feat(memory): built-in FTS5/BM25 retrieval adapter (#4360)
* feat(memory): integrate FTS5 retrieval adapter

* deps: add jieba as default dependency for Chinese tokenization

Without jieba, FTS5 unicode61 tokenizer treats entire Chinese sentences
as single tokens, making single-character or sub-phrase searches
impossible (e.g. '吃' or '油泼面' returns 0 hits against
'用户喜欢吃油泼面'). jieba segments Chinese text into meaningful tokens
before indexing.

* fix(memory): avoid treating hyphens as FTS5 operators

* feat(memory): make Chinese tokenization optional

* fix(memory): warm every requested retrieval scope

* fix(memory): close retrieval resources on shutdown

* fix(memory): close backend when shutdown flush fails

* fix(memory): recreate corrupt retrieval index

* fix(memory): tolerate partial retrieval rebuilds

* fix(memory): warm retrieval index in background

* fix(memory): preserve shutdown flush budget

* fix(memory): stop retrying partial lazy rebuilds

* fix(memory): close retrieval through storage

* refactor(memory): simplify retrieval scope limit

* docs(memory): clarify retrieval shutdown lifecycle

feat(memory): memory message processing (#4447)
* feat(memory): signals-based update pipeline + always-on watermark/trivial filter

Refactor the DeerMem memory update pipeline (message_processing -> queue ->
updater) around a signals frozenset seam, replacing the
(filtered, correction_detected, reinforcement_detected) 3-tuple with
(filtered, signals: frozenset[str]) end to end.

message_processing:
- Externalize signal-detection patterns to YAML (message_patterns/*.yaml).
- Extend signals from correction/reinforcement to a 6-class set
  (correction/reinforcement/preference/identity/goal/decision); detect_signals
  returns a frozenset aligned with the fact category enum.
- Pure-acknowledgment turns ("ok"/"好的"/...) are always filtered out before
  enqueue (whole-message fullmatch), saving an extraction LLM call.

queue (core/queue.py):
- In-memory list + debounce timer, with flush_sync (graceful-shutdown drain
  that joins an in-flight worker under a hard timeout) and queue_max_depth
  backpressure (signal-bearing updates always admitted; QueueFull otherwise).
- Same-key updates coalesce with a signal union; per-batch success/fail summary.

updater (core/updater.py):
- head500+tail500 message truncation (replaces the 1000-char head chop).
- Always-on per-thread watermark: feed only messages added since the last
  extraction. The watermark is in-memory and is not advanced on failure, so a
  failed/lost update is re-fed on the next conversation turn.
- [MANUAL] prompt marker for user-authored facts (source.type="manual").
- Post-invoke extraction_callback (host-injected) emitting facts_extracted /
  facts_accepted / rejected_low_confidence; the host default logs metrics and
  flags >60% rejection.

Confidence filtering remains in _apply_updates (the existing
fact_confidence_threshold check); there is no separate write gate.
Consolidation stays opt-in (lossy). The ABC add/add_nowait signature is
unchanged, so the summarization flush hook and host are unaffected.

Tests: add test_message_processing_signals, test_updater_truncation,
test_updater_watermark; update queue/updater/consolidation/staleness/pluggable
tests for the signals seam.

* fix(memory): harden update pipeline per PR review

- Catch QueueFull in DeerMem.add/add_nowait so backpressure degrades to
  'update skipped' instead of propagating into after_agent /
  summarization_hook and breaking the agent run (peer middlewares
  self-guard; MemoryMiddleware was the lone exception). Emergency
  (add_nowait) always admits under backpressure -- its data cannot be
  re-fed next turn.
- Rewrite the watermark from index-based to content/identity-based
  (_message_identity + _feed_after_watermark) so it stays correct when
  summarization removes the conversation front -- an index watermark
  pointed at the wrong message and silently skipped un-extracted tail
  turns. The emergency flush bypasses the watermark (bypass_watermark on
  ConversationContext, threaded through update_memory) and coexists with
  (does not replace) a pending normal update, so a flush cannot drop a
  pending update's un-extracted tail.
- Populate facts_accepted / rejected_low_confidence inside _apply_updates
  at the real confidence-filter site (passed_threshold) instead of
  re-deriving the threshold in _finalize_update -- eliminates metric drift.
- Emit extraction metrics in a finally with an 'attempted' flag so
  exception failures (parse error, apply_changes raise after retry) are
  observable, not only the happy path.
- Re-detect signals on the post-watermark feed for the extraction hint so
  it no longer references turns the LLM cannot see; admission-time signals
  still drive backpressure.
- Move the post-batch reschedule inside the queue lock to close a
  non-atomic self._timer race with a concurrent add.

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(memory): address follow-up review nits (LRU, metric name, docstring)

- Bound the in-memory watermark cache with a configurable LRU
  (watermark_max_keys, default 4096, 0=unbounded). A dropped key re-extracts
  one batch on that thread's next turn (the documented restart behavior), so
  eviction is safe and preserves the content-identity watermark's
  front-removal guarantee. Adds _watermark_get/_watermark_set helpers and a
  bounded-LRU regression test.
- Rename the extraction metric facts_accepted -> facts_passed_confidence so
  the name matches what the >60% rejection-rate warning assumes (a
  confidence-gate signal, not a persisted-fact count); drop the stale
  "historical semantics" justification. Brand-new callback, one consumer.
- Fix the stale test_message_processing_signals module docstring: the signals
  seam is already swapped to frozenset, and a stale stage-numbering prefix is
  removed.

[feat] memory: pluggable MemoryManager interface for backend onboarding (#4326)
* refactor(memory): pluggable MemoryManager interface for backend onboarding

Optimize the MemoryManager interface layer so new backends (mem0/openviking)
onboard with less code and the contract stays stable as capabilities are
added. A minimal backend now implements only from_config + add + get_context
(verified by test_memory_manager_interface.py::_MinimalBackend onboarding via
the factory); the factory no longer knows a backend's private hooks.

- MemoryManager: ABC -> pydantic BaseModel; three-tier methods (tier-1
  add/get_context abstract; tier-2 management defaults; tier-3 optional hooks
  warm/reload/fact + on_pre_compress/on_turn_start). Dropped 3 self-serving
  hooks. 6 hasattr probe sites -> direct call + try/except NotImplementedError.
- from_config classmethod: factory thins to resolve + inject storage_path +
  collect host hooks + call from_config; DeerMem-specific hook consumption
  moved from factory to DeerMem.from_config.
- Invariants: @model_validator (mode='tool' requires search via supports_search
  ClassVar); DeerMemConfig storage_path-is-file check moved here from factory.
- Async: aadd/aget_context/asearch default to the sync path (speculative).
- Callbacks: MemoryCallbacks + LangfuseMemoryCallbacks; on_memory_llm_call
  subsumes tracing_callback (same signature/timing/mutation); deleted the
  tracing_callback field. DeerMem decoupled from langfuse (portability).
- noop keeps read-op empty overrides (avoids router 500s on the
  disable-memory-via-noop path); only delete/export inherit the base raise.

Behavior preserved: 661 passed / 13 skipped. Docs: backends/README.md rewritten
(three-tier + from_config + callbacks); samples README updated; removed stale
private doc paths.

* fix(memory): 501 on unsupported read/manage endpoints + accurate warm log

Review follow-up on the three-tier MemoryManager refactor.

- Read/manage endpoints (GET /memory, /memory/export, /memory/status,
  DELETE /memory, POST /memory/import) and the /memory/reload fallback now
  catch NotImplementedError -> 501, matching the fact-CRUD endpoints. The
  hasattr->try/except migration had skipped these: they were @abstractmethod
  before (every backend implemented them, so they never raised), so once they
  became tier-2 default-raise a minimal backend (only add + get_context) hit a
  raw 500 -- there is no global NotImplementedError handler. get_memory is
  shared via _get_memory_or_501 (covers /memory, export, status, reload
  fallback). noop is unchanged: its read-op empty overrides never raise.
- warm() base default returns None (tri-state: True=warmed, False=failed,
  None=nothing to warm) so the Gateway lifespan logs "skipping" for a
  non-DeerMem backend (e.g. noop) instead of the inaccurate "warmed
  successfully" it never earned. DeerMem.warm keeps True/False.
- Tests: 6 router 501 tests (read/manage + reload fallback) + 2 lifespan
  warm-log tests (None->skipping, False->warning); conformance/pluggable
  assert warm() is None.

705 passed / 13 skipped; lint clean.

* fix(memory): review follow-ups - search-flag consistency, client reload, backend_config purity

Address review feedback on the three-tier MemoryManager refactor:

- [Medium] supports_search/search drift: the invariant now requires the
  supports_search ClassVar flag to MATCH whether search() is actually
  overridden (type(self).search is not MemoryManager.search), so the flag
  can't drift from the impl. Catches both directions at instantiation: a
  backend that overrides search() but forgets supports_search=True (was a
  misleading tool-mode rejection), and one that sets the flag without
  overriding (was a runtime NotImplementedError on the first memory_search).
  noop sets supports_search=True to match its search() override. Conformance
  adds drift + consistent-backend tests.
- [Low] client.reload_memory fallback: wrap the get_memory fallback so a
  minimal backend (only add + get_context) surfaces a clean NotImplementedError
  ("implements neither reload_memory nor get_memory") instead of an uncaught
  propagation -- mirrors the router's 501. Test added.
- [Low] backend_config purity: DeerMem.from_config restores backend_config to
  the pure data the host passed after model_post_init parses the injected hooks
  into DeerMemConfig (self._config, PrivateAttr); the field stays serializable
  (no callables/LLM) and matches the README ("host hooks NOT in backend_config").
  Test asserts purity + hooks wired.
- [Low] CHANGELOG: breaking-change note that mode='tool' + non-search backend
  now fails fast at startup (was silently empty) so operators recognize it on
  upgrade.
- [Nit] .gitignore: drop the env-specific .tmp-pytest/ entry (--basetemp is
  local-only, not make test/CI).

709 passed / 13 skipped; lint clean.

Co-Authored-By: Claude <noreply@anthropic.com>

* docs(changelog): correct memory tool-mode fail-fast note

The CHANGELOG entry said mode='tool' + a non-search backend "(e.g. noop)"
fails fast at startup, but noop overrides search() (returns []) and sets
supports_search=True (required by the consistency invariant), so noop IS
search-capable and noop+tool does NOT fail fast. The fail-fast only affects a
custom backend that onboards without overriding search(). Reworded to drop the
misleading noop example and state both shipping backends implement search().

feat(uploads): lazy-load historical files via list_uploaded_files tool (#4174)
* feat(uploads): lazy-load historical files via list_uploaded_files tool

Replace per-turn injection of all historical upload metadata with on-demand
discovery via a new `list_uploaded_files` built-in tool, following the same
deferred-discovery pattern used by skills.

- Rename <uploaded_files> block to <current_uploads> (current-run files only)
- Add list_uploaded_files tool with include_outline: bool|list[str]
- Extract outline helpers to shared deerflow/utils/file_outline.py
- Update system prompt to reflect lazy-loading behaviour
- Historical file scan removed from UploadsMiddleware.before_agent()

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(uploads): clear uploaded_files state when no new files in current turn

When before_agent() returns None on empty turns, the LastValue
uploaded_files field retains the previous turn's filenames.
list_uploaded_files then incorrectly excludes those files as
"current-run" files, making them invisible until the next upload.

Fix: return {"uploaded_files": []} instead of None to explicitly
clear state. Add two-turn regression test covering the exact
scenario from review feedback.

Co-Authored-By: Claude <noreply@anthropic.com>

* fix: resolve CI lint errors and stale test assertion from merge

- Split long prompt line to fit 240-char limit
- Add missing `Any` import in list_uploaded_files_tool
- Remove unused `re` import in file_conversion (outline code moved)
- Remove unused `os` import in middleware test
- Fix test assertion: <uploaded_files> → <current_uploads> after main merge

* fix: add current_uploads to input sanitization exempt tags

The lazy-loading PR renamed <uploaded_files> to <current_uploads>.
The anti-drift guard scans all framework XML blocks and requires each
to be either blocked or explicitly exempted. current_uploads wraps
trusted server-generated file metadata, not user input, so it belongs
in the exempt set.

Co-Authored-By: Claude <noreply@anthropic.com>

* test: regenerate replay golden after uploaded_files state change

before_agent now returns {"uploaded_files": []} instead of None,
adding uploaded_files to SSE values events. Regenerated via
DEERFLOW_WRITE_GOLDEN=1.

Co-Authored-By: Claude <noreply@anthropic.com>

* fix: review feedback — memory pipeline, stale tags, state clearing, nits

- Match both tags in memory stripping pipeline (uploaded_files|current_uploads)
- Remove stale uploaded_files from _BLOCKED_TAG_NAMES
- Clear uploaded_files on all before_agent early-return paths
- Fix ponytail: stray word in file_conversion re-export comment
- Remove dead total_omitted branch in _format_omitted_summary
- ruff format fixes

Co-Authored-By: Claude <noreply@anthropic.com>

* fix: block current_uploads, sanitize only original user content

Per review feedback: instead of exempting <current_uploads> (which
allows user forgery), move it to _BLOCKED_TAG_NAMES and change
InputSanitizationMiddleware._process_request to scan only the
original user content (ORIGINAL_USER_CONTENT_KEY) when available.
Server-injected trusted blocks are no longer checked against the
blocked-tag denylist.

fix: third-round review feedback — state visibility, sanitization, regex, nits

- list_uploaded_files_tool: logger.warning instead of silent try/except
  on runtime.state read failure (High)
- input_sanitization_middleware: _extract_text_from_content skips empty
  text blocks to match message_content_to_text behaviour; rfind fallback
  path logs warning for observability (Medium)
- memory pipeline regexes: backreference (?P<tag>)(?P=tag) in
  message_processing.py and prompt.py (Low)
- file_conversion.py: re-export moved to top of file (Low)
- Tests: middleware→tool state bridge test; integrated forged-tag +
  multimodal sanitization tests

* @
fix: 4th-round review — denylist, sanitization, scandir, nits

- Add "uploaded_files" back to _BLOCKED_TAG_NAMES (old tag still processed by
  deermem; user forgery must be escaped) (consistency)
- Fix inaccurate rfind-fallback comment: UploadsMiddleware keeps string as
  string, fallback is unreachable for strings (doc fix)
- Distinguish "empty string key" (upload without text) from "non-string key"
  (caller forgery) so empty-text uploads never escape the server block (edge)
- Merge dual os.scandir(uploads_dir) calls into one list re-use (minor)
- Add comment on .md sibling skip known limitation: user-uploaded .md files
  whose stem collides with a converted doc are hidden (boundary, no code change)

fix: tighten rfind-failure fallback — distinguish server blocks from user blocks

When _extract_text_from_content and message_content_to_text disagree on
multimodal list content and rfind fails, use content[0] (server-injected
<current_uploads> block) vs content[1:] (user blocks) to sanitize only
user blocks. Raw strings and non-standard dict blocks that
_extract_text_from_content misses are now also sanitized.

Non-distinguishable paths (< 2 text blocks, non-list content) still
degrade to full sanitization (safe — server block may be escaped but
user forgery never leaks). All fallback paths log via logger.warning.

fix: correct comments referencing text_blocks → content in rfind fallback

* fix: 5th-round review — dead code, subagent gating, integration test, perf, consistency

- Delete unreachable ORIGINAL_USER_CONTENT_KEY guard in rfind fallback
  branch (original_user_content guaranteed non-empty str at that point)
- Remove list_uploaded_files from BUILTIN_TOOLS; add include_upload_tool
  param to get_available_tools(), default True; task_tool.py passes False
  so subagents no longer receive a tool whose state exclusion is broken
- Add integration test exercising real create_agent graph (not mocked
  runtime.state) to verify LangGraph propagates before_agent state writes
  into ToolRuntime.state during same-turn tool calls
- Cache DirEntry.stat() st_size in candidates tuple to avoid second
  per-file syscall in the rendering loop
- Make the upload-tag pre-check case-insensitive (content_str.lower())
  to match _UPLOAD_BLOCK_RE re.IGNORECASE

* fix(channels): pass files metadata through _human_input_message() for IM uploads

_human_input_message() was not passing additional_kwargs.files to the
downstream message. UploadsMiddleware read no files, wrote
uploaded_files=[], and list_uploaded_files reported same-run IM
attachments as historical files (fancyboi999 repro).

Fix: add files parameter to _human_input_message(), call site passes
files=uploaded. Regression test locks the contract.

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(channels): remove legacy <uploaded_files> manual prepend to fix double-injection regression

Commit 8d86dbf6 added files= pass-through to UploadsMiddleware but
left the manual _format_uploaded_files_block() prepend in place.
Every IM attachment reached the model twice — once via the legacy
<uploaded_files> block and once via <current_uploads>.

This commit removes the manual prepend and the now-dead
_format_uploaded_files_block() function. UploadsMiddleware is the
sole upload-context producer for both IM and web paths.

Reported-by: fancyboi999 (PR review)
Co-Authored-By: Claude <noreply@anthropic.com>

* docs: update #4212 issue body to reflect completed fixes and narrowed remaining scope

* chore: remove temporary scratch file

* fix(middleware): neutralize user-derived values inside <current_uploads> block

Upload-derived filenames, paths, outline titles, and preview text are
interpolated verbatim inside the trusted <current_uploads> wrapper,
which InputSanitizationMiddleware exempts from sanitization. A crafted
filename or document heading containing blocked authority tags would
bypass the guardrail and enter model context as trusted framework data.

Fix: call neutralize_untrusted_tags() on all four user-derived values
inside _format_file_entry(), preserving the outer <current_uploads>
wrapper untouched.

Reported-by: fancyboi999 (P1 security review)
Co-Authored-By: Claude <noreply@anthropic.com>

* fix(middleware): neutralize extension labels in omitted-file summary

Files exceeding the 10-item context cap bypass _format_file_entry().
Their extensions, derived from user-controlled filenames via
_extension_label(), were interpolated verbatim into the trusted
<current_uploads> wrapper — another path for blocked authority tags
to escape the guardrail.

Fix: neutralize extension values inside _extension_label(), the
single extraction point for all extension labels.

Reported-by: fancyboi999 (P1 security review)
Co-Authored-By: Claude <noreply@anthropic.com>

* fix(tools): neutralize user-derived values in list_uploaded_files tool result

Apply neutralize_untrusted_tags() to every model-visible user-derived value
returned by list_uploaded_files: filename, virtual path, extension, outline
titles, outline preview lines, and omitted-file extension summary.

This closes the last remaining injection bypass in the upload lazy-loading
path - the <current_uploads> block and its omitted summary were already
neutralized (previous commits), but the list_uploaded_files tool produced
a second exit for the same attacker-controlled metadata that
ToolResultSanitizationMiddleware did not cover.

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(tests): add missing include_upload_tool=False to task_tool mock assertions

PR #4174 added include_upload_tool parameter to get_available_tools().
task_tool.py correctly passes include_upload_tool=False for subagents
but 5 existing tests' assert_called_once_with expectations were not
updated, causing CI failures.

fix(memory): consolidated facts inherit expected_valid_days from sources (#4225)
* fix(memory): consolidated facts inherit expected_valid_days from sources

Consolidation (#3996) and per-fact expected_valid_days (#4143) were both
authored by the same contributor but never connected: the consolidated
new_fact carried the newest source's createdAt but no expected_valid_days,
so _effective_fact_staleness_age fell back to the global staleness_age_days.
A merge of several 200-day-old stable facts (each evd=3650) would land with
no evd, read as a 90-day window, and re-enter the staleness candidate set on
the very next cycle - the merge discarded the lifetime signal of the
underlying information and contradicted consolidation's premise (these are
stable, related facts worth synthesising).

Fix: the merged fact inherits expected_valid_days set so it is re-reviewed at
the EARLIEST source review deadline (min(createdAt + expected_valid_days)
across sources, relative to the merged fact's createdAt = the newest source's).
A merge combines details from every source, so a volatile sub-detail (evd=7)
must not inherit a stable source's 3650-day window and escape staleness review
for years - staleness KEEP/REMOVE is the only path that re-validates a merged
fact, so biasing toward the soonest deadline keeps uncertain merges re-checked
sooner. A source already past its deadline yields a minimal positive window
(review next cycle) rather than the global fallback, which would defer an
overdue review. Capped at the creation-time staleness_max_lifetime_multiplier
like any new fact. Omitted when no source carries a valid evd (legacy facts
fall back to the global age at read time, matching pre-feature behaviour).

DRY: extract _read_expected_valid_days(fact) -> int | None, the shared type
rule (int/float, reject bool, coerce to int BEFORE the > 0 guard) previously
inlined in four places - _normalize_memory_update_fact,
_effective_fact_staleness_age, the newFact creation cap, and consolidation
inheritance. All four call the single helper. Coercing before the guard
matters for values in (0, 1): 0.5 passes a raw > 0 check but truncates to 0,
which would violate the helper's "positive int or None" contract; the order
now matches the original _normalize_memory_update_fact rule.

No prompt/schema change: consolidation's prompt does not surface source evd to
the LLM, so asking the model to assign a merged lifetime would be guessing
without signal. Source inheritance is deterministic and always available.

Tests: consolidation evd cases now use time-stable createdAt (relative to now
via a _days_ago helper) covering - earliest-deadline selection, creation-cap
clamp, omit when no source evd, volatile source governs the deadline (and
re-enters staleness next cycle), overdue source clamps to a minimal window,
float coercion. Plus TestReadExpectedValidDays / TestEffectiveFactStalenessAge
regression cases for the (0, 1) coercion-order fix.

* fix(memory): reject non-finite expected_valid_days before int coercion

The shared _read_expected_valid_days helper (introduced when consolidating the
evd type rule across four call sites) coerces with int(raw) before the > 0
guard - reversing the original _normalize_memory_update_fact order so that a
fractional 0.5 does not leak as 0. But int(raw) raises for non-finite floats:
int(nan) raises ValueError and int(inf)/int(-inf) raise OverflowError. Python's
JSON decoder accepts NaN / Infinity as floats by default, so a single malformed
expected_valid_days in a hand-edited memory.json would abort staleness selection
or consolidation instead of falling back to the global lifetime.

On main, _effective_fact_staleness_age checked raw > 0 first, so NaN fell back
safely (nan > 0 is false) - but inf did NOT (inf > 0 is true, so main also
crashed on inf). This helper is now the persisted-fact read path for both
staleness and consolidation, so the regression (and the pre-existing inf crash)
must be closed here.

Fix: require math.isfinite(float(raw)) before the int() coercion, then keep
the existing positivity check and fallback. NaN / +/-inf all return None, so
callers fall back to the global staleness_age_days. Normal int/float values
(including large ones) are unaffected - isfinite is a no-op for them.

Tests:
- TestReadExpectedValidDays.test_rejects_non_finite_values - NaN, inf, -inf
  return None (not raise).
- TestEffectiveFactStalenessAge.test_falls_back_for_non_finite_values - the
  persisted-fact read path returns the global age for each, no raise.
- test_consolidation_with_non_finite_source_evd_does_not_raise - end-to-end:
  a NaN-evd source merged with a stable source does not abort consolidation;
  the NaN source's effective lifetime falls back to the global 90 and its
  deadline participates in the earliest-deadline computation.

* test(memory): hoist _select_stale_candidates import + tidy deadline docstring

Two review nits from the latest pass:

- `_select_stale_candidates` was imported inline inside three test methods;
  hoisted to the module-level import block so the dependency is declared once.
- `test_consolidated_evd_volatile_source_with_equal_created_at_future_deadline`
  had an abandoned calculation in its comment ("3 + 7 = 10 ... minus 3 already
  elapsed = 7? No:") that could mislead future readers into thinking
  elapsed-since-creation factors into the inherited window. Collapsed to a
  single clear line stating the window is relative to the merged createdAt,
  regardless of the source's current age.

* fix(memory): reject huge-int expected_valid_days above timedelta.max.days

_read_expected_valid_days routed every numeric value through float(raw) for the
math.isfinite guard, but Python's JSON decoder parses an integer literal with
no decimal point as an arbitrary-precision int (unlike 1e400, which decodes to
float inf). So a hand-edited memory.json carrying "expected_valid_days": 10**400
raised OverflowError in float(raw) before math.isfinite was ever called -
exactly the malformed-field-aborts-everything scenario the helper's docstring
claims to prevent.

The earlier non-finite fix only closed the float cases (NaN / +/-inf / 1e400).
A huge int below the float limit but above timedelta.max.days (e.g. 10**12)
would pass the helper and raise OverflowError downstream in
timedelta(days=evd) during staleness selection or consolidation - the same
crash fancyboi999 flagged for extend_by_days, just reached via a stored evd.

Fix: branch on type so an int never passes through float() (matching the
reviewer's suggestion), AND cap the returned int at timedelta.max.days
(999999999) so the downstream timedelta(days=evd) call cannot overflow either.
The float branch keeps the isfinite + int() coercion. Both branches share the
0 < evd <= timedelta.max.days positivity/range check.

Normal values are unaffected - any legitimate expected_valid_days is far below
the cap (the config ceiling staleness_max_extension_days tops out at 36500).

Tests (all three layers):
- TestReadExpectedValidDays.test_rejects_huge_int_above_timedelta_max - 10**400,
  10**12, 10**9, timedelta.max.days+1 return None; timedelta.max.days itself
  is accepted.
- TestEffectiveFactStalenessAge.test_falls_back_for_huge_int_above_timedelta_max
  - the persisted-fact read path returns the global age, no raise.
- test_consolidation_with_huge_int_source_evd_does_not_raise[1e400|1e12|1e9] -
  parametrized end-to-end: a huge-int-evd source merged with a stable source
  does not abort consolidation; the bad source falls back to the global 90.

* fix(memory): guard datetime arithmetic, not just timedelta construction

The huge-int fix capped _read_expected_valid_days at timedelta.max.days, but
that only proves timedelta(days=evd) can be constructed - adding it to a real
fact timestamp still overflows datetime.max. @fancyboi999 reproduced it: a
source with expected_valid_days=timedelta.max.days raises
"OverflowError: date value out of range" at dt + timedelta(...) in the new
consolidation deadline calculation. capping at timedelta.max.days was another
patch chasing the next overflow boundary, not a real close.

Root cause: the helper was doing datetime-range validation, but the safe bound
depends on the datetime the evd is added to, not on the evd alone. So the
responsibility moves to the arithmetic site, with try/except as the terminal
guard - no concrete upper bound to be wrong about.

Changes:
- _read_expected_valid_days returns any positive int (huge ints included, not
  routed through float). Its job is type/positivity validation only.
- New _safe_add_days(dt, days) -> datetime | None wraps dt + timedelta(days),
  returning None on OverflowError/ValueError. This is the terminal guard -
  there is no further boundary to overflow because try/except catches any
  datetime-range failure regardless of magnitude.
- _select_stale_candidates uses _safe_add_days(now, -effective_age); a None
  result means the window is unrepresentably large, so the fact cannot yet be
  stale and is skipped (not selected).
- Consolidation computes each source's deadline via _safe_add_days; a source
  whose deadline overflows falls back to the global staleness_age_days deadline
  (same treatment as a legacy no-evd source), so one malformed field cannot
  abort the merge.

Normal values are unaffected - any legitimate expected_valid_days is far below
the overflow boundary (the config ceiling staleness_max_extension_days tops
out at 36500).

Tests:
- TestSafeAddDays: normal/negative shifts; 10**400/10**12/10**9 return None;
  timedelta.max.days (the exact reproduced value) returns None, not raises.
- TestSelectStaleCandidates.test_huge_evd_does_not_abort_selection: a fact with
  a huge evd is skipped, not selected, and selection does not raise.
- test_consolidation_with_huge_int_source_evd_does_not_raise now parametrized
  over [1e400, 1e12, 1e9, timedelta.max.days] - the last is the value that
  constructs a valid timedelta but overflows datetime arithmetic.
- Helper/read-path tests updated to assert huge ints are returned as-is (the
  overflow guard is no longer in the helper).

feat(memory): memory template externalization (#4286)
* feat(memory): template externalization — externalized prompts + signal patterns

Externalize two categories of hardcoded content in the DeerMem memory
backend so operators can customise them without touching Python code.

Prompt externalization (plugin 06):
- 4 memory extraction prompts moved from Python string constants to YAML
  files under core/prompts/ (consolidation / fact_extraction /
  memory_update.chat / staleness_review).
- load_prompt(name) and load_prompt_messages(name, variables) loaders.
- memory_update uses the chat format (system / user message split) for
  prompt-caching-friendly system prefixes; other prompts stay text.
- The extraction callback + per-agent prompt directories + Jinja2
  dependency are intentionally not included (minimal surface).
- Compatible with the upstream prompt additions from #4143
  (expected_valid_days, staleFactsToExtend, KEEP/REMOVE/EXTEND in
  staleness review).

Signal-pattern externalization (plugin 07, regex only):
- Correction and reinforcement detection patterns externalised to
  core/message_patterns/{correction,reinforcement}.yaml.
- load_patterns(name, patterns_dir) loader with bundled defaults.
- detect_correction / detect_reinforcement accept a keyword-only
  patterns= parameter; signatures are backward-compatible.
- patterns_dir config field added to DeerMemConfig.
- Importance scorer (importance.py, build_importance_scorer,
  _prepare_update changes) is NOT included — deferred to a later PR.

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(memory): fail loudly on invalid yaml in prompt/pattern loaders

Replace silent error handling in load_prompt / load_prompt_messages /
load_patterns so malformed yaml or missing required keys raise ValueError
with the file path rather than a raw YAMLError traceback or silent
empty-string / empty-list return.

Changes:
- load_prompt: YAMLError -> ValueError(path); missing/empty 'template'
  key -> ValueError
- load_prompt_messages: YAMLError -> ValueError(path); missing/empty
  'messages' key -> ValueError; KeyError from .format (placeholder
  mismatch) -> ValueError
- load_patterns: YAMLError -> ValueError (was silent warn+return []).
  OSError still degrades (permission, not format). Not-a-list yaml
  -> ValueError (was silent warn+return []).

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(memory): wire prompts_dir through updater, fail-loud patterns_dir, bump config_version

Addresses PR feedback on the template-externalization PR:

P1 — Wire prompts_dir into the DeerMem update path:
- Add prompts_dir field to DeerMemConfig (default None = bundled defaults).
- Thread it through DeerMem -> MemoryUpdater.__init__(prompts_dir=).
- _build_staleness_section / _build_consolidation_section accept
  prompts_dir= keyword and call load_prompt() instead of relying on
  module-level shim constants.
- _prepare_update_prompt passes prompts_dir to load_prompt_messages
  and to both section builders.
- Add _PROMPT_CACHE to load_prompt so repeated lookups (once per
  memory-update cycle) do not re-read yaml from disk.

P2 — Explicit patterns_dir must find its files:
- When patterns_dir is explicitly set and a YAML file is missing,
  load_patterns() raises FileNotFoundError instead of silently caching
  an empty list. Bundled defaults (patterns_dir=None) still log a
  WARNING and return [] for a missing bundled file (packaging bug).

P3 — Bump config_version and sync Helm:
- config.example.yaml: 26 -> 27
- deploy/helm/deer-flow/values.yaml: 26 -> 27
- deploy/helm/deer-flow/README.md: 26 -> 27
- scripts/check_config_version.sh confirms parity.

Tests: 224 passed (218 memory + 6 config_version).
Lint: ruff check + ruff format --check pass.

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(memory): cache load_prompt_messages, validate format fields, fail-loud load_patterns

Review feedback from willem-bd:

Cache for load_prompt_messages:
  Add _CHAT_TEMPLATE_CACHE + _render_messages() helper so the parsed chat
  templates are cached per (name, agent, prompts_dir). On cache hit only
  .format() rendering runs; the yaml file is read once per key.

Validate format field in both loaders:
  load_prompt rejects format='chat' (redirects to load_prompt_messages);
  load_prompt_messages rejects format='text' (redirects to load_prompt).
  Prevents operators from loading a chat yaml via the text loader (or vice
  versa) without a clear error.

Load_patterns fail-loud for explicit directories:
  - OSError (permission, etc.) now raises for explicit patterns_dir
    instead of silently disabling detection.
  - Malformed entries (missing/empty pattern key, wrong type) are skipped
    with a WARNING instead of silent skip.
  - Unknown flag names are warned instead of silently dropped.
  - re.error from compile() raises ValueError with file path and entry
    index instead of a bare re.error traceback.

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(memory): thread agent_name through section builders, validate explicit prompts at construction, bump config_version to 28

P1 — Thread agent_name through staleness/consolidation section builders:
  _build_staleness_section and _build_consolidation_section now accept
  agent_name= and pass it to load_prompt(), so per-agent prompt overrides
  work for section templates too (not just memory_update). Previously
  only prompts_dir was threaded; agent_name was ignored for section
  builders.

P1 — Validate explicit prompts at DeerMem construction:
  When DeerMemConfig.prompts_dir is explicitly set, DeerMem.__init__ now
  pre-loads all four prompt templates (staleness_review, consolidation,
  fact_extraction, memory_update with dummy variables) at construction
  time. A missing file, malformed YAML, or invalid placeholder raises
  immediately at startup instead of being caught by the updater's
  generic error handler and silently dropped as a failed update.

P2 — Advance config_version to 28:
  Upstream main already consumed the previous 26→27 bump with a
  different schema change. Bump config.example.yaml, Helm values.yaml,
  and Helm README.md to 28 to version this PR's patterns_dir and
  prompts_dir additions.

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(memory): render text templates at construction, propagate PromptConfigurationError

Keep prompt-configuration failures out of the recoverable update catch:

- Define PromptConfigurationError(ValueError) in prompt.py. Raised by
  load_prompt, load_prompt_messages, and _render_messages for bad yaml,
  missing keys, and invalid placeholders.

- _do_update_memory_sync_impl, update_memory's executor path, and
  _process_queue all re-raise (PromptConfigurationError, FileNotFoundError,
  OSError) before the generic except Exception, so a bad explicit prompt
  is never silently returned as False.

- DeerMem.__init__ prompt validation now renders text templates with
  dummy variables (.format(stale_facts="") etc.) so an unknown
  placeholder in staleness_review.yaml, consolidation.yaml, or
  fact_extraction.yaml is caught at construction.

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(memory): drop re-raise guards, soften validation comment, exclude dormant fact_extraction

- Remove (PromptConfigurationError, FileNotFoundError, OSError) re-raise
  guards from _do_update_memory_sync_impl, update_memory executor path,
  and _process_queue. The existing except Exception: logger.exception(...)
  already logs prompt-config errors at ERROR with full traceback; the
  re-raise was killing the entire batch and only surfacing via stderr.
  Per-agent override errors now log at ERROR per-item without aborting
  co-tenant updates.

- Soften the construction validation comment to clarify it only covers
  global templates. Per-agent overrides are validated lazily at first use
  and logged at ERROR by the updater's exception handler.

- Drop fact_extraction from construction validation (dormant prompt with
  no runtime caller; the shim + yaml remain for backward compat).

feat(memory): LLM-assigned per-fact expected_valid_days and staleFactsToExtend (#4143)
Re-ports this feature onto the pluggable-memory backend introduced in #4122
(the original #4143 was force-pushed clean by accident and auto-closed). The
#4122 refactor moved the staleness logic into the self-contained DeerMem
backend (backends/deermem/deermem/core/) and reverted it to the pre-feature
global-threshold version, so the per-fact lifetime work is re-applied here
against the new module layout + DI (MemoryUpdater is now (config, storage,
llm)-injected; config lives on DeerMemConfig, not host MemoryConfig).

**expected_valid_days (creation)**
The LLM assigns a per-fact review window when storing each new fact. The
prompt exposes five tiers (<=14 d transient -> >365 d very stable). The value
is capped at write time by staleness_age_days x staleness_max_lifetime_multiplier
(default 20.0 -> 1800 d ~= 5 years; range 1.0-100.0) so the model cannot set
an initial lifetime so long the fact is never re-evaluated. The default 20.0
makes the "> 365 d very stable" tier achievable out of the box (3.0 silently
clamped it to 270 d).

**staleFactsToExtend (review)**
During staleness review the LLM can emit extension entries for kept facts
whose window seems miscalibrated. new_evd = min(days_since_created +
extend_by_days, staleness_max_extension_days). Extensions use an absolute
ceiling (default 3650 d ~= 10 years; range 90-36500) rather than the creation
multiplier - they are deliberate review decisions that must be able to advance
the window beyond the initial cap, but the absolute bound prevents timedelta
overflow (a model-supplied extend_by_days of 10**9 previously crashed every
later candidate-selection pass with OverflowError) and LLM misfire.

**Invariant correctness**
- Read-time cap removed from _effective_fact_staleness_age; cap is write-time
  only so extensions actually advance the review window.
- proposed_remove_ids hoisted out of the removals sub-block and used to exclude
  from extension, so a cap-surviving proposed-removal fact is never extended.
- extend_by coerced to int before the > 0 guard (a fractional 0.9 would pass
  the float check then int() to 0, silently writing a zero-delta extension).
- days_since uses total_seconds() // 86400 (not .days truncation).
- staleness-section html.escape uses quote=False to match the prompt.py
  convention; only <, >, & break element-text structure.

**Tests**
test_memory_staleness_review.py was module-level skipped by #4122 ("full
unit-test migration is a follow-up"). This PR performs that migration: DI
construction via (DeerMemConfig, _FakeStorage), _build_staleness_section back
to the (candidates, config) signature, plus new coverage for per-fact
selection, EXTEND with the absolute cap, the overflow next-cycle regression,
the proposed-removal-not-extendable case, fractional extend_by skipping, and
the creation-time cap. 67 tests, all green.

fix(memory): treat explicit null backend_config values as omitted in DeerMemConfig (#4217)
config.example.yaml ships backend_config.model: as a bare key whose children
are all comments, which YAML parses to None (make config-upgrade then writes
an explicit model: null). DeerMemConfig.model is a non-Optional field with a
default, so from_backend_config(**{"model": None}) raised a ValidationError
and every run failed with "Input should be a valid dictionary or instance of
DeerMemModelConfig". Drop None entries in from_backend_config so YAML null /
empty keys fall back to field defaults, matching the documented "empty =
host default LLM" semantics. Upstream bug (#4122 schema); regression-pinned
in test_deermem_self_contained.py.

fix(memory): flush memory queue on graceful shutdown to prevent loss (#4181)
* fix(memory): bounded shutdown flush via MemoryManager.shutdown_flush

Re-applies the memory-queue shutdown drain on top of the pluggable
MemoryManager abstraction (#4122): the old top-level MemoryUpdateQueue
singleton is gone, so the drain is now a backend contract instead of
host code reaching into the queue.

- MemoryManager ABC: shutdown_flush(timeout) -> bool. Every backend
  implements a bounded graceful-shutdown drain.
- DeerMem: queue.flush_sync (daemon-thread + Event.wait hard timeout
  for the uninterruptible sync LLM call; joins an in-flight worker
  first so contexts a debounce Timer already pulled out are not lost on
  exit; skips inter-item sleep on the drain path; per-item
  succeeded/failed count), exposed via shutdown_flush.
- noop: shutdown_flush is a clean no-op success.
- Gateway lifespan: call get_memory_manager().shutdown_flush(timeout)
  after channels/scheduler stop, via asyncio.to_thread, try/except
  bounded. No host-level pending/processing guard -- the backend
  short-circuits on an idle buffer, so the host cannot "forget" the
  in-flight case (structurally eliminates the guard race flagged on the
  prior revision).
- shutdown_flush_timeout_seconds added to the shared MemoryConfig
  (host-owned lifecycle budget, default 30, 1-300) + exposed on
  MemoryConfigResponse and the embedded client; config_version 25 -> 26.

Tests: queue flush_sync (7), lifespan drain incl. False-branch caplog
assertion + disabled gate (3), ABC contract noop/deermem (3).

* fix(chart): gateway grace period so memory drain is not SIGKILLed

K8s defaults terminationGracePeriodSeconds to 30s, shorter than the
Gateway's graceful-shutdown work (channel stop ~5s + memory queue drain
default 30s). Without an explicit grace period, K8s SIGKILLs the memory
drain mid-flight and silently re-introduces the loss shutdown_flush is
fixing (flagged on the prior revision).

- gateway pod: terminationGracePeriodSeconds (default 45, configurable).
- gateway container: preStop sleep (default 5, 0 disables) so the
  Service/ingress deregisters the pod before SIGTERM begins the drain.
- values.yaml + README: both configurable; README documents that the
  grace period must track memory.shutdown_flush_timeout_seconds.

* docs(memory): document shutdown_flush_timeout_seconds + lifespan drain

Add the host-shared field to the memory config list and Config Schema
summary in backend/AGENTS.md, noting the lifespan drain and the K8s
grace-period relationship.

* fix(chart): bump embedded config_version to 26

The chart's embedded `config:` block (values.yaml + README example) still
had config_version: 25 after commit f3ca8e9f raised config.example.yaml to
26, failing the validate-chart config_version drift check. Bump both to 26.

feat(memory): pluggable memory abstraction with self-contained DeerMem backend (#4122)
* feat(memory): pluggable + self-contained memory system (MemoryManager plan phases 1 & 2)

Phase 1 — Pluggable (steps 0-10):
- ABC MemoryManager (9 methods) + singleton factory + drop-in backend discovery
- DeerMem default backend with core/ (storage/queue/updater/prompt/message_processing)
- NoopMemoryManager backend (proves pluggability)
- All call sites (middleware/hook/prompt/gateway/client/app) routed through manager
- hasattr capability probing for DeerMem-internal methods (no hard imports)
- MemoryConfig gains manager_class field; shared vs DeerMem-private annotated

Phase 2 — Self-contained DeerMem (steps 11-18):
- backend_config passthrough + DeerMemConfig (all DeerMem-private fields moved off MemoryConfig)
- DI: DeerMem owns storage/queue/updater/llm as instance attributes (no global singletons)
- Storage independence: core/paths.py with own root (~/.deermem or ),
  factory auto-injects deer-flow's runtime_home() as absolute base_dir (zero-config)
- LLM independence: core/llm.py via langchain init_chat_model (no create_chat_model)
- Trace independence: optional tracing_callback replaces inject_langfuse_metadata/request_trace_context
- Message processing independence: hide_from_ui default-skip + optional should_keep_hidden_message hook
- Internal imports → relative (only deer_mem.py ABC import is host-relative)
- Carrier (deer_mem.py adapter) / portable (deermem/ config+core) split
- New tests: test_deermem_self_contained + test_memory_manager_pluggable; all memory tests migrated
- Other-agent demo: samples/other_agent_demo/ + automated portability test
- config.example.yaml memory section updated to phase-2 schema

* feat(memory): port consolidation + staleness fix into self-contained DeerMem; phase-2 host hooks

Port upstream #3996 (memory consolidation) and #3993 (staleness KeyError fix)
from origin/MemoryManager into the pluggable, self-contained DeerMem structure
(backends/deermem/deermem/), adapted to the DI MemoryUpdater (config injected,
not get_memory_config globals):

- DeerMemConfig: add consolidation_enabled (opt-in, default false) /
  consolidation_min_facts / consolidation_max_groups_per_cycle /
  consolidation_max_sources
- prompt.py: factsToConsolidate JSON field + {consolidation_section} placeholder
  + CONSOLIDATION_PROMPT constant
- updater.py: _coerce_source_confidence / _select_consolidation_candidates /
  _build_consolidation_section module helpers (matching the existing
  _select_stale_candidates style); consolidation normalization in
  _normalize_memory_update_data; consolidation apply in _apply_updates (after
  max_facts trim, with apply-time guardrails mirroring staleness); staleness
  KeyError fix (f["id"] -> f.get("id") is not None) applied to both the
  staleness guardrail and the consolidation allowed_source_ids comprehension
- config.example.yaml: consolidation section under memory.backend_config
- tests/test_memory_consolidation.py: 40 DI-adapted tests (running, not skipped)
  incl. the staleness KeyError regression

Also includes in-flight phase-2 host-integration work: storage_path semantics
(any absolute/relative value = root dir) and host-default tracing_callback /
should_keep_hidden_message hooks injected into backend_config by the factory.

* feat(memory): add noop backend template and backends guide

- backends/noop/: complete drop-in template (config.py with zero deer-flow
  imports, noop_manager.py with a 6-step new-backend walkthrough in its
  docstring, commented optional fact-CRUD capabilities).
- backends/README.md: which files to touch when adding/swapping a backend,
  the 5-item backend contract, and common pitfalls.
- manager.py: generalize backend examples in comments (drop mem0-specific
  references).

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(frontend): guard formatTimeAgo against invalid timestamps

Return a neutral placeholder when the input date is invalid (e.g. an empty lastUpdated from a backend with no memories) instead of throwing 'Invalid time value' from date-fns.

Co-Authored-By: Claude <noreply@anthropic.com>

* feat(memory): wire tool-driven memory mode through the MemoryManager ABC

tools.py (memory_search/add/update/delete) now calls get_memory_manager()
instead of the removed host memory module, so tool mode (memory.mode: tool)
works for any backend. DeerMem.search is implemented (case-insensitive
substring match, ranked by confidence) as a stand-in for the planned
semantic retrieval; noop.search returns [] (unchanged). Fact-CRUD tools
use getattr+callable probing -- backends lacking those ops (noop) get a
clear JSON error instead of crashing.

Tests: test_memory_tools rewired to mock the manager (handler tests) +
TestModeGating retained; test_memory_search now covers DeerMem.search;
pluggable stubs test updated (search no longer a stub).

Co-Authored-By: Claude <noreply@anthropic.com>

* fix: resolve lint errors (import sorting, type annotation quotes, E402 in skipped tests)

* docs: restore explanatory comments in config.example.yaml memory section

* fix(security): port html-escape memory facts fix (#4097) to vendored DeerMem prompt.py

* fix(memory): address review + port dropped upstream memory fixes

Review blockers (vendored DeerMem):
- #4044 restore _escape_memory_for_prompt (current_memory blob in
  MEMORY_UPDATE_PROMPT) - prevents </current_memory> breakout
- #4028 html.escape staleness-section cat/content in _build_staleness_section
- #4119 add _escape_summary for injection-path summaries (Work/Personal/
  Current Focus/Recent/Earlier/Background)
- default-model silent no-op: factory injects host default chat model via a
  new host_llm slot (create_chat_model(name=None)); DeerMem prefers host_llm
  over build_llm(model). Zero-config extraction works out of the box again
- MemoryConfigResponse: fix stale docstring (backend-agnostic shape; DeerMem
  knobs live under backend_config, not top-level - restoring flat would
  re-couple the API to DeerMem). Frontend audited: does not read /memory/config
- _host_default_tracing_callback: restore langfuse assistant_id/environment
- search: push category onto the ABC signature; DeerMem filters BEFORE the
  top_k slice (was filtered client-side after slicing -> starved results)
- _do_update_memory_sync: split into wrapper+impl; bind trace_id into the
  request-trace ContextVar on the Timer/executor worker via a new
  trace_context_manager host hook (None trace_id left unbound - no fabrication)
- client.py fact-CRUD now passes user_id (was writing to the global bucket
  while get_memory reads per-user)
- _resolve_manager_class: fail-fast (raise ValueError) on an unresolved
  explicit manager_class instead of silently falling back to DeerMem (memory is
  persistent state - a wrong store is a silent data-integrity footgun)

Upstream memory fixes dropped by the host->vendored rename conflict, re-ported
to backends/deermem/deermem/core/ (+ deer_mem.py):
- #4073 queue busy-timer-spin -> _reprocess_pending flag (core/queue.py)
- #4074 null source.confidence in staleness -> _coerce_source_confidence
  (core/updater.py: _build_staleness_section + _apply_updates stale sort)
- #4075 factsToRemove is optional (drop from _REQUIRED_MEMORY_UPDATE_TOP_LEVEL_KEYS)
- #4076 null confidence in search ranking -> _coerce_source_confidence
  (deer_mem.py DeerMem.search)

host_llm + trace_context_manager are host-injected via backend_config (factory
in manager.py), keeping backends/deermem/ at exactly one `from deerflow` line
(the ABC contract) - portability test preserved.

* fix: resolve lint errors (F541 f-string without placeholders, E501 line too long)

* fix(memory): restore hide_from_ui clarification preservation, expose mode

Two memory-system fixes (F541/E501 lint was already fixed on this branch):

- filter_messages_for_memory: restore default preservation of well-formed
  human_input_response clarification answers (v2 regression). The
  self-containment refactor made the bare function skip ALL hide_from_ui when
  no hook was passed, but upstream preserves well-formed clarification
  responses by default (test_hide_from_ui_human_input_response_is_preserved).
  Inline a host-agnostic _is_human_clarification_response mirror of
  read_human_input_response as the default keep-decision; the host-injected
  should_keep_hidden_message hook still overrides (production path unchanged).
  Portable package stays zero `from deerflow`.

- /memory/config: expose `mode` (middleware|tool) in MemoryConfigResponse +
  the config/status endpoints + client.get_memory_config. mode is a host-
  shared, behavior-determining field missing from the response projection.
  Sync tests (mock .mode; e2e assert mode present).

- Align manager_class field docstring with fail-fast behavior.

Tests: filter/self-contained/portability (35) + memory-config (4) pass;

* fix(memory): resolve ruff format failures in memory module + tests

`make lint` runs `ruff format --check` in addition to `ruff check`; 8 memory
files had pending format changes -- 7 pre-existing (deer_mem, updater, tools,
test_memory_queue/router/search/tools) + message_processing from the
hide_from_ui fix. Apply `ruff format`: whitespace/wrapping only, no logic
change. 109 memory tests pass; ruff check + format --check both clean.

* fix(memory): address PR review - legacy field migration, fact_id contract, path/docs

Address willem-bd's review on PR head bc8bf0d4 (risk:high, persistent state):

- config: auto-migrate pre-abstraction top-level memory.* DeerMem fields
  (storage_path, max_facts, debounce_seconds, model_name, token_counting,
  staleness_*, consolidation_*) into backend_config on load + warn, so an
  upgrade does NOT silently revert customized settings (was: silent
  extra='ignore' drop). model_name -> backend_config.model.model. Unknown
  top-level keys warned.
- factory: resolve a relative backend_config.storage_path against runtime_home()
  (base_dir-relative, CWD-independent) to preserve pre-abstraction semantics;
  paths.py stays portable (no runtime_home import).
- tools: memory_add uses the fact_id returned directly by create_fact instead of
  re-deriving it via content-key matching (coupled the tool to the backend's
  content normalization; could misreport a storage cap). create_fact now returns
  (memory_data, fact_id); gateway/client/tool updated. Fix terse
  {"error":"content"} -> {"error":"empty content"}.
- app.py: update stale token_counting=="char" warm-up comment to point at
  manager.warm (DeerMem.warm re-checks char and returns early).
- router: comment explaining reload_memory silent fallback vs fact 501 asymmetry
  (read-only degrade vs write fail-loud).
- CHANGELOG: document breaking changes (/memory/config + client.get_memory_config
  shape flat->backend_config; custom storage_class path moved + __init__ must
  accept config) and the legacy-field auto-migration.
- tests: add regression test pinning the per-user memory path
  ({storage_path}/users/{safe_user_id}/memory.json == host make_safe_user_id)
  across the abstraction; update create_fact mocks for (memory_data, fact_id).

Tests: 273 passed (memory suite); ruff check + format clean.

* fix(memory): address PR review - storage_path, max_facts, tracing, parsing

Six review findings (willem-bd), each verified against upstream:

- storage_path semantics (file -> root dir): migration drops file-style
  (.json) legacy values with a warning; factory raises if storage_path
  resolves to an existing file (avoid silent NotADirectoryError write
  failure). CHANGELOG + config.example.yaml comment updated.
- create_memory_fact enforces max_facts again (via _trim_facts_to_max) and
  returns (memory, None) when the cap evicts the new fact; memory_add tool
  reports "not stored", client raises ValueError, POST /memory/facts -> 409.
- max_facts trim uses _coerce_source_confidence (was raw f.get("confidence",
  0) -> TypeError on non-float imported/legacy confidence, swallowed as
  silent update failure).
- memory-tracing assistant_id restored to "memory_agent" (was "lead-agent"
  copy-paste; matches upstream + DeerMem run_name).
- _is_human_clarification_response cross-checked against
  read_human_input_response (drift guard test).
- empty-string legacy values skipped silently in migration (narrow fix, not
  broad "if not value" which would skip explicit bool False).

8 new regression tests. make lint + 406 memory tests pass.

Co-Authored-By: Claude <noreply@anthropic.com>

* fix(memory): address internal review - storage fail-fast, build_llm degrade, config warn, noop template

Addresses 4 findings from the PR #4122 internal supplemental review
(parallel to willem-bd's review, no overlap):

- create_storage fail-fast: a misspelled/unimportable storage_class now
  raises ValueError instead of silently falling back to FileMemoryStorage.
  Memory is persistent state, so a wrong store is a data-integrity footgun;
  mirrors the existing manager_class resolution policy. (storage.py)

- noop template create_fact signature: the commented template used
  keyword-only `content` and returned a bare dict, while DeerMem's actual
  create_fact takes positional `content` and returns tuple[dict, str|None]
  (the memory_add tool passes content positionally; gateway/client/tools all
  tuple-unpack). A backend copied from the template would 500 on fact-CRUD.
  Template fixed; delete_fact/update_fact templates left (callers compatible).
  (noop_manager.py)

- build_llm graceful degrade: wrap init_chat_model in try/except, degrade to
  None + WARNING on failure (mirroring _host_default_llm) so a misconfigured
  explicit model does not crash app startup -- non-LLM memory ops still work
  and an update raises at runtime with the error logged. (llm.py)

- from_backend_config unknown-key warning: log a WARNING for unknown
  backend_config keys (mirrors the host layer's load_memory_config_from_dict)
  so a typo like `storage_pat` does not silently fall back to the default and
  write memory to an unintended location. (config.py)

Tests: rewrote 3 create_storage fallback tests to expect ValueError; added 4
tests (build_llm zero-config/degrade, from_backend_config warn/silent).
make lint green; full memory suite passes.

fix(security): html-escape the conversation block in MEMORY_UPDATE_PROMPT (#4162)
format_conversation_for_update embeds raw user turns into the <conversation>
slot of MEMORY_UPDATE_PROMPT. This is the most attacker-influenced input in the
prompt, and it was unescaped: a message containing
"</conversation><current_memory>..." closes the conversation block and forges a
<current_memory> authority section for the extraction LLM, which can be steered
into persisting an arbitrary high-confidence fact — and that fact is later
injected into the lead-agent system prompt's <memory> block, which the prompt
declares trusted.

This is the last unguarded sibling of a rule the repo has established repeatedly.
#4044/#4060 html-escaped the current_memory slot of this exact template; #4097
escaped the <memory> injection renderer. In updater.py the same .format() call
escapes current_memory and leaves conversation raw. The memory updater sees raw
text because InputSanitizationMiddleware only rewrites the ModelRequest and never
mutates state, while MemoryMiddleware queues the raw state messages.

Escape content with html.escape(quote=False), mirroring _escape_summary /
_format_fact_line — after truncation so a trailing "..." cannot split an entity,
on both human and assistant turns. Render-time only: no stored value is mutated,
so the apply path is unaffected. The conversation function already strips
<uploaded_files> here, so tag hygiene in this renderer is established.

Scope is the memory updater. The summarizer's <new_messages> / <existing_summary>
blocks are the same rule unguarded, but their output is quarantined as untrusted
durable context rather than promoted to system authority; that hardening will be
a separate change.

fix(memory): coerce null source.confidence so it no longer blocks memory updates (#4074)
* fix(memory): coerce null confidence when ranking stale facts

_build_staleness_section and the per-cycle removal cap in _apply_updates
used fact.get("confidence", 0.0/0), which only defaults when the key is
absent. A fact whose confidence is explicitly null (or otherwise malformed)
returned None, breaking the numeric sort/format. Use
_coerce_source_confidence, which normalizes null/malformed values and clamps
to [0, 1], so null-confidence facts no longer block staleness handling.

fix(memory): don't gate memory-update parse on optional factsToRemove key (#4075)
The parse gate required all of {user, history, newFacts, factsToRemove} to
be present before accepting the model's JSON. A well-formed update that
simply has no facts to remove (the common case) omits the empty
factsToRemove key and was silently rejected. Drop factsToRemove from the
required set so those updates parse and apply.

fix(memory): replace busy timer spin with deferred single re-run flag (#4073)
When _process_queue found another worker already processing, it called
_schedule_timer(0), spawning a fresh Timer thread immediately and looping
tightly (spawn -> busy -> reschedule -> spawn) until the active worker
finished. Replace this with a _reprocess_pending flag: a concurrent caller
sets the flag and returns, and the active worker reschedules exactly once
in its finally block when work remains. Reset the flag in clear().

fix(security): html-escape memory facts rendered into the injection prompt (#4097)
* fix(security): html-escape memory facts rendered into the injection prompt

The lead-agent system prompt declares the <memory> block user-managed and
everything else framework-internal, but the injection renderer _format_fact_line
formats a fact's content, category and correction sourceError raw. Memory is
user-editable via /api/memory, so a fact whose content is
'</memory></system-reminder>...' closes the block and relocates the text after
it out of the user-managed trust zone.

Escape those three fields at render time, mirroring the MEMORY_UPDATE_PROMPT
escaping added for the update-prompt side in #4028/#4060. The fact dict is not
mutated, so stored memory keeps the raw value and the apply path is unaffected.

* fix(memory): stop entity-encoding quotes in injected fact text

The three html.escape() calls in _format_fact_line used the default
quote=True, which also converts " to " and ' to '. These fields
are rendered as element text inside the <memory> block, never inside an
attribute value, so escaping quotes buys no defense here: only <, >, and &
can break out of the surrounding tags, and those are escaped either way.

Ordinary facts ("User's preference", 'Said "use Python"') reached the model
as User's preference / Said "use Python" -- content the
lead-agent prompt declares as user-managed data the model should discuss
freely. Pass quote=False and extend the benign-content test, which used a
string with no quotes and so never exercised this path.

Note the escape in updater.py's consolidation_candidates block renders into
an XML attribute value and correctly keeps quote=True.

fix(security): html-escape fact content in memory prompt sections (#4028)
* fix(security): html-escape fact content in memory prompt sections

Raw memory fact content was injected verbatim into prompt XML — a fact
containing a literal `"` could break the `"..."` delimiter, and a
closing tag like `</consolidation_candidates>` could prematurely end
the XML block, both potentially confusing the model.

Apply `html.escape()` to `content` in `_build_staleness_section` and
`_build_consolidation_section`, and to `cat` in the consolidation
section's XML attribute. Tests added for both sections covering special
characters, XML tag injection, and attribute injection.

Follow-up to #3996 as noted by reviewer willem-bd.

* fix(security): address reviewer follow-ups on html-escaping PR

- Escape `cat` in _build_staleness_section for symmetry with the
  consolidation section (both sections now consistently html-escape
  all LLM-derived category values that appear in the prompt)
- Add comment at current_memory=json.dumps() documenting the conscious
  accept: json.dumps leaves < > & unescaped; lower-risk than
  staleness/consolidation (read-only context, not delete/merge
  instructions); fix at fact-content insert time if revisited
- Add test for category escaping in the staleness section

Fix UnboundLocalError in memory injection when facts are empty (#3992)
`format_memory_for_injection` bound `facts_header` / `all_fact_lines` only
inside the `if isinstance(facts_data, list) and facts_data:` block, but the
structure-aware overflow-truncation path at the end of the function
references both unconditionally.

When a user's memory has sizeable user-context / history (so `sections` is
non-empty and the assembled output exceeds `max_tokens`) but an empty or
missing `facts` list, that block is skipped, so the truncation branch hits
`UnboundLocalError: cannot access local variable 'all_fact_lines'` and
aborts memory injection entirely.

Hoist the two initializers to function scope, alongside the existing
`guaranteed_line_tokens = 0`, so they are always bound. Behaviour is
unchanged when facts are present.

Adds a regression test (empty facts + oversized user context) that fails
with UnboundLocalError before the fix and truncates gracefully after.

Fix KeyError in staleness review when a fact has no id (#3993)
The apply-time staleness guardrail built ``candidate_ids`` with a direct
``f["id"]`` access over ``_select_stale_candidates`` output:

    candidate_ids = {f["id"] for f in _select_stale_candidates(current_memory, config)}

Every other fact access in ``updater.py`` uses ``f.get("id")``; this was the
lone direct-subscript outlier. An aged, non-protected fact that lacks an
``id`` key — common in legacy / hand-edited / migrated ``memory.json`` — is a
valid staleness candidate, so it reached ``f["id"]`` and raised
``KeyError: 'id'``, aborting the entire background memory-update cycle for
that user. The guardrail runs unconditionally (independent of the
``staleness_review_enabled`` flag), so any id-less aged fact triggers it as
soon as the LLM returns a non-empty ``staleFactsToRemove``.

Skip id-less candidates when building the intersection set. They can never
be targeted by the id-based removal set anyway, so behaviour is otherwise
unchanged.

Adds a regression test with an aged, id-less fact that raises KeyError
before the fix and applies cleanly after.

feat(memory): add memory consolidation to synthesize fragmented facts (#3996)
* feat(memory): add memory consolidation to synthesize fragmented facts

When a fact category accumulates many individual entries, the LLM
reviews them during the normal memory-update call (same invocation,
no extra API cost) and decides whether groups of related facts can be
synthesized into a single richer fact. This completes the memory
lifecycle: extraction → guaranteed injection → staleness review →
consolidation.

- Select fragmented categories by min-facts threshold, surface the most
  fragmented groups first; prompt-layer caps aligned with apply-layer
  guardrails so the LLM never sees groups it cannot act on
- Cap consolidated confidence at source maximum to prevent inflation;
  reject results below fact_confidence_threshold
- Double-consume protection prevents a fact from being merged into
  multiple consolidation targets
- Feature-gated at both prompt and apply time with per-cycle safety caps
- Add 26 tests covering candidate selection, normalization, apply
  guardrails, and prompt integration

* fix(memory): address consolidation correctness issues from PR review

Six fixes based on maintainer review of #3996:

1. Deduplicate sourceIds in normalization — ["f1","f1"] previously
   bypassed the ≥2-distinct-sources check; dict.fromkeys collapses it
   to ["f1"] which is correctly rejected.

2. Run consolidation after max_facts trim — previously, sources were
   deleted then the merged fact could be evicted by the trim, leaving
   no record of either. Moving consolidation last ensures source facts
   exist in the post-trim index before removal.

3. Fix count= attribute in consolidation prompt — advertised the full
   category size but listed only max_sources IDs; now uses
   min(len(group), max_sources) to match what the LLM can act on.

4. Exempt staleness_protected_categories from consolidation candidates
   — mirrors the existing staleness-review contract so correction facts
   are never surfaced for merging.

5. Strip and default category in consolidation normalization — " " or
   " preference " are now normalised, matching _normalize_memory_update_fact.

6. Propagate sourceError from source facts into consolidated fact —
   correction context is no longer silently lost on merge.

* fix(memory): add apply-time guardrails and tests for consolidation

P1: mirror the staleness-pass defense-in-depth pattern — build
allowed_source_ids from _select_consolidation_candidates at apply time
so a protected-category or below-threshold fact proposed by the LLM is
rejected regardless of model behavior.

P2a: test that LLM-returned confidence is capped at max source confidence
and that a capped result below fact_confidence_threshold is rejected.

P2b: test that factsToConsolidate with consolidation_enabled=False is a
no-op at apply time (35 tests, all pass).

* fix(memory): address three correctness issues from second review round

1. Default consolidation_enabled=False — consolidation is lossy (source
   content is permanently replaced, only consolidatedFrom IDs preserved);
   new lossy features default to off. config.example.yaml updated to match.

2. Unify confidence coercion between prompt and apply — _build_consolidation_section
   now calls _coerce_source_confidence(fact) instead of an inline 0.0-default
   coercion, so a null-confidence fact renders with 0.50 in the LLM prompt and
   is capped at 0.50 at apply time (same value, same function).

3. Preserve staleness clock on merge — consolidated fact now carries the
   newest source's createdAt (not now) so aged information does not gain a
   fresh staleness-review window just by being consolidated; consolidatedAt
   is added as an explicit audit field.

Three regression tests added (default=false, null-confidence consistency,
createdAt policy); all guardrail tests now set consolidation_enabled=True
explicitly so they test the guardrail, not the feature flag. 38 tests pass.

* fix(memory): harden createdAt comparison and confidence handling

1. createdAt max via _parse_fact_datetime — replaces string max() which
   crashes on non-string createdAt (numeric unix timestamps) and sorts
   Z/+00:00 mixed formats incorrectly. Mirrors how staleness computes age.

2. Remove dead min(..., 1.0) — _coerce_source_confidence already clamps
   each source confidence to [0, 1], so max(source_confidences) ≤ 1.0
   by contract; the outer min could never bind.

3. Clamp raw_llm_conf to [0, 1] before applying the source cap — out-of-
   range values like 1.5 are safe today (pinned by the cap) but defensively
   clamped first so the invariant holds even if the cap is ever loosened.

4. Doc: expand the apply-time guardrails comment to call out the protected-
   category exclusion via allowed_source_ids — this is the central safety
   property ("explicit user feedback is never silently merged away").

5. Test: add test_confidence_fallback_to_max_source_when_llm_omits_field
   covering the else-branch (LLM omits confidence → uses max_source_conf).

6. Fix lint: reorder imports in test file (stdlib before third-party).

39 tests, all pass.

feat(frontend):enhance the ask_clarification interaction with visualized card (#3956)
* feat(frontend): add structured human input cards for ask_clarification

Implement a reusable Human Input Card flow for ask_clarification while keeping
the existing text fallback for older clients and IM channels.

Backend:
- Add structured ToolMessage.artifact.human_input payloads for clarification requests.
- Preserve ToolMessage.content as the readable Markdown/text fallback.
- Normalize clarification options from native lists, JSON strings, plain strings,
  mixed scalar values, None, and missing options.
- Derive input_mode as choice_with_other when options exist, otherwise free_text.
- Keep disable_clarification non-interactive behavior as a plain ToolMessage with
  no human_input artifact.
- Cover artifact persistence and Gateway message metadata preservation in tests.

Frontend:
- Add human input protocol types, runtime guards, extractors, response builders,
  and thread-state helpers.
- Add reusable HumanInputCard with option buttons, free-text input, pending,
  read-only, disabled, and answered states.
- Render structured clarification cards from artifact.human_input, with Markdown
  fallback for malformed or legacy tool messages.
- Preserve line breaks in structured question/context/option text.
- Hide submitted clarification bridge messages from the chat UI via
  additional_kwargs.hide_from_ui.
- Send structured human_input_response metadata through the fourth sendMessage
  options argument, preserving run context in the third argument.
- Wire submissions for normal chats, custom agent chats, agent bootstrap chats,
  and sidecar chats.
- Derive answered state from raw thread.messages so hidden replies still update
  the original card.
- Clear pending state when the hidden reply arrives, dispatch is dropped, or a
  later async stream failure appears on thread.error.

* perf(frontend): optimize HumanInputCard UI interactions

- Support Enter key to submit text input (Shift+Enter for newline)
- Render question and context fields as Markdown instead of plain text
- Replace deprecated FormEventHandler type with structural typing

* test(frontend): add unit test cover optimize HumanInputCard UI interactions

* feat(frontend): disabled chatbox when has new human-input-card

* fix(style): lint error fix

* fix: sanitize hidden human input replies

- Preserve IME composition safety for human input card Enter submits
- Treat hidden human input responses as genuine user messages for sanitization
- Keep hidden card replies in memory filtering while excluding malformed/internal hidden messages
- Add regression coverage for card IME handling and hidden reply sanitization

* fix: tighten human input response validation

- Reject empty hidden human input response values
- Remove invalid list ARIA role from human input card options
- Add backend coverage for empty response payloads

feat(memory): add staleness review to prune silently-outdated facts (#3860)
* feat(memory): add staleness review to prune silently-outdated facts

Facts created long ago may become outdated without any future conversation
explicitly contradicting them ("Silent Staleness"). This adds a staleness
review mechanism that surfaces aged facts to the LLM during the normal
memory-update call so it can semantically judge whether each is still valid.

- New MemoryConfig fields: staleness_review_enabled, staleness_age_days,
  staleness_min_candidates, staleness_max_removals_per_cycle,
  staleness_protected_categories
- New STALENESS_REVIEW_PROMPT section injected into MEMORY_UPDATE_PROMPT
  when enough stale candidates exist
- New staleFactsToRemove output field in the LLM response schema
- Safety cap limits max removals per cycle, keeping lowest-confidence
  entries when the LLM returns more than the cap
- Correction facts (category=correction) are protected by default
- Observability via structured logging of each removal with reason
- 32 unit tests covering parsing, selection, triggers, formatting,
  normalization, safety cap, and integration

* fix(memory): add deterministic guardrail for staleness removals

_apply_updates previously removed any fact id the LLM returned in
staleFactsToRemove without verifying it was in the actual staleness
candidate set. An LLM slip could silently delete protected-category
facts (e.g. correction) or fresh facts, defeating the stated guarantee.

Now intersect stale_ids_to_remove with _select_stale_candidates before
the safety cap, making the protection independent of both model behavior
and the staleness_review_enabled flag.

Add three regression tests:
- test_protected_category_fact_refused_at_apply
- test_non_aged_fact_refused_at_apply
- test_guardrail_runs_when_staleness_review_disabled

* docs(memory): sync AGENTS.md staleness config + simplify datetime parsing

Address reviewer feedback from PR #3860:
- Add staleness workflow step and 5 new config fields to backend/AGENTS.md
- Simplify _parse_fact_datetime: drop manual Z→+00:00 replace, Python 3.12+ fromisoformat handles Z natively

* feat(observability): add trace-id correlation and enhanced logging

- add opt-in gateway request trace correlation via X-Trace-Id
- enhance logging with configurable trace_id-aware formatting
- propagate deerflow_trace_id into runtime context and Langfuse metadata
- keep enhanced logging disabled by default to preserve existing behavior

* fix: harden trace correlation wiring

- Restrict trace ids to printable ASCII before writing them to response headers, logs, and Langfuse metadata
- Gate implicit DeerFlowClient trace-id creation behind logging.enhance.enabled while preserving explicit caller opt-in
- Bind embedded client trace context per stream step to avoid generator ContextVar leaks and cross-context reset errors
- Rebind memory update trace ids in Timer/executor worker paths so enhanced logs keep the captured correlation id
- Remove unrelated __run_journal context overwrite from the trace-correlation change set

* fix(gateway): avoid config load during app import

Keep Gateway app construction import-safe when config.yaml is absent by
disabling TraceMiddleware only for that construction-time fallback path.

chore: remove unused private helper functions (dead code) (#3749)
These three module-private helpers have no callers anywhere in the repo
(verified by a repo-wide identifier scan + direct greps; each appears only
at its own definition):

- agents/memory/updater.py: _create_empty_memory (a no-caller wrapper around
  storage.create_empty_memory, which is used directly elsewhere)
- runtime/runs/worker.py: _extract_human_message (also drops the now-unused
  HumanMessage TYPE_CHECKING import and TYPE_CHECKING from typing)
- sandbox/tools.py: _looks_like_unsafe_cwd_target (cwd safety is enforced via
  _is_allowed_local_bash_absolute_path)

Underscore-prefixed = module-internal, so zero references is conclusive.
Route handlers and @compiles-registered functions were excluded as false
positives. Public-surface candidates are noted in the issue, not touched here.

fix(memory): filter hide_from_ui HumanMessages from memory builder (#3697)
Middleware-injected hidden messages (TodoMiddleware.todo_reminder,
ViewImageMiddleware, p0 DynamicContextMiddleware.__memory) were being fed
to the memory-updating LLM as if they were real user input, polluting
long-term memory with framework-internal text. The p0 __memory payload
could also trigger a self-amplification loop.

Fix: skip HumanMessages with additional_kwargs['hide_from_ui'] in
filter_messages_for_memory, consistent with the frontend logic.

feat(memory): add guaranteed injection for correction facts with graceful fallback (#3592)
* feat(memory): add guaranteed injection for correction facts with graceful fallback

When the token budget is tight, high-value facts (e.g. user corrections)
can be silently evicted by lower-priority regular facts. This change:

- Introduces configurable 'guaranteed_categories' (default: [correction])
  whose facts draw from a separate 'guaranteed_token_budget', ensuring
  they are never dropped due to budget pressure.
- Adds a graceful fallback to confidence-only ranking when the
  guaranteed-category path raises an unexpected exception.
- Refactors fact selection into a header-agnostic helper
  (_select_fact_lines) with explicit token accounting in the caller,
  eliminating double-counting of separators.
- Emits a single 'Facts:' header regardless of whether both guaranteed
  and regular facts are present.
- Extends the final safety truncation limit to account for the
  additional guaranteed budget so guaranteed facts survive end-to-end.

* refactor(memory): address review feedback on guaranteed injection

- Restore strict break-on-overflow in `_select_fact_lines` to preserve
  the caller's confidence-ordered ranking; add a regression test locking
  in the invariant that a shorter lower-confidence fact never slips
  ahead of a skipped higher-confidence one.
- Account for the inter-group `\n` separator between guaranteed and
  regular fact blocks in the regular budget (1-token precision fix).
- Clarify docstrings on `format_memory_for_injection` and
  `MemoryConfig.guaranteed_token_budget` to distinguish the common
  *displacement* case (total stays within `max_tokens`) from the rarer
  *additive* case (safety-truncation ceiling raised when guaranteed
  lines alone would overflow).

* fix(memory): address P1 safety truncation + P2s from review

- Structure-aware safety truncation: Facts block is now a protected
  suffix so guaranteed-category facts can never be silently discarded
  by a prefix-cut on overflow. Only the preceding (user/history)
  sections are eligible for truncation.
- Extend the same protected-suffix treatment to the except/fallback
  path by returning fact lines alongside the formatted section from
  _fallback_format_facts, avoiding string parsing.
- Single inter-section separator: facts section no longer embeds its
  own leading \n\n; the final "\n\n".join(sections) is the single
  source of truth for section-to-section spacing.
- Bare string for guaranteed_categories now raises TypeError instead
  of silently iterating single characters.
- Category-less / malformed facts no longer default-promote into the
  guaranteed "context" pool — only facts with an explicit category
  field qualify.
- Lift valid_facts pre-filter outside the try so the fallback path
  reuses it instead of re-doing validation work.
- MemoryConfigResponse + DeerFlowClient.get_memory_config now expose
  guaranteed_categories / guaranteed_token_budget.
- config.example.yaml: document the two new fields and bump
  config_version from 12 to 13.
- Add regression tests for every finding.

feat(memory): add memory.token_counting config to avoid tiktoken network dependency (#3429) (#3465)
* feat(memory): add memory.token_counting config to avoid tiktoken network dependency (#3429)

Add a `memory.token_counting` option (`tiktoken` | `char`) so deployments in
network-restricted environments can opt out of tiktoken entirely. In `char`
mode the memory-injection budget uses a network-free character-based estimate
and never triggers the BPE download from openaipublic.blob.core.windows.net,
which could otherwise block for tens of minutes (see #3402).

Also harden the default `tiktoken` path:
- cache an in-flight LOADING sentinel so concurrent callers fall back
  immediately instead of spawning more blocking get_encoding threads when the
  first load is still running (e.g. under the 5s startup warm-up timeout);
- cache failures with a timestamp and retry after a cooldown so a transient
  network outage self-heals back to accurate counting without a restart;
- skip startup warm-up entirely in char mode.

The new config is surfaced via the memory config API and config.example.yaml
(config_version bumped). Default remains `tiktoken`, so existing deployments
are unaffected.

* fix(memory): use CJK-aware char token estimate and address review feedback

- Replace the flat len(text)//4 fallback with a CJK-aware estimate so
  Chinese/Japanese/Korean memory content does not over-fill the injection budget
- Document the internal tiktoken retry cooldown and char-mode escape hatch
- Sync CLAUDE.md / config.example.yaml / MEMORY_IMPROVEMENTS.md wording
- Fix MemoryConfigResponse mocks/assertions and add CJK estimate tests

fix(middleware): offload memory injection off event loop to prevent tiktoken blocking (#3402) (#3411)
* fix(middleware): offload memory injection off event loop to prevent tiktoken blocking (#3402)

  DynamicContextMiddleware.abefore_agent() called _inject() synchronously
  on the asyncio event loop. The first time memory is injected (second
  request), _inject() → format_memory_for_injection() → _count_tokens()
  → tiktoken.get_encoding("cl100k_base") needs to download the BPE data
  from openaipublic.blob.core.windows.net.  In network-restricted
  environments this download blocks until the OS TCP timeout (~26 min),
  starving ALL concurrent handlers including /api/v1/auth/me.

  Fix:
  - abefore_agent now uses asyncio.to_thread(self._inject, state) so
    file I/O and tiktoken never block the event loop.
  - Extract _get_tiktoken_encoding() with a module-level cache so
    tiktoken.get_encoding() is called at most once per encoding name.
  - Add warm_tiktoken_cache() startup helper; gateway lifespan pre-warms
    the cache via asyncio.to_thread so the first request never triggers a
    cold download.
  - _count_tokens falls back to len(text) // 4 on any encoding failure.

  Tests:
  - tests/test_tiktoken_cache_and_count_tokens.py (12 tests): cache
    hit/miss, fallback paths, warm-up helper.
  - tests/blocking_io/test_dynamic_context_middleware.py (2 tests):
    Blockbuster gate verifies abefore_agent does not block the event
    loop; async/sync parity check.

* fix the lint error

* fix(memory): use future annotations to avoid NameError when tiktoken is absent

Add `from __future__ import annotations` to prompt.py so that
tiktoken.Encoding type hints are never evaluated at runtime. Without
this, environments where tiktoken is not installed could raise NameError
on the module-level cache and function return annotations.

Addresses Copilot review comment on PR #3411.

* fix(middleware): bound abefore_agent injection with timeout to prevent hung requests

Wrap the asyncio.to_thread(self._inject) offload in asyncio.wait_for()
with a 5-second cap. If the startup warm-up failed silently (e.g.
network blip during deploy), a cold tiktoken BPE download on the first
request can block until the OS TCP timeout (~26 min). The bounded
timeout ensures the request degrades gracefully (no memory/date context
for that turn) rather than hanging.

Adds test_abefore_agent_returns_none_on_timeout to the blocking-IO
regression anchors.

Addresses review feedback from xg-gh-25 on PR #3411.

fix(memory): replace short-lived asyncio.run() with persistent event loop (#2627)
* fix(memory): replace short-lived asyncio.run() with persistent event loop to prevent zombie httpx connections

  The memory updater used asyncio.run() inside daemon threads, creating
  and destroying short-lived event loops on every update. Langchain
  providers (e.g. langchain-anthropic) cache httpx AsyncClient instances
  globally via @lru_cache, so SSL connections created on a loop that is
  subsequently destroyed become zombie connections in the shared pool.
  When the main agent's lead run later reuses one of these connections,
  httpx/anyio triggers RuntimeError: Event loop is closed during
  connection cleanup.

  Replace the ThreadPoolExecutor + asyncio.run() pattern with a
  _MemoryLoopRunner that maintains a single persistent event loop in a
  daemon thread for the process lifetime. Since the loop never closes,
  connections bound to it never become invalid. The _run_async_update_sync
  function now submits coroutines to this persistent loop via
  run_coroutine_threadsafe instead of creating throwaway loops.

* update the code to address the review comments

* Fix the review comments of 2615

P1 — user_id forwarded through sync path: Added user_id parameter to _prepare_update_prompt, _finalize_update, and _do_update_memory_sync, and forwarded it to get_memory_data(agent_name, user_id=user_id) and
  save(..., user_id=user_id). The update_memory() entry point now passes user_id through both the executor.submit path and the direct call path. Added TestUserIdForwarding with two regression tests (sync + async)
   verifying get_memory_data and save receive the correct user_id.

  P2 — aupdate_memory() delegates to sync: Replaced the model.ainvoke() call with asyncio.to_thread(self._do_update_memory_sync, ...). This eliminates the unsafe async provider client path entirely — all memory
  updater entry points now use the isolated sync model.invoke() path. Updated the test from asserting ainvoke is awaited to asserting invoke is called and ainvoke is not.

  Nit — duplicate comment removed: Removed the duplicated # Matches sentences... comment on line 230.

2e05f380c4 feat(persistence): per-user filesystem isolation, run-scoped APIs, and state/history simplification (#2153)
* feat(persistence): add unified persistence layer with event store, token tracking, and feedback (#1930)

* feat(persistence): add SQLAlchemy 2.0 async ORM scaffold

Introduce a unified database configuration (DatabaseConfig) that
controls both the LangGraph checkpointer and the DeerFlow application
persistence layer from a single `database:` config section.

New modules:
- deerflow.config.database_config — Pydantic config with memory/sqlite/postgres backends
- deerflow.persistence — async engine lifecycle, DeclarativeBase with to_dict mixin, Alembic skeleton
- deerflow.runtime.runs.store — RunStore ABC + MemoryRunStore implementation

Gateway integration initializes/tears down the persistence engine in
the existing langgraph_runtime() context manager. Legacy checkpointer
config is preserved for backward compatibility.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(persistence): add RunEventStore ABC + MemoryRunEventStore

Phase 2-A prerequisite for event storage: adds the unified run event
stream interface (RunEventStore) with an in-memory implementation,
RunEventsConfig, gateway integration, and comprehensive tests (27 cases).

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(persistence): add ORM models, repositories, DB/JSONL event stores, RunJournal, and API endpoints

Phase 2-B: run persistence + event storage + token tracking.

- ORM models: RunRow (with token fields), ThreadMetaRow, RunEventRow
- RunRepository implements RunStore ABC via SQLAlchemy ORM
- ThreadMetaRepository with owner access control
- DbRunEventStore with trace content truncation and cursor pagination
- JsonlRunEventStore with per-run files and seq recovery from disk
- RunJournal (BaseCallbackHandler) captures LLM/tool/lifecycle events,
  accumulates token usage by caller type, buffers and flushes to store
- RunManager now accepts optional RunStore for persistent backing
- Worker creates RunJournal, writes human_message, injects callbacks
- Gateway deps use factory functions (RunRepository when DB available)
- New endpoints: messages, run messages, run events, token-usage
- ThreadCreateRequest gains assistant_id field
- 92 tests pass (33 new), zero regressions

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(persistence): add user feedback + follow-up run association

Phase 2-C: feedback and follow-up tracking.

- FeedbackRow ORM model (rating +1/-1, optional message_id, comment)
- FeedbackRepository with CRUD, list_by_run/thread, aggregate stats
- Feedback API endpoints: create, list, stats, delete
- follow_up_to_run_id in RunCreateRequest (explicit or auto-detected
  from latest successful run on the thread)
- Worker writes follow_up_to_run_id into human_message event metadata
- Gateway deps: feedback_repo factory + getter
- 17 new tests (14 FeedbackRepository + 3 follow-up association)
- 109 total tests pass, zero regressions

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* test+config: comprehensive Phase 2 test coverage + deprecate checkpointer config

- config.example.yaml: deprecate standalone checkpointer section, activate
  unified database:sqlite as default (drives both checkpointer + app data)
- New: test_thread_meta_repo.py (14 tests) — full ThreadMetaRepository coverage
  including check_access owner logic, list_by_owner pagination
- Extended test_run_repository.py (+4 tests) — completion preserves fields,
  list ordering desc, limit, owner_none returns all
- Extended test_run_journal.py (+8 tests) — on_chain_error, track_tokens=false,
  middleware no ai_message, unknown caller tokens, convenience fields,
  tool_error, non-summarization custom event
- Extended test_run_event_store.py (+7 tests) — DB batch seq continuity,
  make_run_event_store factory (memory/db/jsonl/fallback/unknown)
- Extended test_phase2b_integration.py (+4 tests) — create_or_reject persists,
  follow-up metadata, summarization in history, full DB-backed lifecycle
- Fixed DB integration test to use proper fake objects (not MagicMock)
  for JSON-serializable metadata
- 157 total Phase 2 tests pass, zero regressions

* refactor(persistence): remove UTFJSON, use engine-level json_serializer + datetime.now()

- Replace custom UTFJSON type with standard sqlalchemy.JSON in all ORM
  models. Add json_serializer=json.dumps(ensure_ascii=False) to all
  create_async_engine calls so non-ASCII text (Chinese etc.) is stored
  as-is in both SQLite and Postgres.
- Change ORM datetime defaults from datetime.now(UTC) to datetime.now(),
  remove UTC imports.

* refactor(gateway): simplify deps.py with getter factory + inline repos

- Replace 6 identical getter functions with _require() factory.
- Inline 3 _make_*_repo() factories into langgraph_runtime(), call
  get_session_factory() once instead of 3 times.
- Add thread_meta upsert in start_run (services.py).

* feat(docker): add UV_EXTRAS build arg for optional dependencies

Support installing optional dependency groups (e.g. postgres) at
Docker build time via UV_EXTRAS build arg:
  UV_EXTRAS=postgres docker compose build

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* refactor(journal): fix flush, token tracking, and consolidate tests

RunJournal fixes:
- _flush_sync: retain events in buffer when no event loop instead of
  dropping them; worker's finally block flushes via async flush().
- on_llm_end: add tool_calls filter and caller=="lead_agent" guard for
  ai_message events; mark message IDs for dedup with record_llm_usage.
- worker.py: persist completion data (tokens, message count) to RunStore
  in finally block.

Model factory:
- Auto-inject stream_usage=True for BaseChatOpenAI subclasses with
  custom api_base, so usage_metadata is populated in streaming responses.

Test consolidation:
- Delete test_phase2b_integration.py (redundant with existing tests).
- Move DB-backed lifecycle test into test_run_journal.py.
- Add tests for stream_usage injection in test_model_factory.py.
- Clean up executor/task_tool dead journal references.

* feat(events): widen content type to str|dict in all store backends

Allow event content to be a dict (for structured OpenAI-format messages)
in addition to plain strings. Dict values are JSON-serialized for the DB
backend and deserialized on read; memory and JSONL backends handle dicts
natively. Trace truncation now serializes dicts to JSON before measuring.

* fix(events): use metadata flag instead of heuristic for dict content detection

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(converters): add LangChain-to-OpenAI message format converters

Pure functions langchain_to_openai_message, langchain_to_openai_completion,
langchain_messages_to_openai, and _infer_finish_reason for converting
LangChain BaseMessage objects to OpenAI Chat Completions format, used by
RunJournal for event storage. 15 unit tests added.

* feat(events): human_message content uses OpenAI user message format

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(events): ai_message uses OpenAI format, add ai_tool_call message event

- ai_message content now uses {"role": "assistant", "content": "..."} format
- New ai_tool_call message event emitted when lead_agent LLM responds with tool_calls
- ai_tool_call uses langchain_to_openai_message converter for consistent format
- Both events include finish_reason in metadata ("stop" or "tool_calls")

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(events): add tool_result message event with OpenAI tool message format

Cache tool_call_id from on_tool_start keyed by run_id as fallback for on_tool_end,
then emit a tool_result message event (role=tool, tool_call_id, content) after each
successful tool completion.

* feat(events): align message events with checkpoint format and add middleware tag injection

- Message events (ai_message, ai_tool_call, tool_result, human_message) now use
  BaseMessage.model_dump() format, matching LangGraph checkpoint values.messages
- on_tool_end extracts tool_call_id/name/status from ToolMessage objects
- on_tool_error now emits tool_result message events with error status
- record_middleware uses middleware:{tag} event_type and middleware category
- Summarization custom events use middleware:summarize category
- TitleMiddleware injects middleware:title tag via get_config() inheritance
- SummarizationMiddleware model bound with middleware:summarize tag
- Worker writes human_message using HumanMessage.model_dump()

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(threads): switch search endpoint to threads_meta table and sync title

- POST /api/threads/search now queries threads_meta table directly,
  removing the two-phase Store + Checkpointer scan approach
- Add ThreadMetaRepository.search() with metadata/status filters
- Add ThreadMetaRepository.update_display_name() for title sync
- Worker syncs checkpoint title to threads_meta.display_name on run completion
- Map display_name to values.title in search response for API compatibility

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(threads): history endpoint reads messages from event store

- POST /api/threads/{thread_id}/history now combines two data sources:
  checkpointer for checkpoint_id, metadata, title, thread_data;
  event store for messages (complete history, not truncated by summarization)
- Strip internal LangGraph metadata keys from response
- Remove full channel_values serialization in favor of selective fields

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* fix: remove duplicate optional-dependencies header in pyproject.toml

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* fix(middleware): pass tagged config to TitleMiddleware ainvoke call

Without the config, the middleware:title tag was not injected,
causing the LLM response to be recorded as a lead_agent ai_message
in run_events.

* fix(persistence): address review feedback on PR #1851

- Fix naive datetime.now() → datetime.now(UTC) in all ORM models
- Fix seq race condition in DbRunEventStore.put() with FOR UPDATE
  and UNIQUE(thread_id, seq) constraint
- Encapsulate _store access in RunManager.update_run_completion()
- Deduplicate _store.put() logic in RunManager via _persist_to_store()
- Add update_run_completion to RunStore ABC + MemoryRunStore
- Wire follow_up_to_run_id through the full create path
- Add error recovery to RunJournal._flush_sync() lost-event scenario

* refactor(runtime): introduce RunContext to reduce run_agent parameter bloat

Extract checkpointer, store, event_store, run_events_config, thread_meta_repo,
and follow_up_to_run_id into a frozen RunContext dataclass. Add get_run_context()
in deps.py to build the base context from app.state singletons. start_run() uses
dataclasses.replace() to enrich per-run fields before passing ctx to run_agent.

* refactor(gateway): move sanitize_log_param to app/gateway/utils.py

Extract the log-injection sanitizer from routers/threads.py into a shared
utils module and rename to sanitize_log_param (public API). Eliminates the
reverse service → router import in services.py.

* docs: annotate DbRunEventStore.put() as low-frequency path

Add docstring clarifying that put() opens a per-call transaction with
FOR UPDATE and should only be used for infrequent writes (currently
just the initial human_message event). High-throughput callers should
use put_batch() instead.

* fix(threads): fall back to Store search when ThreadMetaRepository is unavailable

When database.backend=memory (default) or no SQL session factory is
configured, search_threads now queries the LangGraph Store instead of
returning 503. Returns empty list if neither Store nor repo is available.

* refactor(persistence): introduce ThreadMetaStore ABC for backend-agnostic thread metadata

Add ThreadMetaStore abstract base class with create/get/search/update/delete
interface. ThreadMetaRepository (SQL) now inherits from it. New
MemoryThreadMetaStore wraps LangGraph BaseStore for memory-mode deployments.

deps.py now always provides a non-None thread_meta_repo, eliminating all
`if thread_meta_repo is not None` guards in services.py, worker.py, and
routers/threads.py. search_threads no longer needs a Store fallback branch.

* refactor(history): read messages from checkpointer instead of RunEventStore

The /history endpoint now reads messages directly from the
checkpointer's channel_values (the authoritative source) instead of
querying RunEventStore.list_messages(). The RunEventStore API is
preserved for other consumers.

* fix(persistence): address new Copilot review comments

- feedback.py: validate thread_id/run_id before deleting feedback
- jsonl.py: add path traversal protection with ID validation
- run_repo.py: parse `before` to datetime for PostgreSQL compat
- thread_meta_repo.py: fix pagination when metadata filter is active
- database_config.py: use resolve_path for sqlite_dir consistency

* fix(config): resolve sqlite_dir relative to CWD, not Paths.base_dir

resolve_path() resolves relative to Paths.base_dir (.deer-flow),
which double-nested the path to .deer-flow/.deer-flow/data/app.db.
Use Path.resolve() (CWD-relative) instead.

* Feature/feishu receive file (#1608)

* feat(feishu): add channel file materialization hook for inbound messages

- Introduce Channel.receive_file(msg, thread_id) as a base method for file materialization; default is no-op.
- Implement FeishuChannel.receive_file to download files/images from Feishu messages, save to sandbox, and inject virtual paths into msg.text.
- Update ChannelManager to call receive_file for any channel if msg.files is present, enabling downstream model access to user-uploaded files.
- No impact on Slack/Telegram or other channels (they inherit the default no-op).

* style(backend): format code with ruff for lint compliance

- Auto-formatted packages/harness/deerflow/agents/factory.py and tests/test_create_deerflow_agent.py using `ruff format`
- Ensured both files conform to project linting standards
- Fixes CI lint check failures caused by code style issues

* fix(feishu): handle file write operation asynchronously to prevent blocking

* fix(feishu): rename GetMessageResourceRequest to _GetMessageResourceRequest and remove redundant code

* test(feishu): add tests for receive_file method and placeholder replacement

* fix(manager): remove unnecessary type casting for channel retrieval

* fix(feishu): update logging messages to reflect resource handling instead of image

* fix(feishu): sanitize filename by replacing invalid characters in file uploads

* fix(feishu): improve filename sanitization and reorder image key handling in message processing

* fix(feishu): add thread lock to prevent filename conflicts during file downloads

* fix(test): correct bad merge in test_feishu_parser.py

* chore: run ruff and apply formatting cleanup
fix(feishu): preserve rich-text attachment order and improve fallback filename handling

* fix(docker): restore gateway env vars and fix langgraph empty arg issue (#1915)

Two production docker-compose.yaml bugs prevent `make up` from working:

1. Gateway missing DEER_FLOW_CONFIG_PATH and DEER_FLOW_EXTENSIONS_CONFIG_PATH
   environment overrides. Added in fb2d99f (#1836) but accidentally reverted
   by ca2fb95 (#1847). Without them, gateway reads host paths from .env via
   env_file, causing FileNotFoundError inside the container.

2. Langgraph command fails when LANGGRAPH_ALLOW_BLOCKING is unset (default).
   Empty $${allow_blocking} inserts a bare space between flags, causing
   ' --no-reload' to be parsed as unexpected extra argument. Fix by building
   args string first and conditionally appending --allow-blocking.

* fix(frontend): address Copilot review on tabnabbing and double-tab-open

* refactor(persistence): organize entities into per-entity directories

Restructure the persistence layer from horizontal "models/ + repositories/"
split into vertical entity-aligned directories. Each entity (thread_meta,
run, feedback) now owns its ORM model, abstract interface (where applicable),
and concrete implementations under a single directory with an aggregating
__init__.py for one-line imports.

Layout:
  persistence/thread_meta/{base,model,sql,memory}.py
  persistence/run/{model,sql}.py
  persistence/feedback/{model,sql}.py

models/__init__.py is kept as a facade so Alembic autogenerate continues to
discover all ORM tables via Base.metadata. RunEventRow remains under
models/run_event.py because its storage implementation lives in
runtime/events/store/db.py and has no matching repository directory.

The repositories/ directory is removed entirely. All call sites in
gateway/deps.py and tests are updated to import from the new entity
packages, e.g.:

    from deerflow.persistence.thread_meta import ThreadMetaRepository
    from deerflow.persistence.run import RunRepository
    from deerflow.persistence.feedback import FeedbackRepository

Full test suite passes (1690 passed, 14 skipped).

* fix(gateway): sync thread rename and delete through ThreadMetaStore

The POST /threads/{id}/state endpoint previously synced title changes
only to the LangGraph Store via _store_upsert. In sqlite mode the search
endpoint reads from the ThreadMetaRepository SQL table, so renames never
appeared in /threads/search until the next agent run completed (worker.py
syncs title from checkpoint to thread_meta in its finally block).

Likewise the DELETE /threads/{id} endpoint cleaned up the filesystem,
Store, and checkpointer but left the threads_meta row orphaned in sqlite,
so deleted threads kept appearing in /threads/search.

Fix both endpoints by routing through the ThreadMetaStore abstraction
which already has the correct sqlite/memory implementations wired up by
deps.py. The rename path now calls update_display_name() and the delete
path calls delete() — both work uniformly across backends.

Verified end-to-end with curl in gateway mode against sqlite backend.
Existing test suite (1690 passed) and focused router/repo tests pass.

* refactor(gateway): route all thread metadata access through ThreadMetaStore

Following the rename/delete bug fix in PR1, migrate the remaining direct
LangGraph Store reads/writes in the threads router and services to the
ThreadMetaStore abstraction so that the sqlite and memory backends behave
identically and the legacy dual-write paths can be removed.

Migrated endpoints (threads.py):
- create_thread: idempotency check + write now use thread_meta_repo.get/create
  instead of dual-writing the LangGraph Store and the SQL row.
- get_thread: reads from thread_meta_repo.get; the checkpoint-only fallback
  for legacy threads is preserved.
- patch_thread: replaced _store_get/_store_put with thread_meta_repo.update_metadata.
- delete_thread_data: dropped the legacy store.adelete; thread_meta_repo.delete
  already covers it.

Removed dead code (services.py):
- _upsert_thread_in_store — redundant with the immediately following
  thread_meta_repo.create() call.
- _sync_thread_title_after_run — worker.py's finally block already syncs
  the title via thread_meta_repo.update_display_name() after each run.

Removed dead code (threads.py):
- _store_get / _store_put / _store_upsert helpers (no remaining callers).
- THREADS_NS constant.
- get_store import (router no longer touches the LangGraph Store directly).

New abstract method:
- ThreadMetaStore.update_metadata(thread_id, metadata) merges metadata into
  the thread's metadata field. Implemented in both ThreadMetaRepository (SQL,
  read-modify-write inside one session) and MemoryThreadMetaStore. Three new
  unit tests cover merge / empty / nonexistent behaviour.

Net change: -134 lines. Full test suite: 1693 passed, 14 skipped.
Verified end-to-end with curl in gateway mode against sqlite backend
(create / patch / get / rename / search / delete).

* feat(auth): release-validation pass for 2.0-rc — 12 blockers + simplify follow-ups (#2008)

* feat(auth): introduce backend auth module

Port RFC-001 authentication core from PR #1728:
- JWT token handling (create_access_token, decode_token, TokenPayload)
- Password hashing (bcrypt) with verify_password
- SQLite UserRepository with base interface
- Provider Factory pattern (LocalAuthProvider)
- CLI reset_admin tool
- Auth-specific errors (AuthErrorCode, TokenError, AuthErrorResponse)

Deps:
- bcrypt>=4.0.0
- pyjwt>=2.9.0
- email-validator>=2.0.0
- backend/uv.toml pins public PyPI index

Tests: 12 pure unit tests (test_auth_config.py, test_auth_errors.py).

Scope note: authz.py, test_auth.py, and test_auth_type_system.py are
deferred to commit 2 because they depend on middleware and deps wiring
that is not yet in place. Commit 1 stays "pure new files only" as the
spec mandates.

* feat(auth): wire auth end-to-end (middleware + frontend replacement)

Backend:
- Port auth_middleware, csrf_middleware, langgraph_auth, routers/auth
- Port authz decorator (owner_filter_key defaults to 'owner_id')
- Merge app.py: register AuthMiddleware + CSRFMiddleware + CORS, add
  _ensure_admin_user lifespan hook, _migrate_orphaned_threads helper,
  register auth router
- Merge deps.py: add get_local_provider, get_current_user_from_request,
  get_optional_user_from_request; keep get_current_user as thin str|None
  adapter for feedback router
- langgraph.json: add auth path pointing to langgraph_auth.py:auth
- Rename metadata['user_id'] -> metadata['owner_id'] in langgraph_auth
  (both metadata write and LangGraph filter dict) + test fixtures

Frontend:
- Delete better-auth library and api catch-all route
- Remove better-auth npm dependency and env vars (BETTER_AUTH_SECRET,
  BETTER_AUTH_GITHUB_*) from env.js
- Port frontend/src/core/auth/* (AuthProvider, gateway-config,
  proxy-policy, server-side getServerSideUser, types)
- Port frontend/src/core/api/fetcher.ts
- Port (auth)/layout, (auth)/login, (auth)/setup pages
- Rewrite workspace/layout.tsx as server component that calls
  getServerSideUser and wraps in AuthProvider
- Port workspace/workspace-content.tsx for the client-side sidebar logic

Tests:
- Port 5 auth test files (test_auth, test_auth_middleware,
  test_auth_type_system, test_ensure_admin, test_langgraph_auth)
- 176 auth tests PASS

After this commit: login/logout/registration flow works, but persistence
layer does not yet filter by owner_id. Commit 4 closes that gap.

* feat(auth): account settings page + i18n

- Port account-settings-page.tsx (change password, change email, logout)
- Wire into settings-dialog.tsx as new "account" section with UserIcon,
  rendered first in the section list
- Add i18n keys:
  - en-US/zh-CN: settings.sections.account ("Account" / "账号")
  - en-US/zh-CN: button.logout ("Log out" / "退出登录")
  - types.ts: matching type declarations

* feat(auth): enforce owner_id across 2.0-rc persistence layer

Add request-scoped contextvar-based owner filtering to threads_meta,
runs, run_events, and feedback repositories. Router code is unchanged
— isolation is enforced at the storage layer so that any caller that
forgets to pass owner_id still gets filtered results, and new routes
cannot accidentally leak data.

Core infrastructure
-------------------
- deerflow/runtime/user_context.py (new):
  - ContextVar[CurrentUser | None] with default None
  - runtime_checkable CurrentUser Protocol (structural subtype with .id)
  - set/reset/get/require helpers
  - AUTO sentinel + resolve_owner_id(value, method_name) for sentinel
    three-state resolution: AUTO reads contextvar, explicit str
    overrides, explicit None bypasses the filter (for migration/CLI)

Repository changes
------------------
- ThreadMetaRepository: create/get/search/update_*/delete gain
  owner_id=AUTO kwarg; read paths filter by owner, writes stamp it,
  mutations check ownership before applying
- RunRepository: put/get/list_by_thread/delete gain owner_id=AUTO kwarg
- FeedbackRepository: create/get/list_by_run/list_by_thread/delete
  gain owner_id=AUTO kwarg
- DbRunEventStore: list_messages/list_events/list_messages_by_run/
  count_messages/delete_by_thread/delete_by_run gain owner_id=AUTO
  kwarg. Write paths (put/put_batch) read contextvar softly: when a
  request-scoped user is available, owner_id is stamped; background
  worker writes without a user context pass None which is valid
  (orphan row to be bound by migration)

Schema
------
- persistence/models/run_event.py: RunEventRow.owner_id = Mapped[
  str | None] = mapped_column(String(64), nullable=True, index=True)
- No alembic migration needed: 2.0 ships fresh, Base.metadata.create_all
  picks up the new column automatically

Middleware
----------
- auth_middleware.py: after cookie check, call get_optional_user_from_
  request to load the real User, stamp it into request.state.user AND
  the contextvar via set_current_user, reset in a try/finally. Public
  paths and unauthenticated requests continue without contextvar, and
  @require_auth handles the strict 401 path

Test infrastructure
-------------------
- tests/conftest.py: @pytest.fixture(autouse=True) _auto_user_context
  sets a default SimpleNamespace(id="test-user-autouse") on every test
  unless marked @pytest.mark.no_auto_user. Keeps existing 20+
  persistence tests passing without modification
- pyproject.toml [tool.pytest.ini_options]: register no_auto_user
  marker so pytest does not emit warnings for opt-out tests
- tests/test_user_context.py: 6 tests covering three-state semantics,
  Protocol duck typing, and require/optional APIs
- tests/test_thread_meta_repo.py: one test updated to pass owner_id=
  None explicitly where it was previously relying on the old default

Test results
------------
- test_user_context.py: 6 passed
- test_auth*.py + test_langgraph_auth.py + test_ensure_admin.py: 127
- test_run_event_store / test_run_repository / test_thread_meta_repo
  / test_feedback: 92 passed
- Full backend suite: 1905 passed, 2 failed (both @requires_llm flaky
  integration tests unrelated to auth), 1 skipped

* feat(auth): extend orphan migration to 2.0-rc persistence tables

_ensure_admin_user now runs a three-step pipeline on every boot:

  Step 1 (fatal): admin user exists / is created / password is reset
  Step 2 (non-fatal): LangGraph store orphan threads → admin
  Step 3 (non-fatal): SQL persistence tables → admin
    - threads_meta
    - runs
    - run_events
    - feedback

Each step is idempotent. The fatal/non-fatal split mirrors PR #1728's
original philosophy: admin creation failure blocks startup (the system
is unusable without an admin), whereas migration failures log a warning
and let the service proceed (a partial migration is recoverable; a
missing admin is not).

Key helpers
-----------
- _iter_store_items(store, namespace, *, page_size=500):
  async generator that cursor-paginates across LangGraph store pages.
  Fixes PR #1728's hardcoded limit=1000 bug that would silently lose
  orphans beyond the first page.

- _migrate_orphaned_threads(store, admin_user_id):
  Rewritten to use _iter_store_items. Returns the migrated count so the
  caller can log it; raises only on unhandled exceptions.

- _migrate_orphan_sql_tables(admin_user_id):
  Imports the 4 ORM models lazily, grabs the shared session factory,
  runs one UPDATE per table in a single transaction, commits once.
  No-op when no persistence backend is configured (in-memory dev).

Tests: test_ensure_admin.py (8 passed)

* test(auth): port AUTH test plan docs + lint/format pass

- Port backend/docs/AUTH_TEST_PLAN.md and AUTH_UPGRADE.md from PR #1728
- Rename metadata.user_id → metadata.owner_id in AUTH_TEST_PLAN.md
  (4 occurrences from the original PR doc)
- ruff auto-fix UP037 in sentinel type annotations: drop quotes around
  "str | None | _AutoSentinel" now that from __future__ import
  annotations makes them implicit string forms
- ruff format: 2 files (app/gateway/app.py, runtime/user_context.py)

Note on test coverage additions:
- conftest.py autouse fixture was already added in commit 4 (had to
  be co-located with the repository changes to keep pre-existing
  persistence tests passing)
- cross-user isolation E2E tests (test_owner_isolation.py) deferred
  — enforcement is already proven by the 98-test repository suite
  via the autouse fixture + explicit _AUTO sentinel exercises
- New test cases (TC-API-17..20, TC-ATK-13, TC-MIG-01..07) listed
  in AUTH_TEST_PLAN.md are deferred to a follow-up PR — they are
  manual-QA test cases rather than pytest code, and the spec-level
  coverage is already met by test_user_context.py + the 98-test
  repository suite.

Final test results:
- Auth suite (test_auth*, test_langgraph_auth, test_ensure_admin,
  test_user_context): 186 passed
- Persistence suite (test_run_event_store, test_run_repository,
  test_thread_meta_repo, test_feedback): 98 passed
- Lint: ruff check + ruff format both clean

* test(auth): add cross-user isolation test suite

10 tests exercising the storage-layer owner filter by manually
switching the user_context contextvar between two users. Verifies
the safety invariant:

  After a repository write with owner_id=A, a subsequent read with
  owner_id=B must not return the row, and vice versa.

Covers all 4 tables that own user-scoped data:

TC-API-17  threads_meta  — read, search, update, delete cross-user
TC-API-18  runs          — get, list_by_thread, delete cross-user
TC-API-19  run_events    — list_messages, list_events, count_messages,
                           delete_by_thread (CRITICAL: raw conversation
                           content leak vector)
TC-API-20  feedback      — get, list_by_run, delete cross-user

Plus two meta-tests verifying the sentinel pattern itself:
- AUTO + unset contextvar raises RuntimeError
- explicit owner_id=None bypasses the filter (migration escape hatch)

Architecture note
-----------------
These tests bypass the HTTP layer by design. The full chain
(cookie → middleware → contextvar → repository) is covered piecewise:

- test_auth_middleware.py: middleware sets contextvar from cookies
- test_owner_isolation.py: repositories enforce isolation when
  contextvar is set to different users

Together they prove the end-to-end safety property without the
ceremony of spinning up a full TestClient + in-memory DB for every
router endpoint.

Tests pass: 231 (full auth + persistence + isolation suite)
Lint: clean

* refactor(auth): migrate user repository to SQLAlchemy ORM

Move the users table into the shared persistence engine so auth
matches the pattern of threads_meta, runs, run_events, and feedback —
one engine, one session factory, one schema init codepath.

New files
---------
- persistence/user/__init__.py, persistence/user/model.py: UserRow
  ORM class with partial unique index on (oauth_provider, oauth_id)
- Registered in persistence/models/__init__.py so
  Base.metadata.create_all() picks it up

Modified
--------
- auth/repositories/sqlite.py: rewritten as async SQLAlchemy,
  identical constructor pattern to the other four repositories
  (def __init__(self, session_factory) + self._sf = session_factory)
- auth/config.py: drop users_db_path field — storage is configured
  through config.database like every other table
- deps.py/get_local_provider: construct SQLiteUserRepository with
  the shared session factory, fail fast if engine is not initialised
- tests/test_auth.py: rewrite test_sqlite_round_trip_new_fields to
  use the shared engine (init_engine + close_engine in a tempdir)
- tests/test_auth_type_system.py: add per-test autouse fixture that
  spins up a scratch engine and resets deps._cached_* singletons

* refactor(auth): remove SQL orphan migration (unused in supported scenarios)

The _migrate_orphan_sql_tables helper existed to bind NULL owner_id
rows in threads_meta, runs, run_events, and feedback to the admin on
first boot. But in every supported upgrade path, it's a no-op:

  1. Fresh install: create_all builds fresh tables, no legacy rows
  2. No-auth → with-auth (no existing persistence DB): persistence
     tables are created fresh by create_all, no legacy rows
  3. No-auth → with-auth (has existing persistence DB from #1930):
     NOT a supported upgrade path — "有 DB 到有 DB" schema evolution
     is out of scope; users wipe DB or run manual ALTER

So the SQL orphan migration never has anything to do in the
supported matrix. Delete the function, simplify _ensure_admin_user
from a 3-step pipeline to a 2-step one (admin creation + LangGraph
store orphan migration only).

LangGraph store orphan migration stays: it serves the real
"no-auth → with-auth" upgrade path where a user's existing LangGraph
thread metadata has no owner_id field and needs to be stamped with
the newly-created admin's id.

Tests: 284 passed (auth + persistence + isolation)
Lint: clean

* security(auth): write initial admin password to 0600 file instead of logs

CodeQL py/clear-text-logging-sensitive-data flagged 3 call sites that
logged the auto-generated admin password to stdout via logger.info().
Production log aggregators (ELK/Splunk/etc) would have captured those
cleartext secrets. Replace with a shared helper that writes to
.deer-flow/admin_initial_credentials.txt with mode 0600, and log only
the path.

New file
--------
- app/gateway/auth/credential_file.py: write_initial_credentials()
  helper. Takes email, password, and a "initial"/"reset" label.
  Creates .deer-flow/ if missing, writes a header comment plus the
  email+password, chmods 0o600, returns the absolute Path.

Modified
--------
- app/gateway/app.py: both _ensure_admin_user paths (fresh creation
  + needs_setup password reset) now write to file and log the path
- app/gateway/auth/reset_admin.py: rewritten to use the shared ORM
  repo (SQLiteUserRepository with session_factory) and the
  credential_file helper. The previous implementation was broken
  after the earlier ORM refactor — it still imported _get_users_conn
  and constructed SQLiteUserRepository() without a session factory.

No tests changed — the three password-log sites are all exercised
via existing test_ensure_admin.py which checks that startup
succeeds, not that a specific string appears in logs.

CodeQL alerts 272, 283, 284: all resolved.

* security(auth): strict JWT validation in middleware (fix junk cookie bypass)

AUTH_TEST_PLAN test 7.5.8 expects junk cookies to be rejected with
401. The previous middleware behaviour was "presence-only": check
that some access_token cookie exists, then pass through. In
combination with my Task-12 decision to skip @require_auth
decorators on routes, this created a gap where a request with any
cookie-shaped string (e.g. access_token=not-a-jwt) would bypass
authentication on routes that do not touch the repository
(/api/models, /api/mcp/config, /api/memory, /api/skills, …).

Fix: middleware now calls get_current_user_from_request() strictly
and catches the resulting HTTPException to render a 401 with the
proper fine-grained error code (token_invalid, token_expired,
user_not_found, …). On success it stamps request.state.user and
the contextvar so repository-layer owner filters work downstream.

The 4 old "_with_cookie_passes" tests in test_auth_middleware.py
were written for the presence-only behaviour; they asserted that
a junk cookie would make the handler return 200. They are renamed
to "_with_junk_cookie_rejected" and their assertions flipped to
401. The negative path (no cookie → 401 not_authenticated)
is unchanged.

Verified:
  no cookie       → 401 not_authenticated
  junk cookie → 401 token_invalid (the fixed bug)
  expired cookie  → 401 token_expired

Tests: 284 passed (auth + persistence + isolation)
Lint: clean

* security(auth): wire @require_permission(owner_check=True) on isolation routes

Apply the require_permission decorator to all 28 routes that take a
{thread_id} path parameter. Combined with the strict middleware
(previous commit), this gives the double-layer protection that
AUTH_TEST_PLAN test 7.5.9 documents:

  Layer 1 (AuthMiddleware): cookie + JWT validation, rejects junk
                            cookies and stamps request.state.user
  Layer 2 (@require_permission with owner_check=True): per-resource
                            ownership verification via
                            ThreadMetaStore.check_access — returns
                            404 if a different user owns the thread

The decorator's owner_check branch is rewritten to use the SQL
thread_meta_repo (the 2.0-rc persistence layer) instead of the
LangGraph store path that PR #1728 used (_store_get / get_store
in routers/threads.py). The inject_record convenience is dropped
— no caller in 2.0 needs the LangGraph blob, and the SQL repo has
a different shape.

Routes decorated (28 total):

* security(auth): defense-in-depth fixes from release validation pass

Eight findings caught while running the AUTH_TEST_PLAN end-to-end against
the deployed sg_dev stack. Each is a pre-condition for shipping
release/2.0-rc that the previous PRs missed.

Backend hardening
- routers/auth.py: rate limiter X-Real-IP now requires AUTH_TRUSTED_PROXIES
  whitelist (CIDR/IP allowlist). Without nginx in front, the previous code
  honored arbitrary X-Real-IP, letting an attacker rotate the header to
  fully bypass the per-IP login lockout.
- routers/auth.py: 36-entry common-password blocklist via Pydantic
  field_validator on RegisterRequest + ChangePasswordRequest. The shared
  _validate_strong_password helper keeps the constraint in one place.
- routers/threads.py: ThreadCreateRequest + ThreadPatchRequest strip
  server-reserved metadata keys (owner_id, user_id) via Pydantic
  field_validator so a forged value can never round-trip back to other
  clients reading the same thread. The actual ownership invariant stays
  on the threads_meta row; this closes the metadata-blob echo gap.
- authz.py + thread_meta/sql.py: require_permission gains a require_existing
  flag plumbed through check_access(require_existing=True). Destructive
  routes (DELETE/PATCH/state-update/runs/feedback) now treat a missing
  thread_meta row as 404 instead of "untracked legacy thread, allow",
  closing the cross-user delete-idempotence gap where any user could
  successfully DELETE another user's deleted thread.
- repositories/sqlite.py + base.py: update_user raises UserNotFoundError
  on a vanished row instead of silently returning the input. Concurrent
  delete during password reset can no longer look like a successful update.
- runtime/user_context.py: resolve_owner_id() coerces User.id (UUID) to
  str at the contextvar boundary so SQLAlchemy String(64) columns can
  bind it. The whole 2.0-rc isolation pipeline was previously broken
  end-to-end (POST /api/threads → 500 "type 'UUID' is not supported").
- persistence/engine.py: SQLAlchemy listener enables PRAGMA journal_mode=WAL,
  synchronous=NORMAL, foreign_keys=ON on every new SQLite connection.
  TC-UPG-06 in the test plan expects WAL; previous code shipped with the
  default 'delete' journal.
- auth_middleware.py: stamp request.state.auth = AuthContext(...) so
  @require_permission's short-circuit fires; previously every isolation
  request did a duplicate JWT decode + users SELECT. Also unifies the
  401 payload through AuthErrorResponse(...).model_dump().
- app.py: _ensure_admin_user restructure removes the noqa F821 scoping
  bug where 'password' was referenced outside the branch that defined it.
  New _announce_credentials helper absorbs the duplicate log block in
  the fresh-admin and reset-admin branches.

* fix(frontend+nginx): rollout CSRF on every state-changing client path

The frontend was 100% broken in gateway-pro mode for any user trying to
open a specific chat thread. Three cumulative bugs each silently
masked the next.

LangGraph SDK CSRF gap (api-client.ts)
- The Client constructor took only apiUrl, no defaultHeaders, no fetch
  interceptor. The SDK's internal fetch never sent X-CSRF-Token, so
  every state-changing /api/langgraph-compat/* call (runs/stream,
  threads/search, threads/{tid}/history, ...) hit CSRFMiddleware and
  got 403 before reaching the auth check. UI symptom: empty thread page
  with no error message; the SPA's hooks swallowed the rejection.
- Fix: pass an onRequest hook that injects X-CSRF-Token from the
  csrf_token cookie per request. Reading the cookie per call (not at
  construction time) handles login / logout / password-change cookie
  rotation transparently. The SDK's prepareFetchOptions calls
  onRequest for both regular requests AND streaming/SSE/reconnect, so
  the same hook covers runs.stream and runs.joinStream.

Raw fetch CSRF gap (7 files)
- Audit: 11 frontend fetch sites, only 2 included CSRF (login/setup +
  account-settings change-password). The other 7 routed through raw
  fetch() with no header — suggestions, memory, agents, mcp, skills,
  uploads, and the local thread cleanup hook all 403'd silently.
- Fix: enhance fetcher.ts:fetchWithAuth to auto-inject X-CSRF-Token on
  POST/PUT/DELETE/PATCH from a single shared readCsrfCookie() helper.
  Convert all 7 raw fetch() callers to fetchWithAuth so the contract
  is centrally enforced. api-client.ts and fetcher.ts share
  readCsrfCookie + STATE_CHANGING_METHODS to avoid drift.

nginx routing + buffering (nginx.local.conf)
- The auth feature shipped without updating the nginx config: per-API
  explicit location blocks but no /api/v1/auth/, /api/feedback, /api/runs.
  The frontend's client-side fetches to /api/v1/auth/login/local 404'd
  from the Next.js side because nginx routed /api/* to the frontend.
- Fix: add catch-all `location /api/` that proxies to the gateway.
  nginx longest-prefix matching keeps the explicit blocks (/api/models,
  /api/threads regex, /api/langgraph/, ...) winning for their paths.
- Fix: disable proxy_buffering + proxy_request_buffering for the
  frontend `location /` block. Without it, nginx tries to spool large
  Next.js chunks into /var/lib/nginx/proxy (root-owned) and fails with
  Permission denied → ERR_INCOMPLETE_CHUNKED_ENCODING → ChunkLoadError.

* test(auth): release-validation test infra and new coverage

Test fixtures and unit tests added during the validation pass.

Router test helpers (NEW: tests/_router_auth_helpers.py)
- make_authed_test_app(): builds a FastAPI test app with a stub
  middleware that stamps request.state.user + request.state.auth and a
  permissive thread_meta_repo mock. TestClient-based router tests
  (test_artifacts_router, test_threads_router) use it instead of bare
  FastAPI() so the new @require_permission(owner_check=True) decorators
  short-circuit cleanly.
- call_unwrapped(): walks the __wrapped__ chain to invoke the underlying
  handler without going through the authz wrappers. Direct-call tests
  (test_uploads_router) use it. Typed with ParamSpec so the wrapped
  signature flows through.

Backend test additions
- test_auth.py: 7 tests for the new _get_client_ip trust model (no
  proxy / trusted proxy / untrusted peer / XFF rejection / invalid
  CIDR / no client). 5 tests for the password blocklist (literal,
  case-insensitive, strong password accepted, change-password binding,
  short-password length-check still fires before blocklist).
  test_update_user_raises_when_row_concurrently_deleted: closes a
  shipped-without-coverage gap on the new UserNotFoundError contract.
- test_thread_meta_repo.py: 4 tests for check_access(require_existing=True)
  — strict missing-row denial, strict owner match, strict owner mismatch,
  strict null-owner still allowed (shared rows survive the tightening).
- test_ensure_admin.py: 3 tests for _migrate_orphaned_threads /
  _iter_store_items pagination, covering the TC-UPG-02 upgrade story
  end-to-end via mock store. Closes the gap where the cursor pagination
  was untested even though the previous PR rewrote it.
- test_threads_router.py: 5 tests for _strip_reserved_metadata
  (owner_id removal, user_id removal, safe-keys passthrough, empty
  input, both-stripped).
- test_auth_type_system.py: replace "password123" fixtures with
  Tr0ub4dor3a / AnotherStr0ngPwd! so the new password blocklist
  doesn't reject the test data.

* docs(auth): refresh TC-DOCKER-05 + document Docker validation gap

- AUTH_TEST_PLAN.md TC-DOCKER-05: the previous expectation
  ("admin password visible in docker logs") was stale after the simplify
  pass that moved credentials to a 0600 file. The grep "Password:" check
  would have silently failed and given a false sense of coverage. New
  expectation matches the actual file-based path: 0600 file in
  DEER_FLOW_HOME, log shows the path (not the secret), reverse-grep
  asserts no leaked password in container logs.
- NEW: docs/AUTH_TEST_DOCKER_GAP.md documents the only un-executed
  block in the test plan (TC-DOCKER-01..06). Reason: sg_dev validation
  host has no Docker daemon installed. The doc maps each Docker case
  to an already-validated bare-metal equivalent (TC-1.1, TC-REENT-01,
  TC-API-02 etc.) so the gap is auditable, and includes pre-flight
  reproduction steps for whoever has Docker available.

* refactor(persistence): unify SQLite to single deerflow.db and move checkpointer to runtime

Merge checkpoints.db and app.db into a single deerflow.db file (WAL mode
handles concurrent access safely). Move checkpointer module from
agents/checkpointer to runtime/checkpointer to better reflect its role
as a runtime infrastructure concern.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* refactor(persistence): rename owner_id to user_id and thread_meta_repo to thread_store

Rename owner_id to user_id across all persistence models, repositories,
stores, routers, and tests for clearer semantics. Rename thread_meta_repo
to thread_store for consistency with run_store/run_event_store naming.
Add ThreadMetaStore return type annotation to get_thread_store().

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(persistence): unify ThreadMetaStore interface with user isolation and factory

Add user_id parameter to all ThreadMetaStore abstract methods. Implement
owner isolation in MemoryThreadMetaStore with _get_owned_record helper.
Add check_access to base class and memory implementation. Add
make_thread_store factory to simplify deps.py initialization. Add
memory-backend isolation tests.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(feedback): add UNIQUE(thread_id, run_id, user_id) constraint

Add UNIQUE constraint to FeedbackRow to enforce one feedback per user per run,
enabling upsert behavior in Task 2. Update tests to use distinct user_ids for
multiple feedback records per run, and pass user_id=None to list_by_run for
admin-style queries that bypass user isolation.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(feedback): add upsert() method with UNIQUE enforcement

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(feedback): add delete_by_run() and list_by_thread_grouped()

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(feedback): add PUT upsert and DELETE-by-run endpoints

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(feedback): enrich messages endpoint with per-run feedback data

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(feedback): add frontend feedback API client

Adds upsertFeedback and deleteFeedback API functions backed by
fetchWithAuth, targeting the /api/threads/{id}/runs/{id}/feedback
endpoint.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(feedback): wire feedback data into message rendering for history echo

Adds useThreadFeedback hook that fetches run-level feedback from the
messages API and builds a runId->FeedbackData map. MessageList now calls
this hook and passes feedback and runId to each MessageListItem so
previously-submitted thumbs are pre-filled when revisiting a thread.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* fix(feedback): correct run_id mapping for feedback echo

The feedbackMap was keyed by run_id but looked up by LangGraph message ID.
Fixed by tracking AI message ordinal index to correlate event store
run_ids with LangGraph SDK messages.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* fix(feedback): use real threadId and refresh after stream

- Pass threadId prop to MessageListItem instead of reading "new" from URL params
- Invalidate thread-feedback query on stream finish so buttons appear immediately
- Show feedback buttons always visible, copy button on hover only

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* style(feedback): group copy and feedback buttons together on the left

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* style(feedback): always show toolbar buttons without hover

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* fix(persistence): stream hang when run_events.backend=db

DbRunEventStore._user_id_from_context() returned user.id without
coercing it to str. User.id is a Pydantic UUID, and aiosqlite cannot
bind a raw UUID object to a VARCHAR column, so the INSERT for the
initial human_message event silently rolled back and raised out of
the worker task. Because that put() sat outside the worker's try
block, the finally-clause that publishes end-of-stream never ran
and the SSE stream hung forever.

jsonl mode was unaffected because json.dumps(default=str) coerces
UUID objects transparently.

Fixes:
- db.py: coerce user.id to str at the context-read boundary (matches
  what resolve_user_id already does for the other repositories)
- worker.py: move RunJournal init + human_message put inside the try
  block so any failure flows through the finally/publish_end path
  instead of hanging the subscriber

Defense-in-depth:
- engine.py: add PRAGMA busy_timeout=5000 so checkpointer and event
  store wait for each other on the shared deerflow.db file instead
  of failing immediately under write-lock contention
- journal.py: skip fire-and-forget _flush_sync when a previous flush
  task is still in flight, to avoid piling up concurrent put_batch
  writes on the same SQLAlchemy engine during streaming; flush() now
  waits for pending tasks before draining the buffer
- database_config.py: doc-only update clarifying WAL + busy_timeout
  keep the unified deerflow.db safe for both workloads

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* chore(persistence): drop redundant busy_timeout PRAGMA

Python's sqlite3 driver defaults to a 5-second busy timeout via the
``timeout`` kwarg of ``sqlite3.connect``, and aiosqlite + SQLAlchemy's
aiosqlite dialect inherit that default. Setting ``PRAGMA busy_timeout=5000``
explicitly was a no-op — verified by reading back the PRAGMA on a fresh
connection (it already reports 5000ms without our PRAGMA).

Concurrent stress test (50 checkpoint writes + 20 event batches + 50
thread_meta updates on the same deerflow.db) still completes with zero
errors and 200/200 rows after removing the explicit PRAGMA.

* fix(journal): unwrap Command tool results in on_tool_end

Tools that update graph state (e.g. ``present_files``) return
``Command(update={'messages': [ToolMessage(...)], 'artifacts': [...]})``.
LangGraph later unwraps the inner ``ToolMessage`` into checkpoint state,
but ``RunJournal.on_tool_end`` was receiving the ``Command`` object
directly via the LangChain callback chain and storing
``str(Command(update={...}))`` as the tool_result content.

This produced a visible divergence between the event-store and the
checkpoint for any thread that used a Command-returning tool, blocking
the event-store-backed history fix in the follow-up commit. Concrete
example from thread ``6d30913e-dcd4-41c8-8941-f66c716cf359`` (seq=48):
checkpoint had ``'Successfully presented files'`` while event_store
stored the full Command repr.

The fix detects ``Command`` in ``on_tool_end``, extracts the first
``ToolMessage`` from ``update['messages']``, and lets the existing
ToolMessage branch handle the ``model_dump()`` path. Legacy rows still
containing the Command repr are separately cleaned up by the history
helper in the follow-up commit.

Tests:
- ``test_tool_end_unwraps_command_with_inner_tool_message`` — unit test
  of the unwrap branch with a constructed Command
- ``test_tool_invoke_end_to_end_unwraps_command`` — end-to-end via
  ``CallbackManager`` + ``tool.invoke`` to exercise the real LangChain
  dispatch path that production uses, matching the repro shape from
  ``present_files``
- Counter-proof: temporarily reverted the patch, both tests failed with
  the exact ``Command(update={...})`` repr that was stored in the
  production SQLite row at seq=48, confirming LangChain does pass the
  ``Command`` through callbacks (the unwrap is load-bearing)

* fix(threads): load history messages from event store, immune to summarize

``get_thread_history`` and ``get_thread_state`` in Gateway mode read
messages from ``checkpoint.channel_values["messages"]``. After
SummarizationMiddleware runs mid-run, that list is rewritten in-place:
pre-summarize messages are dropped and a synthetic summary-as-human
message takes position 0. The frontend then renders a chat history that
starts with ``"Here is a summary of the conversation to date:..."``
instead of the user's original query, and all earlier turns are gone.

The event store (``RunEventStore``) is append-only and never rewritten,
so it retains the full transcript. This commit adds a helper
``_get_event_store_messages`` that loads the event store's message
stream and overrides ``values["messages"]`` in both endpoints; the
checkpoint fallback kicks in only when the event store is unavailable.

Behavior contract of the helper:

- **Full pagination.** ``list_messages`` returns the newest ``limit``
  records when no cursor is given, so a fixed limit silently drops
  older messages on long threads. The helper sizes the read from
  ``count_messages()`` and pages forward with ``after_seq`` cursors.
- **Copy-on-read.** Each content dict is copied before ``id`` is
  patched so the live store object (``MemoryRunEventStore`` returns
  references) is never mutated.
- **Stable ids.** Messages with ``id=None`` (human + tool_result,
  which don't receive an id until checkpoint persistence) get a
  deterministic ``uuid5(NAMESPACE_URL, f"{thread_id}:{seq}")`` so
  React keys stay stable across requests. AI messages keep their
  LLM-assigned ``lc_run--*`` ids.
- **Legacy ``Command`` repr sanitization.** Rows captured before the
  ``journal.py`` ``on_tool_end`` fix (previous commit) stored
  ``str(Command(update={'messages': [ToolMessage(content='X', ...)]}))``
  as the tool_result content. ``_sanitize_legacy_command_repr``
  regex-extracts the inner text so old threads render cleanly.
- **Inline feedback.** When loading the stream, the helper also pulls
  ``feedback_repo.list_by_thread_grouped`` and attaches ``run_id`` to
  every message plus ``feedback`` to the final ``ai_message`` of each
  run. This removes the frontend's need to fetch a second endpoint
  and positional-index-map its way back to the right run. When the
  feedback subsystem is unavailable, the ``feedback`` field is left
  absent entirely so the frontend hides the button rather than
  rendering it over a broken write path.
- **User context.** ``DbRunEventStore`` is user-scoped by default via
  ``resolve_user_id(AUTO)``. The helper relies on the ``@require_permission``
  decorator having populated the user contextvar on both callers; the
  docstring documents this dependency explicitly so nobody wires it
  into a CLI or migration script without passing ``user_id=None``.

Real data verification against thread
``6d30913e-dcd4-41c8-8941-f66c716cf359``: checkpoint showed 12 messages
(summarize-corrupted), event store had 16. The original human message
``"最新伊美局势"`` was preserved as seq=1 in the event store and
correctly restored to position 0 in the helper output. Helper output
for AI messages was byte-identical to checkpoint for every overlapping
message; only tool_result ids differed (patched to uuid5) and the
legacy Command repr at seq=48 was sanitized.

Tests:
- ``test_thread_state_event_store.py`` — 18 tests covering
  ``_sanitize_legacy_command_repr`` (passthrough, single/double-quote
  extraction, unparseable fallback), helper happy path (all message
  types, stable uuid5, store non-mutation), multi-page pagination,
  summarize regression (recovers pre-summarize messages), feedback
  attachment (per-run, multi-run threads, repo failure graceful),
  and dependency failure fallback to ``None``.

Docs:
- ``docs/superpowers/plans/2026-04-10-event-store-history.md`` — the
  implementation plan this commit realizes, with Task 1 revised after
  the evaluation findings (pagination, copy-on-read, Command wrap
  already landed in journal.py, frontend feedback pagination in the
  follow-up commit, Standard-mode follow-up noted).
- ``docs/superpowers/specs/2026-04-11-runjournal-history-evaluation.md``
  — the Claude + second-opinion evaluation document that drove the
  plan revisions (pagination bug, dict-mutation bug, feedback hidden
  bug, Command bug).
- ``docs/superpowers/specs/2026-04-11-summarize-marker-design.md`` —
  design for a follow-up PR that visually marks summarize events in
  history, based on a verified ``adispatch_custom_event`` experiment
  (``trace=False`` middleware nodes can still forward the Pregel task
  config via explicit signature injection).

Scope: Gateway mode only (``make dev-pro``). Standard mode
(``make dev``) hits LangGraph Server directly and bypasses these
endpoints; the summarize symptom is still present there and is
tracked as a separate follow-up in the plan.

* refactor(feedback): inline feedback on history and drop positional mapping

The old ``useThreadFeedback`` hook loaded ``GET /api/threads/{id}/messages?limit=200``
and built two parallel lookup tables: ``runIdByAiIndex`` (an ordinal array of
run_ids for every ``ai_message``-typed event) and ``feedbackByRunId``. The render
loop in ``message-list.tsx`` walked the AI messages in order, incrementing
``aiMessageIndex`` on each non-human message, and used that ordinal to look up
the run_id and feedback.

This shape had three latent bugs we could observe on real threads:

1. **Fetch was capped at 200 messages.** Long or tool-heavy threads silently
   dropped earlier entries from the map, so feedback buttons could be missing
   on messages they should own.
2. **Ordinal mismatch.** The render loop counted every non-human message
   (including each intermediate ``ai_tool_call``), but ``runIdByAiIndex`` only
   pushed entries for ``event_type == "ai_message"``. A run with 3 tool_calls
   + 1 final AI message would push 1 entry while the render consumed 4
   positions, so buttons mapped to the wrong positions across multi-run
   threads.
3. **Two parallel data paths.** The ``/history`` render path and the
   ``/messages`` feedback-lookup path could drift in-between an
   ``invalidateQueries`` call and the next refetch, producing transient
   mismaps.

The previous commit moved the authoritative message source for history to
the event store and added ``run_id`` + ``feedback`` inline on each message
dict returned by ``_get_event_store_messages``. This commit aligns the
frontend with that contract:

- **Delete** ``useThreadFeedback``, ``ThreadFeedbackData``,
  ``runIdByAiIndex``, ``feedbackByRunId``, and ``fetchAllThreadMessages``.
- **Introduce** ``useThreadMessageEnrichment`` that fetches
  ``POST /history?limit=1`` once, indexes the returned messages by
  ``message.id`` into a ``Map<id, {run_id, feedback?}>``, and invalidates
  on stream completion (``onFinish`` in ``useThreadStream``). Keying by
  ``message.id`` is stable across runs, tool_call chains, and summarize.
- **Simplify** ``message-list.tsx`` to drop the ``aiMessageIndex``
  counter and read ``enrichment?.get(msg.id)`` at each render step.
- **Rewire** ``message-list-item.tsx`` so the feedback button renders
  when ``feedback !== undefined`` rather than when the message happens
  to be non-human. ``feedback`` is ``undefined`` for non-eligible
  messages (humans, non-final AI, tools), ``null`` for the final
  ai_message of an unrated run, and a ``FeedbackData`` object once
  rated — cleanly distinguishing "not eligible" from "eligible but
  unrated".

``/api/threads/{id}/messages`` is kept as a debug/export surface; no
frontend code calls it anymore but the backend router is untouched.

Validation:
- ``pnpm check`` clean (0 errors, 1 pre-existing unrelated warning)
- Live test on thread ``3d5dea4a`` after gateway restart confirmed the
  original user query is restored to position 0 and the feedback
  button behaves correctly on the final AI message.

* fix(rebase): remove duplicate definitions and update stale module paths

Rebase left duplicate function blocks in worker.py (triple human_message
write causing 3x user messages in /history), deps.py, and prompt.py.
Also update checkpointer imports from the old deerflow.agents.checkpointer
path to deerflow.runtime.checkpointer, and clean up orphaned feedback
props in the frontend message components.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* fix(rebase): restore FeedbackButtons component and enrichment lost during rebase

The FeedbackButtons component (defined inline in message-list-item.tsx)
was introduced in commit 95df8d13 but lost during rebase. The previous
rebase cleanup commit incorrectly removed the feedback/runId props and
enrichment hook as "orphaned code" instead of restoring the missing
component. This commit restores:

- FeedbackButtons component with thumbs up/down toggle and optimistic state
- FeedbackData/upsertFeedback/deleteFeedback imports
- feedback and runId props on MessageListItem
- useThreadMessageEnrichment hook and entry lookup in message-list.tsx

* feat(user-context): add DEFAULT_USER_ID and get_effective_user_id helper

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(paths): add user-aware path methods with optional user_id parameter

Add _validate_user_id(), user_dir(), user_memory_file(), user_agent_memory_file()
and optional keyword-only user_id parameter to all thread-related path methods.
When user_id is provided, paths resolve under users/{user_id}/threads/{thread_id}/;
when omitted, legacy layout is preserved for backward compatibility.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(memory): add user_id to MemoryStorage interface for per-user isolation

Thread user_id through MemoryStorage.load/reload/save abstract methods and
FileMemoryStorage, re-keying the in-memory cache from bare agent_name to a
(user_id, agent_name) tuple to prevent cross-user cache collisions.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(memory): thread user_id through memory updater layer

Add `user_id` keyword-only parameter to all public updater functions
(_save_memory_to_file, get_memory_data, reload_memory_data, import_memory_data,
clear_memory_data, create/delete/update_memory_fact) and regular keyword param
to MemoryUpdater.update_memory + update_memory_from_conversation, propagating
it to every storage load/save/reload call.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(memory): capture user_id at enqueue time for async-safe thread isolation

Add user_id field to ConversationContext and MemoryUpdateQueue.add() so the
user identity is stored explicitly at request time, before threading.Timer
fires on a different thread where ContextVar values do not propagate.
MemoryMiddleware.after_agent() now calls get_effective_user_id() at enqueue
time and passes the value through to updater.update_memory().

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(isolation): wire user_id through all Paths and memory callsites

Pass user_id=get_effective_user_id() at every callsite that invokes
Paths methods or memory functions, enabling per-user filesystem isolation
throughout the harness and app layers.

* feat(migration): add idempotent script for per-user data migration

* docs: update CLAUDE.md and config docs for per-user isolation

* feat(events): add pagination to list_messages_by_run on all store backends

Replicates the existing before_seq/after_seq/limit cursor-pagination pattern
from list_messages onto list_messages_by_run across the abstract interface,
MemoryRunEventStore, JsonlRunEventStore, and DbRunEventStore.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(api): add GET /api/runs/{run_id}/messages with cursor pagination

New endpoint resolves thread_id from the run record and delegates to
RunEventStore.list_messages_by_run for cursor-based pagination.
Ownership is enforced implicitly via RunStore.get() user filtering.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(api): add GET /api/runs/{run_id}/feedback

Delegates to FeedbackRepository.list_by_run via the existing _resolve_run
helper; includes tests for success, 404, empty list, and 503 (no DB).

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(api): retrofit cursor pagination onto GET /threads/{tid}/runs/{rid}/messages

Replace bare list[dict] response with {data: [...], has_more: bool} envelope,
forwarding limit/before_seq/after_seq query params to the event store.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* docs: add run-level API endpoints to CLAUDE.md routers table

* refactor(threads): remove event-store message loader and feedback from state/history endpoints

State and history endpoints now return messages purely from the
checkpointer's channel_values. The _get_event_store_messages helper
(which loaded the full event-store transcript with feedback attached)
is removed along with its tests. Frontend will use the dedicated
GET /api/runs/{run_id}/messages and /feedback endpoints instead.

* feat(persistence): add unified persistence layer with event store, token tracking, and feedback (#1930)

* feat(persistence): add SQLAlchemy 2.0 async ORM scaffold

Introduce a unified database configuration (DatabaseConfig) that
controls both the LangGraph checkpointer and the DeerFlow application
persistence layer from a single `database:` config section.

New modules:
- deerflow.config.database_config — Pydantic config with memory/sqlite/postgres backends
- deerflow.persistence — async engine lifecycle, DeclarativeBase with to_dict mixin, Alembic skeleton
- deerflow.runtime.runs.store — RunStore ABC + MemoryRunStore implementation

Gateway integration initializes/tears down the persistence engine in
the existing langgraph_runtime() context manager. Legacy checkpointer
config is preserved for backward compatibility.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(persistence): add RunEventStore ABC + MemoryRunEventStore

Phase 2-A prerequisite for event storage: adds the unified run event
stream interface (RunEventStore) with an in-memory implementation,
RunEventsConfig, gateway integration, and comprehensive tests (27 cases).

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(persistence): add ORM models, repositories, DB/JSONL event stores, RunJournal, and API endpoints

Phase 2-B: run persistence + event storage + token tracking.

- ORM models: RunRow (with token fields), ThreadMetaRow, RunEventRow
- RunRepository implements RunStore ABC via SQLAlchemy ORM
- ThreadMetaRepository with owner access control
- DbRunEventStore with trace content truncation and cursor pagination
- JsonlRunEventStore with per-run files and seq recovery from disk
- RunJournal (BaseCallbackHandler) captures LLM/tool/lifecycle events,
  accumulates token usage by caller type, buffers and flushes to store
- RunManager now accepts optional RunStore for persistent backing
- Worker creates RunJournal, writes human_message, injects callbacks
- Gateway deps use factory functions (RunRepository when DB available)
- New endpoints: messages, run messages, run events, token-usage
- ThreadCreateRequest gains assistant_id field
- 92 tests pass (33 new), zero regressions

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(persistence): add user feedback + follow-up run association

Phase 2-C: feedback and follow-up tracking.

- FeedbackRow ORM model (rating +1/-1, optional message_id, comment)
- FeedbackRepository with CRUD, list_by_run/thread, aggregate stats
- Feedback API endpoints: create, list, stats, delete
- follow_up_to_run_id in RunCreateRequest (explicit or auto-detected
  from latest successful run on the thread)
- Worker writes follow_up_to_run_id into human_message event metadata
- Gateway deps: feedback_repo factory + getter
- 17 new tests (14 FeedbackRepository + 3 follow-up association)
- 109 total tests pass, zero regressions

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* test+config: comprehensive Phase 2 test coverage + deprecate checkpointer config

- config.example.yaml: deprecate standalone checkpointer section, activate
  unified database:sqlite as default (drives both checkpointer + app data)
- New: test_thread_meta_repo.py (14 tests) — full ThreadMetaRepository coverage
  including check_access owner logic, list_by_owner pagination
- Extended test_run_repository.py (+4 tests) — completion preserves fields,
  list ordering desc, limit, owner_none returns all
- Extended test_run_journal.py (+8 tests) — on_chain_error, track_tokens=false,
  middleware no ai_message, unknown caller tokens, convenience fields,
  tool_error, non-summarization custom event
- Extended test_run_event_store.py (+7 tests) — DB batch seq continuity,
  make_run_event_store factory (memory/db/jsonl/fallback/unknown)
- Extended test_phase2b_integration.py (+4 tests) — create_or_reject persists,
  follow-up metadata, summarization in history, full DB-backed lifecycle
- Fixed DB integration test to use proper fake objects (not MagicMock)
  for JSON-serializable metadata
- 157 total Phase 2 tests pass, zero regressions

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* config: move default sqlite_dir to .deer-flow/data

Keep SQLite databases alongside other DeerFlow-managed data
(threads, memory) under the .deer-flow/ directory instead of a
top-level ./data folder.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* refactor(persistence): remove UTFJSON, use engine-level json_serializer + datetime.now()

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* refactor(gateway): simplify deps.py with getter factory + inline repos

- Replace 6 identical getter functions with _require() factory.
- Inline 3 _make_*_repo() factories into langgraph_runtime(), call
  get_session_factory() once instead of 3 times.
- Add thread_meta upsert in start_run (services.py).

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(docker): add UV_EXTRAS build arg for optional dependencies

Support installing optional dependency groups (e.g. postgres) at
Docker build time via UV_EXTRAS build arg:
  UV_EXTRAS=postgres docker compose build

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* refactor(journal): fix flush, token tracking, and consolidate tests

RunJournal fixes:
- _flush_sync: retain events in buffer when no event loop instead of
  dropping them; worker's finally block flushes via async flush().
- on_llm_end: add tool_calls filter and caller=="lead_agent" guard for
  ai_message events; mark message IDs for dedup with record_llm_usage.
- worker.py: persist completion data (tokens, message count) to RunStore
  in finally block.

Model factory:
- Auto-inject stream_usage=True for BaseChatOpenAI subclasses with
  custom api_base, so usage_metadata is populated in streaming responses.

Test consolidation:
- Delete test_phase2b_integration.py (redundant with existing tests).
- Move DB-backed lifecycle test into test_run_journal.py.
- Add tests for stream_usage injection in test_model_factory.py.
- Clean up executor/task_tool dead journal references.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(events): widen content type to str|dict in all store backends

Allow event content to be a dict (for structured OpenAI-format messages)
in addition to plain strings. Dict values are JSON-serialized for the DB
backend and deserialized on read; memory and JSONL backends handle dicts
natively. Trace truncation now serializes dicts to JSON before measuring.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* fix(events): use metadata flag instead of heuristic for dict content detection

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(converters): add LangChain-to-OpenAI message format converters

Pure functions langchain_to_openai_message, langchain_to_openai_completion,
langchain_messages_to_openai, and _infer_finish_reason for converting
LangChain BaseMessage objects to OpenAI Chat Completions format, used by
RunJournal for event storage. 15 unit tests added.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* fix(converters): handle empty list content as null, clean up test

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(events): human_message content uses OpenAI user message format

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(events): ai_message uses OpenAI format, add ai_tool_call message event

- ai_message content now uses {"role": "assistant", "content": "..."} format
- New ai_tool_call message event emitted when lead_agent LLM responds with tool_calls
- ai_tool_call uses langchain_to_openai_message converter for consistent format
- Both events include finish_reason in metadata ("stop" or "tool_calls")

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(events): add tool_result message event with OpenAI tool message format

Cache tool_call_id from on_tool_start keyed by run_id as fallback for on_tool_end,
then emit a tool_result message event (role=tool, tool_call_id, content) after each
successful tool completion.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(events): summary content uses OpenAI system message format

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(events): replace llm_start/llm_end with llm_request/llm_response in OpenAI format

Add on_chat_model_start to capture structured prompt messages as llm_request events.
Replace llm_end trace events with llm_response using OpenAI Chat Completions format.
Track llm_call_index to pair request/response events.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(events): add record_middleware method for middleware trace events

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* test(events): add full run sequence integration test for OpenAI content format

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(events): align message events with checkpoint format and add middleware tag injection

- Message events (ai_message, ai_tool_call, tool_result, human_message) now use
  BaseMessage.model_dump() format, matching LangGraph checkpoint values.messages
- on_tool_end extracts tool_call_id/name/status from ToolMessage objects
- on_tool_error now emits tool_result message events with error status
- record_middleware uses middleware:{tag} event_type and middleware category
- Summarization custom events use middleware:summarize category
- TitleMiddleware injects middleware:title tag via get_config() inheritance
- SummarizationMiddleware model bound with middleware:summarize tag
- Worker writes human_message using HumanMessage.model_dump()

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(threads): switch search endpoint to threads_meta table and sync title

- POST /api/threads/search now queries threads_meta table directly,
  removing the two-phase Store + Checkpointer scan approach
- Add ThreadMetaRepository.search() with metadata/status filters
- Add ThreadMetaRepository.update_display_name() for title sync
- Worker syncs checkpoint title to threads_meta.display_name on run completion
- Map display_name to values.title in search response for API compatibility

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(threads): history endpoint reads messages from event store

- POST /api/threads/{thread_id}/history now combines two data sources:
  checkpointer for checkpoint_id, metadata, title, thread_data;
  event store for messages (complete history, not truncated by summarization)

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* fix: resolve merge conflict in .env.example

Keep both DATABASE_URL (from persistence-scaffold) and WECOM
credentials (from main) after the merge.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

- Add migration note for search_threads breaking change
- Fix test_checkpointer_none_fix mock to set database=None

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* chore: update uv.lock

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* fix(persistence): address 22 review comments from CodeQL, Copilot, and Code Quality

Bug fixes:
- Sanitize log params to prevent log injection (CodeQL)
- Reset threads_meta.status to idle/error when run completes
- Attach messages only to latest checkpoint in /history response
- Write threads_meta on POST /threads so new threads appear in search

Lint fixes:
- Remove unused imports (journal.py, migrations/env.py, test_converters.py)
- Convert lambda to named function (engine.py, Ruff E731)
- Remove unused logger definitions in repos (Ruff F841)
- Add logging to JSONL decode errors and empty except blocks
- Separate assert side-effects in tests (CodeQL)
- Remove unused local variables in tests (Ruff F841)
- Fix max_trace_content truncation to use byte length, not char length

* refactor(runtime): introduce RunContext to reduce run_agent parameter bloat

Extract checkpointer, store, event_store, run_events_config, thread_meta_repo,
and follow_up_to_run_id into a frozen RunContext dataclass. Add get_run_context()
in deps.py to build the base context from app.state singletons. start_run() uses
dataclasses.replace() to enrich per-run fields before passing ctx to run_agent.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* refactor(gateway): move sanitize_log_param to app/gateway/utils.py

Extract the log-injection sanitizer from routers/threads.py into a shared
utils module and rename to sanitize_log_param (public API). Eliminates the
reverse service → router import in services.py.

* perf: use SQL aggregation for feedback stats and thread token usage

Replace Python-side counting in FeedbackRepository.aggregate_by_run with
a single SELECT COUNT/SUM query. Add RunStore.aggregate_tokens_by_thread
abstract method with SQL GROUP BY implementation in RunRepository and
Python fallback in MemoryRunStore. Simplify the thread_token_usage
endpoint to delegate to the new method, eliminating the limit=10000
truncation risk.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* docs: annotate DbRunEventStore.put() as low-frequency path

Add docstring clarifying that put() opens a per-call transaction with
FOR UPDATE and should only be used for infrequent writes (currently
just the initial human_message event). High-throughput callers should
use put_batch() instead.

* fix(threads): fall back to Store search when ThreadMetaRepository is unavailable

When database.backend=memory (default) or no SQL session factory is
configured, search_threads now queries the LangGraph Store instead of
returning 503. Returns empty list if neither Store nor repo is available.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* refactor(history): read messages from checkpointer instead of RunEventStore

The /history endpoint now reads messages directly from the
checkpointer's channel_values (the authoritative source) instead of
querying RunEventStore.list_messages(). The RunEventStore API is
preserved for other consumers.

* fix(persistence): address new Copilot review comments

- feedback.py: validate thread_id/run_id before deleting feedback
- jsonl.py: add path traversal protection with ID validation
- run_repo.py: parse `before` to datetime for PostgreSQL compat
- thread_meta_repo.py: fix pagination when metadata filter is active
- database_config.py: use resolve_path for sqlite_dir consistency

* fix(config): resolve sqlite_dir relative to CWD, not Paths.base_dir

resolve_path() resolves relative to Paths.base_dir (.deer-flow),
which double-nested the path to .deer-flow/.deer-flow/data/app.db.
Use Path.resolve() (CWD-relative) instead.

* Feature/feishu receive file (#1608)

* feat(feishu): add channel file materialization hook for inbound messages

- Introduce Channel.receive_file(msg, thread_id) as a base method for file materialization; default is no-op.
- Implement FeishuChannel.receive_file to download files/images from Feishu messages, save to sandbox, and inject virtual paths into msg.text.
- Update ChannelManager to call receive_file for any channel if msg.files is present, enabling downstream model access to user-uploaded files.
- No impact on Slack/Telegram or other channels (they inherit the default no-op).

* style(backend): format code with ruff for lint compliance

- Auto-formatted packages/harness/deerflow/agents/factory.py and tests/test_create_deerflow_agent.py using `ruff format`
- Ensured both files conform to project linting standards
- Fixes CI lint check failures caused by code style issues

* fix(feishu): handle file write operation asynchronously to prevent blocking

* fix(feishu): rename GetMessageResourceRequest to _GetMessageResourceRequest and remove redundant code

* test(feishu): add tests for receive_file method and placeholder replacement

* fix(manager): remove unnecessary type casting for channel retrieval

* fix(feishu): update logging messages to reflect resource handling instead of image

* fix(feishu): sanitize filename by replacing invalid characters in file uploads

* fix(feishu): improve filename sanitization and reorder image key handling in message processing

* fix(feishu): add thread lock to prevent filename conflicts during file downloads

* fix(test): correct bad merge in test_feishu_parser.py

* chore: run ruff and apply formatting cleanup
fix(feishu): preserve rich-text attachment order and improve fallback filename handling

* fix(docker): restore gateway env vars and fix langgraph empty arg issue (#1915)

Two production docker-compose.yaml bugs prevent `make up` from working:

1. Gateway missing DEER_FLOW_CONFIG_PATH and DEER_FLOW_EXTENSIONS_CONFIG_PATH
   environment overrides. Added in fb2d99f (#1836) but accidentally reverted
   by ca2fb95 (#1847). Without them, gateway reads host paths from .env via
   env_file, causing FileNotFoundError inside the container.

2. Langgraph command fails when LANGGRAPH_ALLOW_BLOCKING is unset (default).
   Empty $${allow_blocking} inserts a bare space between flags, causing
   ' --no-reload' to be parsed as unexpected extra argument. Fix by building
   args string first and conditionally appending --allow-blocking.

* refactor(persistence): organize entities into per-entity directories

Restructure the persistence layer from horizontal "models/ + repositories/"
split into vertical entity-aligned directories. Each entity (thread_meta,
run, feedback) now owns its ORM model, abstract interface (where applicable),
and concrete implementations under a single directory with an aggregating
__init__.py for one-line imports.

Layout:
  persistence/thread_meta/{base,model,sql,memory}.py
  persistence/run/{model,sql}.py
  persistence/feedback/{model,sql}.py

models/__init__.py is kept as a facade so Alembic autogenerate continues to
discover all ORM tables via Base.metadata. RunEventRow remains under
models/run_event.py because its storage implementation lives in
runtime/events/store/db.py and has no matching repository directory.

The repositories/ directory is removed entirely. All call sites in
gateway/deps.py and tests are updated to import from the new entity
packages, e.g.:

    from deerflow.persistence.thread_meta import ThreadMetaRepository
    from deerflow.persistence.run import RunRepository
    from deerflow.persistence.feedback import FeedbackRepository

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

- _upsert_thread_in_store — redundant with the immediately following
  thread_meta_repo.create() call.
- _sync_thread_title_after_run — worker.py's finally block already syncs
  the title via thread_meta_repo.update_display_name() after each run.

Removed dead code (threads.py):
- _store_get / _store_put / _store_upsert helpers (no remaining callers).
- THREADS_NS constant.
- get_store import (router no longer touches the LangGraph Store directly).

New abstract method:
- ThreadMetaStore.update_metadata(thread_id, metadata) merges metadata into
  the thread's metadata field. Implemented in both ThreadMetaRepository (SQL,
  read-modify-write inside one session) and MemoryThreadMetaStore. Three new
  unit tests cover merge / empty / nonexistent behaviour.

Net change: -134 lines. Full test suite: 1693 passed, 14 skipped.
Verified end-to-end with curl in gateway mode against sqlite backend
(create / patch / get / rename / search / delete).

- pyjwt>=2.9.0
- email-validator>=2.0.0
- backend/uv.toml pins public PyPI index

Tests: 12 pure unit tests (test_auth_config.py, test_auth_errors.py).

Scope note: authz.py, test_auth.py, and test_auth_type_system.py are
deferred to commit 2 because they depend on middleware and deps wiring
that is not yet in place. Commit 1 stays "pure new files only" as the
spec mandates.

* feat(auth): wire auth end-to-end (middleware + frontend replacement)

Backend:
- Port auth_middleware, csrf_middleware, langgraph_auth, routers/auth
- Port authz decorator (owner_filter_key defaults to 'owner_id')
- Merge app.py: register AuthMiddleware + CSRFMiddleware + CORS, add
  _ensure_admin_user lifespan hook, _migrate_orphaned_threads helper,
  register auth router
- Merge deps.py: add get_local_provider, get_current_user_from_request,
  get_optional_user_from_request; keep get_current_user as thin str|None
  adapter for feedback router
- langgraph.json: add auth path pointing to langgraph_auth.py:auth
- Rename metadata['user_id'] -> metadata['owner_id'] in langgraph_auth
  (both metadata write and LangGraph filter dict) + test fixtures

Frontend:
- Delete better-auth library and api catch-all route
- Remove better-auth npm dependency and env vars (BETTER_AUTH_SECRET,
  BETTER_AUTH_GITHUB_*) from env.js
- Port frontend/src/core/auth/* (AuthProvider, gateway-config,
  proxy-policy, server-side getServerSideUser, types)
- Port frontend/src/core/api/fetcher.ts
- Port (auth)/layout, (auth)/login, (auth)/setup pages
- Rewrite workspace/layout.tsx as server component that calls
  getServerSideUser and wraps in AuthProvider
- Port workspace/workspace-content.tsx for the client-side sidebar logic

Tests:
- Port 5 auth test files (test_auth, test_auth_middleware,
  test_auth_type_system, test_ensure_admin, test_langgraph_auth)
- 176 auth tests PASS

After this commit: login/logout/registration flow works, but persistence
layer does not yet filter by owner_id. Commit 4 closes that gap.

* feat(auth): account settings page + i18n

- Port account-settings-page.tsx (change password, change email, logout)
- Wire into settings-dialog.tsx as new "account" section with UserIcon,
  rendered first in the section list
- Add i18n keys:
  - en-US/zh-CN: settings.sections.account ("Account" / "账号")
  - en-US/zh-CN: button.logout ("Log out" / "退出登录")
  - types.ts: matching type declarations

* feat(auth): enforce owner_id across 2.0-rc persistence layer

Add request-scoped contextvar-based owner filtering to threads_meta,
runs, run_events, and feedback repositories. Router code is unchanged
— isolation is enforced at the storage layer so that any caller that
forgets to pass owner_id still gets filtered results, and new routes
cannot accidentally leak data.

Core infrastructure
-------------------
- deerflow/runtime/user_context.py (new):
  - ContextVar[CurrentUser | None] with default None
  - runtime_checkable CurrentUser Protocol (structural subtype with .id)
  - set/reset/get/require helpers
  - AUTO sentinel + resolve_owner_id(value, method_name) for sentinel
    three-state resolution: AUTO reads contextvar, explicit str
    overrides, explicit None bypasses the filter (for migration/CLI)

Repository changes
------------------
- ThreadMetaRepository: create/get/search/update_*/delete gain
  owner_id=AUTO kwarg; read paths filter by owner, writes stamp it,
  mutations check ownership before applying
- RunRepository: put/get/list_by_thread/delete gain owner_id=AUTO kwarg
- FeedbackRepository: create/get/list_by_run/list_by_thread/delete
  gain owner_id=AUTO kwarg
- DbRunEventStore: list_messages/list_events/list_messages_by_run/
  count_messages/delete_by_thread/delete_by_run gain owner_id=AUTO
  kwarg. Write paths (put/put_batch) read contextvar softly: when a
  request-scoped user is available, owner_id is stamped; background
  worker writes without a user context pass None which is valid
  (orphan row to be bound by migration)

Schema
------
- persistence/models/run_event.py: RunEventRow.owner_id = Mapped[
  str | None] = mapped_column(String(64), nullable=True, index=True)
- No alembic migration needed: 2.0 ships fresh, Base.metadata.create_all
  picks up the new column automatically

Middleware
----------
- auth_middleware.py: after cookie check, call get_optional_user_from_
  request to load the real User, stamp it into request.state.user AND
  the contextvar via set_current_user, reset in a try/finally. Public
  paths and unauthenticated requests continue without contextvar, and
  @require_auth handles the strict 401 path

Test infrastructure
-------------------
- tests/conftest.py: @pytest.fixture(autouse=True) _auto_user_context
  sets a default SimpleNamespace(id="test-user-autouse") on every test
  unless marked @pytest.mark.no_auto_user. Keeps existing 20+
  persistence tests passing without modification
- pyproject.toml [tool.pytest.ini_options]: register no_auto_user
  marker so pytest does not emit warnings for opt-out tests
- tests/test_user_context.py: 6 tests covering three-state semantics,
  Protocol duck typing, and require/optional APIs
- tests/test_thread_meta_repo.py: one test updated to pass owner_id=
  None explicitly where it was previously relying on the old default

Test results
------------
- test_user_context.py: 6 passed
- test_auth*.py + test_langgraph_auth.py + test_ensure_admin.py: 127
- test_run_event_store / test_run_repository / test_thread_meta_repo
  / test_feedback: 92 passed
- Full backend suite: 1905 passed, 2 failed (both @requires_llm flaky
  integration tests unrelated to auth), 1 skipped

* feat(auth): extend orphan migration to 2.0-rc persistence tables

_ensure_admin_user now runs a three-step pipeline on every boot:

  Step 1 (fatal): admin user exists / is created / password is reset
  Step 2 (non-fatal): LangGraph store orphan threads → admin
  Step 3 (non-fatal): SQL persistence tables → admin
    - threads_meta
    - runs
    - run_events
    - feedback

Each step is idempotent. The fatal/non-fatal split mirrors PR #1728's
original philosophy: admin creation failure blocks startup (the system
is unusable without an admin), whereas migration failures log a warning
and let the service proceed (a partial migration is recoverable; a
missing admin is not).

Key helpers
-----------
- _iter_store_items(store, namespace, *, page_size=500):
  async generator that cursor-paginates across LangGraph store pages.
  Fixes PR #1728's hardcoded limit=1000 bug that would silently lose
  orphans beyond the first page.

- _migrate_orphaned_threads(store, admin_user_id):
  Rewritten to use _iter_store_items. Returns the migrated count so the
  caller can log it; raises only on unhandled exceptions.

- _migrate_orphan_sql_tables(admin_user_id):
  Imports the 4 ORM models lazily, grabs the shared session factory,
  runs one UPDATE per table in a single transaction, commits once.
  No-op when no persistence backend is configured (in-memory dev).

Tests: test_ensure_admin.py (8 passed)

* test(auth): port AUTH test plan docs + lint/format pass

- Port backend/docs/AUTH_TEST_PLAN.md and AUTH_UPGRADE.md from PR #1728
- Rename metadata.user_id → metadata.owner_id in AUTH_TEST_PLAN.md
  (4 occurrences from the original PR doc)
- ruff auto-fix UP037 in sentinel type annotations: drop quotes around
  "str | None | _AutoSentinel" now that from __future__ import
  annotations makes them implicit string forms
- ruff format: 2 files (app/gateway/app.py, runtime/user_context.py)

Note on test coverage additions:
- conftest.py autouse fixture was already added in commit 4 (had to
  be co-located with the repository changes to keep pre-existing
  persistence tests passing)
- cross-user isolation E2E tests (test_owner_isolation.py) deferred
  — enforcement is already proven by the 98-test repository suite
  via the autouse fixture + explicit _AUTO sentinel exercises
- New test cases (TC-API-17..20, TC-ATK-13, TC-MIG-01..07) listed
  in AUTH_TEST_PLAN.md are deferred to a follow-up PR — they are
  manual-QA test cases rather than pytest code, and the spec-level
  coverage is already met by test_user_context.py + the 98-test
  repository suite.

Final test results:
- Auth suite (test_auth*, test_langgraph_auth, test_ensure_admin,
  test_user_context): 186 passed
- Persistence suite (test_run_event_store, test_run_repository,
  test_thread_meta_repo, test_feedback): 98 passed
- Lint: ruff check + ruff format both clean

* test(auth): add cross-user isolation test suite

10 tests exercising the storage-layer owner filter by manually
switching the user_context contextvar between two users. Verifies
the safety invariant:

  After a repository write with owner_id=A, a subsequent read with
  owner_id=B must not return the row, and vice versa.

Covers all 4 tables that own user-scoped data:

TC-API-17  threads_meta  — read, search, update, delete cross-user
TC-API-18  runs          — get, list_by_thread, delete cross-user
TC-API-19  run_events    — list_messages, list_events, count_messages,
                           delete_by_thread (CRITICAL: raw conversation
                           content leak vector)
TC-API-20  feedback      — get, list_by_run, delete cross-user

Plus two meta-tests verifying the sentinel pattern itself:
- AUTO + unset contextvar raises RuntimeError
- explicit owner_id=None bypasses the filter (migration escape hatch)

Architecture note
-----------------
These tests bypass the HTTP layer by design. The full chain
(cookie → middleware → contextvar → repository) is covered piecewise:

- test_auth_middleware.py: middleware sets contextvar from cookies
- test_owner_isolation.py: repositories enforce isolation when
  contextvar is set to different users

Together they prove the end-to-end safety property without the
ceremony of spinning up a full TestClient + in-memory DB for every
router endpoint.

Tests pass: 231 (full auth + persistence + isolation suite)
Lint: clean

* refactor(auth): migrate user repository to SQLAlchemy ORM

Move the users table into the shared persistence engine so auth
matches the pattern of threads_meta, runs, run_events, and feedback —
one engine, one session factory, one schema init codepath.

New files
---------
- persistence/user/__init__.py, persistence/user/model.py: UserRow
  ORM class with partial unique index on (oauth_provider, oauth_id)
- Registered in persistence/models/__init__.py so
  Base.metadata.create_all() picks it up

Modified
--------
- auth/repositories/sqlite.py: rewritten as async SQLAlchemy,
  identical constructor pattern to the other four repositories

Replace with a shared helper that writes to
.deer-flow/admin_initial_credentials.txt with mode 0600, and log only
the path.

New file
--------
- app/gateway/auth/credential_file.py: write_initial_credentials()
  helper. Takes email, password, and a "initial"/"reset" label.
  Creates .deer-flow/ if missing, writes a header comment plus the
  email+password, chmods 0o600, returns the absolute Path.

Modified
--------
- app/gateway/app.py: both _ensure_admin_user paths (fresh creation
  + needs_setup password reset) now write to file and log the path
- app/gateway/auth/reset_admin.py: rewritten to use the shared ORM
  repo (SQLiteUserRepository with session_factory) and the
  credential_file helper. The previous implementation was broken
  after the earlier ORM refactor — it still imported _get_users_conn
  and constructed SQLiteUserRepository() without a session factory.

No tests changed — the three password-log sites are all exercised
via existing test_ensure_admin.py which checks that startup
succeeds, not that a specific string appears in logs.

CodeQL alerts 272, 283, 284: all resolved.

* security(auth): strict JWT validation in middleware (fix junk cookie bypass)

AUTH_TEST_PLAN test 7.5.8 expects junk cookies to be rejected with
401. The previous middleware behaviour was "presence-only": check
that some access_token cookie exists, then pass through. In
combination with my Task-12 decision to skip @require_auth
decorators on routes, this created a gap where a request with any
cookie-shaped string (e.g. access_token=not-a-jwt) would bypass
authentication on routes that do not touch the repository
(/api/models, /api/mcp/config, /api/memory, /api/skills, …).

Fix: middleware now calls get_current_user_from_request() strictly
and catches the resulting HTTPException to render a 401 with the
proper fine-grained error code (token_invalid, token_expired,
user_not_found, …). On success it stamps request.state.user and
the contextvar so repository-layer owner filters work downstream.

The 4 old "_with_cookie_passes" tests in test_auth_middleware.py
were written for the presence-only behaviour; they asserted that
a junk cookie would make the handler return 200. They are renamed
to "_with_junk_cookie_rejected" and their assertions flipped to
401. The negative path (no cookie → 401 not_authenticated)
is unchanged.

Verified:
  no cookie       → 401 not_authenticated
  junk cookie → 401 token_invalid (the fixed bug)
  expired cookie  → 401 token_expired

Tests: 284 passed (auth + persistence + isolation)
Lint: clean

* security(auth): wire @require_permission(owner_check=True) on isolation routes

Apply the require_permission decorator to all 28 routes that take a
{thread_id} path parameter. Combined with the strict middleware
(previous commit), this gives the double-layer protection that
AUTH_TEST_PLAN test 7.5.9 documents:

  Layer 1 (AuthMiddleware): cookie + JWT validation, rejects junk
                            cookies and stamps request.state.user
  Layer 2 (@require_permission with owner_check=True): per-resource
                            ownership verification via
                            ThreadMetaStore.check_access — returns
                            404 if a different user owns the thread

The decorator's owner_check branch is rewritten to use the SQL
thread_meta_repo (the 2.0-rc persistence layer) instead of the
LangGraph store path that PR #1728 used (_store_get / get_store
in routers/threads.py). The inject_record convenience is dropped
— no caller in 2.0 needs the LangGraph blob, and the SQL repo has
a different shape.

Routes decorated (28 total):
- threads.py: delete, patch, get, get-state, post-state, post-history
- thread_runs.py: post-runs, post-runs-stream, post-runs-wait,
  list_runs, get_run, cancel_run, join_run, stream_existing_run,
  list_thread_messages, list_run_messages, list_run_events,
  thread_token_usage
- feedback.py: create, list, stats, delete
- uploads.py: upload (added Request param), list, delete
- artifacts.py: get_artifact
- suggestions.py: generate (renamed body parameter to avoid
  conflict with FastAPI Request)

Test fixes:
- test_suggestions_router.py: bypass the decorator via __wrapped__
  (the unit tests cover parsing logic, not auth — no point spinning
  up a thread_meta_repo just to test JSON unwrapping)
- test_auth_middleware.py 4 fake-cookie tests: already updated in
  the previous commit (745bf432)

Tests: 293 passed (auth + persistence + isolation + suggestions)
Lint: clean

* security(auth): defense-in-depth fixes from release validation pass

Eight findings caught while running the AUTH_TEST_PLAN end-to-end against
the deployed sg_dev stack. Each is a pre-condition for shipping
release/2.0-rc that the previous PRs missed.

Backend hardening
- routers/auth.py: rate limiter X-Real-IP now requires AUTH_TRUSTED_PROXIES
  whitelist (CIDR/IP allowlist). Without nginx in front, the previous code
  honored arbitrary X-Real-IP, letting an attacker rotate the header to
  fully bypass the per-IP login lockout.
- routers/auth.py: 36-entry common-password blocklist via Pydantic
  field_validator on RegisterRequest + ChangePasswordRequest. The shared
  _validate_strong_password helper keeps the constraint in one place.
- routers/threads.py: ThreadCreateRequest + ThreadPatchRequest strip
  server-reserved metadata keys (owner_id, user_id) via Pydantic
  field_validator so a forged value can never round-trip back to other
  clients reading the same thread. The actual ownership invariant stays
  on the threads_meta row; this closes the metadata-blob echo gap.
- authz.py + thread_meta/sql.py: require_permission gains a require_existing
  flag plumbed through check_access(require_existing=True). Destructive
  routes (DELETE/PATCH/state-update/runs/feedback) now treat a missing
  thread_meta row as 404 instead of "untracked legacy thread, allow",
  closing the cross-user delete-idempotence gap where any user could
  successfully DELETE another user's deleted thread.
- repositories/sqlite.py + base.py: update_user raises UserNotFoundError
  on a vanished row instead of silently returning the input. Concurrent
  delete during password reset can no longer look like a successful update.
- runtime/user_context.py: resolve_owner_id() coerces User.id (UUID) to
  str at the contextvar boundary so SQLAlchemy String(64) columns can
  bind it. The whole 2.0-rc isolation pipeline was previously broken
  end-to-end (POST /api/threads → 500 "type 'UUID' is not supported").
- persistence/engine.py: SQLAlchemy listener enables PRAGMA journal_mode=WAL,
  synchronous=NORMAL, foreign_keys=ON on every new SQLite connection.
  TC-UPG-06 in the test plan expects WAL; previous code shipped with the
  default 'delete' journal.
- auth_middleware.py: stamp request.state.auth = AuthContext(...) so
  @require_permission's short-circuit fires; previously every isolation
  request did a duplicate JWT decode + users SELECT. Also unifies the
  401 payload through AuthErrorResponse(...).model_dump().
- app.py: _ensure_admin_user restructure removes the noqa F821 scoping
  bug where 'password' was referenced outside the branch that defined it.
  New _announce_credentials helper absorbs the duplicate log block in
  the fresh-admin and reset-admin branches.

* fix(frontend+nginx): rollout CSRF on every state-changing client path

The frontend was 100% broken in gateway-pro mode for any user trying to
open a specific chat thread. Three cumulative bugs each silently
masked the next.

LangGraph SDK CSRF gap (api-client.ts)
- The Client constructor took only apiUrl, no defaultHeaders, no fetch
  interceptor. The SDK's internal fetch never sent X-CSRF-Token, so
  every state-changing /api/langgraph-compat/* call (runs/stream,
  threads/search, threads/{tid}/history, ...) hit CSRFMiddleware and
  got 403 before reaching the auth check. UI symptom: empty thread page
  with no error message; the SPA's hooks swallowed the rejection.
- Fix: pass an onRequest hook that injects X-CSRF-Token from the
  csrf_token cookie per request. Reading the cookie per call (not at
  construction time) handles login / logout / password-change cookie
  rotation transparently. The SDK's prepareFetchOptions calls
  onRequest for both regular requests AND streaming/SSE/reconnect, so
  the same hook covers runs.stream and runs.joinStream.

Raw fetch CSRF gap (7 files)
- Audit: 11 frontend fetch sites, only 2 included CSRF (login/setup +
  account-settings change-password). The other 7 routed through raw
  fetch() with no header — suggestions, memory, agents, mcp, skills,
  uploads, and the local thread cleanup hook all 403'd silently.
- Fix: enhance fetcher.ts:fetchWithAuth to auto-inject X-CSRF-Token on
  POST/PUT/DELETE/PATCH from a single shared readCsrfCookie() helper.
  Convert all 7 raw fetch() callers to fetchWithAuth so the contract
  is centrally enforced. api-client.ts and fetcher.ts share
  readCsrfCookie + STATE_CHANGING_METHODS to avoid drift.

nginx routing + buffering (nginx.local.conf)
- The auth feature shipped without updating the nginx config: per-API
  explicit location blocks but no /api/v1/auth/, /api/feedback, /api/runs.
  The frontend's client-side fetches to /api/v1/auth/login/local 404'd
  from the Next.js side because nginx routed /api/* to the frontend.
- Fix: add catch-all `location /api/` that proxies to the gateway.
  nginx longest-prefix matching keeps the explicit blocks (/api/models,
  /api/threads regex, /api/langgraph/, ...) winning for their paths.
- Fix: disable proxy_buffering + proxy_request_buffering for the
  frontend `location /` block. Without it, nginx tries to spool large
  Next.js chunks into /var/lib/nginx/proxy (root-owned) and fails with
  Permission denied → ERR_INCOMPLETE_CHUNKED_ENCODING → ChunkLoadError.

* test(auth): release-validation test infra and new coverage

Test fixtures and unit tests added during the validation pass.

Router test helpers (NEW: tests/_router_auth_helpers.py)
- make_authed_test_app(): builds a FastAPI test app with a stub
  middleware that stamps request.state.user + request.state.auth and a
  permissive thread_meta_repo mock. TestClient-based router tests
  (test_artifacts_router, test_threads_router) use it instead of bare
  FastAPI() so the new @require_permission(owner_check=True) decorators
  short-circuit cleanly.
- call_unwrapped(): walks the __wrapped__ chain to invoke the underlying
  handler without going through the authz wrappers. Direct-call tests
  (test_uploads_router) use it. Typed with ParamSpec so the wrapped
  signature flows through.

Backend test additions
- test_auth.py: 7 tests for the new _get_client_ip trust model (no
  proxy / trusted proxy / untrusted peer / XFF rejection / invalid
  CIDR / no client). 5 tests for the password blocklist (literal,
  case-insensitive, strong password accepted, change-password binding,
  short-password length-check still fires before blocklist).
  test_update_user_raises_when_row_concurrently_deleted: closes a
  shipped-without-coverage gap on the new UserNotFoundError contract.
- test_thread_meta_repo.py: 4 tests for check_access(require_existing=True)
  — strict missing-row denial, strict owner match, strict owner mismatch,
  strict null-owner still allowed (shared rows survive the tightening).
- test_ensure_admin.py: 3 tests for _migrate_orphaned_threads /
  _iter_store_items pagination, covering the TC-UPG-02 upgrade story
  end-to-end via mock store. Closes the gap where the cursor pagination
  was untested even though the previous PR rewrote it.
- test_threads_router.py: 5 tests for _strip_reserved_metadata
  (owner_id removal, user_id removal, safe-keys passthrough, empty
  input, both-stripped).
- test_auth_type_system.py: replace "password123" fixtures with
  Tr0ub4dor3a / AnotherStr0ngPwd! so the new password blocklist
  doesn't reject the test data.

* docs(auth): refresh TC-DOCKER-05 + document Docker validation gap

- AUTH_TEST_PLAN.md TC-DOCKER-05: the previous expectation
  ("admin password visible in docker logs") was stale after the simplify
  pass that moved credentials to a 0600 file. The grep "Password:" check
  would have silently failed and given a false sense of coverage. New
  expectation matches the actual file-based path: 0600 file in
  DEER_FLOW_HOME, log shows the path (not the secret), reverse-grep
  asserts no leaked password in container logs.
- NEW: docs/AUTH_TEST_DOCKER_GAP.md documents the only un-executed
  block in the test plan (TC-DOCKER-01..06). Reason: sg_dev validation
  host has no Docker daemon installed. The doc maps each Docker case
  to an already-validated bare-metal equivalent (TC-1.1, TC-REENT-01,
  TC-API-02 etc.) so the gap is auditable, and includes pre-flight
  reproduction steps for whoever has Docker available.

* fix(persistence): stream hang when run_events.backend=db

DbRunEventStore._user_id_from_context() returned user.id without
coercing it to str.

* chore(persistence): drop redundant busy_timeout PRAGMA

* feat(user-context): add DEFAULT_USER_ID and get_effective_user_id helper

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(paths): add user-aware path methods with optional user_id parameter

Add _validate_user_id(), user_dir(), user_memory_file(), user_agent_memory_file()
and optional keyword-only user_id parameter to all thread-related path methods.
When user_id is provided, paths resolve under users/{user_id}/threads/{thread_id}/;
when omitted, legacy layout is preserved for backward compatibility.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(memory): add user_id to MemoryStorage interface for per-user isolation

Thread user_id through MemoryStorage.load/reload/save abstract methods and
FileMemoryStorage, re-keying the in-memory cache from bare agent_name to a
(user_id, agent_name) tuple to prevent cross-user cache collisions.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(memory): thread user_id through memory updater layer

Add `user_id` keyword-only parameter to all public updater functions
(_save_memory_to_file, get_memory_data, reload_memory_data, import_memory_data,
clear_memory_data, create/delete/update_memory_fact) and regular keyword param
to MemoryUpdater.update_memory + update_memory_from_conversation, propagating
it to every storage load/save/reload call.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(memory): capture user_id at enqueue time for async-safe thread isolation

Add user_id field to ConversationContext and MemoryUpdateQueue.add() so the
user identity is stored explicitly at request time, before threading.Timer
fires on a different thread where ContextVar values do not propagate.
MemoryMiddleware.after_agent() now calls get_effective_user_id() at enqueue
time and passes the value through to updater.update_memory().

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(isolation): wire user_id through all Paths and memory callsites

Pass user_id=get_effective_user_id() at every callsite that invokes
Paths methods or memory functions, enabling per-user filesystem isolation
throughout the harness and app layers.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(migration): add idempotent script for per-user data migration

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* feat(api): add GET /api/runs/{run_id}/feedback

Delegates to FeedbackRepository.list_by_run via the existing _resolve_run
helper; includes tests for success, 404, empty list, and 503 (no DB).

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* feat(api): retrofit cursor pagination onto GET /threads/{tid}/runs/{rid}/messages

Replace bare list[dict] response with {data: [...], has_more: bool} envelope,
forwarding limit/before_seq/after_seq query params to the event store.

Co-Authored-By: Claude Opus 4.6 (1M context) <noreply@anthropic.com>

* docs: add run-level API endpoints to CLAUDE.md routers table

* refactor(threads): remove event-store message loader and feedback from state/history endpoints

State and history endpoints now return messages purely from the
checkpointer's channel_values. The _get_event_store_messages helper
(which loaded the full event-store transcript with feedback attached)
is removed along with its tests. Frontend will use the dedicated
GET /api/runs/{run_id}/messages and /feedback endpoints instead.

fix: Memory update system has cache corruption, data loss, and thread-safety bugs (#2251)
* fix(memory): cache corruption, thread-safety, and caller mutation bugs

Bug 1 (updater.py): deep-copy current_memory before passing to
_apply_updates() so a subsequent save() failure cannot leave a
partially-mutated object in the storage cache.

Bug 3 (storage.py): add _cache_lock (threading.Lock) to
FileMemoryStorage and acquire it around every read/write of
_memory_cache, fixing concurrent-access races between the background
timer thread and HTTP reload calls.

Bug 4 (storage.py): replace in-place mutation
  memory_data["lastUpdated"] = ...
with a shallow copy
  memory_data = {**memory_data, "lastUpdated": ...}
so save() no longer silently modifies the caller's dict.

Regression tests added for all three bugs in test_memory_storage.py
and test_memory_updater.py.

fix(memory): use asyncio.to_thread for blocking file I/O in aupdate_memory (#2220)
* fix(memory): use asyncio.to_thread for blocking file I/O in aupdate_memory

`_finalize_update` performs synchronous blocking operations (os.mkdir,
file open/write/rename/stat) that were called directly from the async
`aupdate_memory` method, causing `BlockingError` from blockbuster when
running under an ASGI server. Wrap the call with `asyncio.to_thread` to
offload all blocking I/O to a thread pool.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* fix(memory): use unique temp filename to prevent concurrent write collision

`file_path.with_suffix(".tmp")` produces a fixed path — concurrent saves
for the same agent (now possible after wrapping _finalize_update in
asyncio.to_thread) would clobber the same temp file. Use a UUID-suffixed
temp file so each write is isolated.

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* fix(memory): also offload _prepare_update_prompt to thread pool

FileMemoryStorage.load() inside _prepare_update_prompt performs
synchronous stat() and file read, blocking the event loop just like
_finalize_update did. Wrap _prepare_update_prompt in asyncio.to_thread
for the same reason.

The async path now has no blocking file I/O on the event loop:
  to_thread(_prepare_update_prompt) → await model.ainvoke() → to_thread(_finalize_update)

fix(memory): case-insensitive fact deduplication and positive reinforcement detection (#1804)
* fix(memory): case-insensitive fact deduplication and positive reinforcement detection

Two fixes to the memory system:

1. _fact_content_key() now lowercases content before comparison, preventing
   semantically duplicate facts like "User prefers Python" and "user prefers
   python" from being stored separately.

2. Adds detect_reinforcement() to MemoryMiddleware (closes #1719), mirroring
   detect_correction(). When users signal approval ("yes exactly", "perfect",
   "完全正确", etc.), the memory updater now receives reinforcement_detected=True
   and injects a hint prompting the LLM to record confirmed preferences and
   behaviors with high confidence.

   Changes across the full signal path:
   - memory_middleware.py: _REINFORCEMENT_PATTERNS + detect_reinforcement()
   - queue.py: reinforcement_detected field in ConversationContext and add()
   - updater.py: reinforcement_detected param in update_memory() and
     update_memory_from_conversation(); builds reinforcement_hint alongside
     the existing correction_hint

Tests: 11 new tests covering deduplication, hint injection, and signal
detection (Chinese + English patterns, window boundary, conflict with correction).

Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>

* fix(memory): address Copilot review comments on reinforcement detection

- Tighten _REINFORCEMENT_PATTERNS: remove 很好, require punctuation/end-of-string boundaries on remaining patterns, split this-is-good into stricter variants
- Suppress reinforcement_detected when correction_detected is true to avoid mixed-signal noise
- Use casefold() instead of lower() for Unicode-aware fact deduplication
- Add missing test coverage for reinforcement_detected OR merge and forwarding in queue

fix: inject longTermBackground into memory prompt (#1734)
The format_memory_for_injection function only processed recentMonths and
earlierContext from the history section, silently dropping longTermBackground.

The LLM writes longTermBackground correctly and it persists to memory.json,
but it was never injected into the system prompt — making the user's
long-term background invisible to the AI.

Add the missing field handling and a regression test.
