream()
-> LangGraph's ToolNode._func -> a ThreadPoolExecutor ->
make_sync_tool_wrapper's per-call asyncio.run()) invokes
get_authorization_header from a fresh event loop on a fresh OS thread
for every concurrent tool call. asyncio.Lock binds to whichever loop
first contends on it; when a caller on a different loop later releases
or wakes a waiter, it does so without call_soon_threadsafe, so the
waiting loop's selector is never woken and that caller hangs forever
with no exception. A third concurrent caller instead raises a
synchronous RuntimeError ("bound to a different event loop"). Either
way, two concurrent OAuth-protected tool calls (including the very
first cold-start token fetch) can freeze the entire agent turn.
Gateway's async path (ToolNode._afunc) is unaffected.
Replace the asyncio.Lock with a plain threading.Lock, acquired via
asyncio.to_thread so the blocking wait never blocks the event loop,
and released synchronously in a finally block. This keeps the
single-fetch de-duplication the lock provided while making it safe
across however many event loops/threads call into the same server's
lock.
Adds a regression test that runs three threads, each with its own
event loop, calling get_authorization_header concurrently for the same
server, and asserts (with a bounded join timeout so a regression fails
fast instead of hanging the suite) that none hang or raise, and that
only one real token fetch happens.
* fix(mcp): make OAuth lock acquisition cancellation-safe
get_authorization_header acquired the per-server threading.Lock via a
bare `await asyncio.to_thread(lock.acquire)`, with the try/finally that
guarantees release only starting after that await returned. Once the
executor thread had actually started running lock.acquire(), cancelling
the awaiting caller only stopped the caller -- Python cannot interrupt a
running OS thread. CancelledError was still delivered to the caller
immediately, but the thread kept blocking until the current holder
released, then silently acquired the lock with nobody left to call
release() for it. The lock stayed locked forever and every later OAuth
token refresh for that server blocked permanently at the same line --
the exact cross-thread deadlock this lock was introduced to prevent,
reintroduced via a different path under cancellation (e.g. a caller
wrapped in asyncio.wait_for/asyncio.timeout, or task-group cancellation).
Run the acquisition as an explicit asyncio.create_task, awaited via
asyncio.shield() so cancelling the caller no longer cancels the
underlying acquisition task. If the caller is cancelled, keep
(re-)waiting on the still-shielded acquisition task -- tolerating
further cancellation during this cleanup by simply retrying -- until it
actually finishes, release the lock immediately, and only then
re-raise. This guarantees the lock is released regardless of when or
how many times the caller is cancelled: before the acquisition is even
scheduled, while queued, or after it has already been silently granted.
Adds a regression test that holds the per-server lock, starts a second
caller that has to wait for it, cancels that caller while it is
genuinely blocked in its executor thread, releases the original holder,
and asserts a third caller completes within a bounded asyncio.wait_for
and still performs exactly one token fetch. Every potentially-hanging
await is bounded so a regression fails the test quickly instead of
hanging the suite.

* fix(config): close out #4124 review follow-ups Extracts the (mtime, size, sha256) content-signature helper that was duplicated between config/app_config.py and mcp/cache.py into a new config/file_signature.py, and fixes ExtensionsConfig.resolve_config_path() to return None instead of raising FileNotFoundError when an explicit config_path argument or DEER_FLOW_EXTENSIONS_CONFIG_PATH points at a file that has since been deleted -- the exact resolution mode Docker dev/prod uses per AGENTS.md, so the MCP tools-cache staleness check could raise instead of degrading to "not stale". Both were flagged by willem-bd in review on #4124 and explicitly deferred there ("flagging for visibility", "leaving the extraction as the follow-up you suggested"). * fix(config): keep explicit extensions-config paths fail-loud resolve_config_path() previously turned every missing-file case into a clean None, including an explicit config_path argument or DEER_FLOW_EXTENSIONS_CONFIG_PATH (the exact mode Docker dev/prod uses). That silently downgrades a bad Docker mount, typo, or deleted production config to "no extensions" instead of surfacing the misconfiguration, per fancyboi999's review [P1] and willem-bd's follow-up notes on this PR. Restores FileNotFoundError for the two explicit modes (config_path argument, DEER_FLOW_EXTENSIONS_CONFIG_PATH); only the fallback search mode (no explicit path/env var, nothing found in the usual locations) still returns None, since that is the legitimate "extensions were never configured" case. The one caller that needs the old fail-soft behavior -- the MCP tools-cache staleness check, which re-resolves the path on every get_cached_mcp_tools() call -- gets a narrow, local catch instead (deerflow.mcp.cache._resolve_config_path) so a config file going missing mid-run still degrades the cache to "not stale" rather than crashing a hot per-request path. Also hoists the double os.getenv() read in the env-var branch into a local, per willem-bd's nit. Adds resolver-level tests for both explicit-path and env-var raises, a dedicated search-mode None regression test, and updates the existing MCP-cache docstrings to describe the corrected split. |

* fix(mcp): invalidate tools cache on config content + path, not just newer mtime The MCP tools cache invalidated only on a strict extensions-config mtime `>` comparison and tracked no resolved config path, so `_is_cache_stale()` missed: - content changes with an unchanged mtime (same-second edits; object-store / network mounts that do not bump mtime); - content changes with a backward mtime (git checkout, cp -p / backup restore, tar / rsync preserving timestamps); - a resolved-path switch to a different config file with mtime <= the recorded value (structurally invisible — no path was tracked at all). On multi-worker (uvicorn/gunicorn) or stale-mtime deployments this leaves the LangGraph-embedded runtime and every non-writer worker serving stale MCP tools after `PUT /api/mcp/config`, breaking the module's documented promise that changes made through the Gateway API are reflected in the embedded runtime. Record the resolved config path and a `(mtime, size, sha256)` content signature at initialization and invalidate when the path OR the signature differs (`!=`), mirroring `config/app_config.py::get_app_config()` so the two runtime-editable config files share one content-based staleness signal. The per-call stat was already paid, and the small-file sha256 matches the cost app_config pays per request. The "config missing / not yet initialized" no-op behavior and the cache reset endpoint are preserved. Adds backend/tests/test_mcp_cache.py covering all three failure modes plus unchanged-file and forward-edit sanity cases. Also folds in an incidental backend/AGENTS.md doc-sync: the restart-required field list was missing `scheduler` and `run_ownership`, both present in reload_boundary.py::STARTUP_ONLY_FIELDS. * test(mcp): pin cache staleness contracts raised in review Two review observations on the content-signature cache fix, both raised as non-blocking design questions rather than bugs: - Whether relying on mtime+size alone (skipping the sha256) could ever be "optimized" back in, reopening the narrow same-second / identical-length swap gap the signature was built to close. - Whether the extensions config being deleted entirely after a successful init leaves the cache in a defined state, since current_signature flips to None and _is_cache_stale() returns False. Neither is a behavior change: both were already the intended contract, preserved verbatim from the pre-fix mtime-only code (which also returned False once the file could no longer be stat-ed). Record the reasoning inline and add regression tests that pin each contract so a future change cannot alter either silently: - test_same_mtime_same_size_swap_is_stale: a same-length server-name swap that leaves mtime AND size unchanged (the precise scenario from review, sharper than the existing same-mtime test, which also changes size) is still caught only because the sha256 is computed unconditionally. - test_config_deleted_after_init_is_not_stale: deleting the config file after init keeps the cache serving its last-known-good MCP tools instead of invalidating into an unconfigured state. Both new tests were confirmed to fail against a deliberately reintroduced version of the regression they guard (hash short-circuit / removed None-guard), then confirmed to pass against the real code. |

* fix(tools): escape MCP tool names rendered into deferred prompts get_deferred_tools_prompt_section and get_mcp_routing_hints_prompt_section list MCP tool names into the <available-deferred-tools> and <mcp_routing_hints> system-prompt blocks without escaping, while the mirror get_skill_index_prompt_section (per its docstring) does escape. An MCP name is taken verbatim from an external server, so a crafted name could close the block and forge a framework tag. Escape names (and routing keywords) at render, mirroring the skill-index section. * fix(mcp): validate tool names at the load boundary Escaping at render only neutralizes < > &, so a tool name with newlines or markdown still injects free-form text into the deferred-tools prompt block. Deferred (tool_search) tools are never bound, so the provider's function-name check never runs on them. Drop any MCP tool whose name is not a valid identifier (^[A-Za-z0-9_-]+$) in get_mcp_tools() — the same charset the provider enforces at bind time — before it can enter the catalog or the prompt. Render-time html.escape stays as defense-in-depth. Mirrors the load-time skill-name validation in skills/storage/skill_storage.py. |

get_initial_oauth_headers() now wraps each server's token fetch in try/except so one broken OAuth server does not abort the entire multi-server MCP tool load (which returned [] from the outer except, dropping every server's tools). _fetch_token() now captures a rotated refresh_token from the token response and updates the in-memory McpOAuthConfig so subsequent refreshes use the latest value instead of the stale original, which fails with invalid_grant on providers that rotate refresh tokens (Auth0, Okta, Google, etc.). * fix(mcp): synchronize session pool singleton lifecycle Parity follow-up to #3778 (skill storage) and #3730 (sandbox provider). get_session_pool() already serialised creation with _pool_lock, but its fast-path check and final return read the global separately, and reset_session_pool() cleared it with no lock. A reset_mcp_tools_cache() (reachable via the /api/mcp/cache/reset admin endpoint) racing a concurrent get could null the singleton between the None-check and the return, handing the caller None despite the -> MCPSessionPool annotation. Build and return the pool inside _pool_lock with a double check, and clear it under the same lock in reset_session_pool(). The critical section is tiny and never awaits, so holding the threading.Lock is safe from both the async and sync/worker-thread paths. No behavior change for single-threaded callers. * fix(mcp): route tools by source server to fix prefix-collision mis-routing get_mcp_tools() flattened the per-server tool lists and then re-derived each tool's server by scanning servers_config for a name that is a prefix of the (prefixed) tool name, taking the first match. When one server name is a prefix of another (e.g. "web" and "web_scraper"), a "web_scraper_search" tool matches "web" first, so it is pooled under the wrong server and invoked with the wrong stripped name — the call fails, or for mixed transports the stdio tool loses session pooling. Route each tool by the server that actually produced it (tools_by_server[i] corresponds to the i-th server in servers_config), keeping the prefix guard so unprefixed tools still fall through unwrapped. * feat(mcp): add per-server tool_call_timeout for MCP tool calls Add a configurable timeout for individual MCP tool calls to prevent agent runs from blocking indefinitely when an MCP server becomes unresponsive (e.g., rate-limited HTTP API, hung subprocess). Uses the MCP SDK's built-in read_timeout_seconds parameter on ClientSession.call_tool, which handles the timeout within the session's own task — avoiding cross-task cancellation issues with the session pool (ref #3379, #3203). Config field is named tool_call_timeout (not timeout) to avoid collision with langchain-mcp-adapters' existing timeout field on HTTP/SSE connections. Closes #3840 * fix(mcp): read tool_call_timeout from McpServerConfig, not connection dict The previous implementation put tool_call_timeout into the connection dict returned by build_server_params, which langchain's create_session then passed to _create_stdio_session(), causing TypeError. Now reads the timeout directly from ExtensionsConfig.mcp_servers where the wrapper is built, keeping it out of the connection dict entirely. * fix(mcp): migrate local MCP-produced files into sandbox outputs (#3597) Stdio MCP servers (e.g. Playwright) write files to host paths that the sandbox/artifact API cannot resolve, since it only serves paths under /mnt/user-data. Copy local files referenced by ResourceLink results into the thread's sandbox outputs dir and rewrite their URIs to /mnt/user-data/outputs/... so they become readable. Also scope pooled MCP sessions by user_id:thread_id instead of thread_id alone, matching the per-(user_id, thread_id) filesystem isolation. * fix(mcp): restrict file migration to trusted source roots (#3597) Add a source-root allowlist to the MCP file-migration path so a malicious or buggy MCP server cannot have us copy arbitrary host files (e.g. /etc/passwd) into a thread's outputs directory, from where the artifact API would serve them. Files are migrated only when located under the OS temp dir (Playwright's default), the thread's own user-data tree, or an operator-configured root via DEERFLOW_MCP_MIGRATION_SOURCE_ROOTS. Expand test coverage with allowlist/security cases (path escape refusal, trusted-root acceptance), URL-encoded file:// paths, converter content branches (image/embedded/error/structured), and copy/resolve failure fallbacks. * fix(mcp): harden local file migration into sandbox outputs Address robustness and security gaps in the MCP ResourceLink file migration: - Set migrated files to 0o644 so a differently-UID sandbox container can read them, instead of inheriting the source's (possibly 0o600) mode. - Enforce the 100MB size cap during the copy (chunked, byte-counted) rather than from a prior stat(), closing the grow-after-stat TOCTOU. - Create the destination atomically with O_CREAT|O_EXCL to remove the check-then-create name-collision race. - Document the shared-$TMPDIR multi-tenant read surface and mitigation. This eliminates the anyio "Attempted to exit cancel scope in a different task than it was entered in" RuntimeError that surfaced when stdio MCP tools were used via the sync tool wrapper (which spins up and tears down event loops across tasks). Also harden the pool lifecycle: - track in-flight session creation per (server, scope) to dedupe concurrent get_session() calls for the same key - make close_scope/close_server/close_all/close_all_sync cover both established entries and in-flight creations so sessions cannot be resurrected or leaked after close - handle cross-loop preemption of an in-flight creation by cancelling the stale owner task instead of only signalling it - define close_all_sync() semantics for a running loop on the current thread (signal-only, async completion) and route reset_mcp_tools_cache through a deterministic async close in that case * fix(mcp): avoid reset deadlock on running loop cache reset * fix(mcp): address session pool review feedback |

* fix(mcp): persist MCP sessions across tool calls for stateful servers MCP tools loaded via langchain-mcp-adapters created a new session on every call, causing stateful servers like Playwright to lose browser state (pages, forms) between consecutive tool invocations within the same thread. Add MCPSessionPool that maintains persistent sessions scoped by (server_name, thread_id). Tool calls within the same thread now reuse the same MCP session, preserving server-side state. Sessions are evicted in LRU order (max 256) and cleaned up on cache invalidation. Fixes #3054 * fix(sandbox): add group/other read permissions to uploaded files for Docker sandbox (#3127) When using AIO sandbox with LocalContainerBackend, uploaded files are created with 0o600 (owner-only) permissions by the gateway process running as root. The sandbox process inside the Docker container runs as a non-root user and cannot read these bind-mounted files, causing a "Permission denied" error on read_file. Add `needs_upload_permission_adjustment` attribute to SandboxProvider (default True) to indicate that uploaded files need chmod adjustment. LocalSandboxProvider opts out (same user). Add a generic extension point for registering custom MCP tool
interceptors through `extensions_config.json`. This allows downstream
projects to inject per-request header manipulation, auth context
propagation, or other cross-cutting concerns without modifying
DeerFlow source code.
Interceptors are declared as Python callable paths in a new
`mcpInterceptors` array field and loaded via the existing
`resolve_variable` reflection mechanism:
